There is no universal winner: choose the route that gives you the genuine app, the features you need and an update process you trust. The key distinction is that Microsoft Store is a place to get an app, while “desktop app” describes a type of Windows app. A desktop app can come from the Store or the developer’s website, and its package determines how it installs and updates.
Microsoft Store and desktop apps are not opposites
Microsoft describes desktop apps as programs that may be downloaded from the Store, the internet or physical media, and that commonly use EXE, MSI or DLL files. MSIX is another package format that can contain desktop software, including Win32, WPF and WinForms apps. So an app can be both a desktop app and a Microsoft Store app.
A Store listing does not, by itself, tell you how an app is packaged or who supplies its updates. Microsoft documents Store distribution for MSIX packages as well as Store listings that deliver MSI or EXE installers. Check the package and update route for the particular app rather than assuming every Store app works the same way.
How the installation and update routes differ

These distinctions follow Microsoft’s distribution-path comparison and documentation on packaging and deployment. The practical question is not simply “Store or desktop?” Ask who delivers updates for this app, whether automatic updates are supported, and whether they are enabled.

Privacy, permissions and security
Windows privacy controls do not cover desktop apps in the same way they cover apps listed in privacy settings. Microsoft says desktop apps may not use Windows privacy permission prompts and may not appear on the pages where access is managed. Review the app’s privacy policy and its own settings, and install software only from a source you trust. See Microsoft’s guidance on Windows desktop apps and privacy and app permissions.
For a Store app, check the product page for the permission information Microsoft provides. Store distribution is not proof that an app is harmless or risk-free: publisher identity, privacy disclosures and requested access still matter. Microsoft also says third-party developers publishing in the Store, or building with Microsoft tools, must respect Windows location settings except where legally required consent has been given.

Neither “Store app” nor “desktop app” is enough to declare software safe or unsafe. A Store-delivered desktop app can still require scrutiny, and a legitimate desktop installer can be a reasonable choice when it comes from the verified publisher and fits your needs.

Choose the Microsoft Store when
- The listing is from the app’s legitimate publisher.
- The Store’s installation flow is convenient and its package and update behavior meet your needs.
- You want Store-managed updates and the app is distributed as an MSIX package that supports them.
Choose the developer’s installer when
- The developer documents that its direct installer is required for the current version or a feature you need.
- You can verify that the site and installer belong to the genuine publisher.
- The publisher’s update system, or your organization’s deployment process, is suitable for you.
Check before installing either version
- Confirm the publisher and app identity. Make sure the Store listing or download page belongs to the developer you intended to use.
- Check features and compatibility. Confirm the specific version and route support the Windows integration or features you need.
- Find out how updates arrive. Determine whether updates come from the Store, the publisher’s updater or an administrator, and whether automatic updates are supported and enabled.
- Review privacy information. Read the Store permission details where available, plus the app’s privacy policy and settings. Windows privacy pages may not show or control desktop-app access.
- Check device rules. On a work or school computer, follow IT policy. Enterprise controls may restrict Store access or installations from outside the Store, leaving you unable to choose freely.
Microsoft’s distribution guidance describes Store benefits including discovery, a trusted installation experience, Microsoft hosting and signing for MSIX, and enterprise deployment options. Direct distribution can suit a publisher-maintained installer or organization-managed deployment, but hosting, signing and update responsibilities may then sit with the publisher or administrator.
