There is no single best document annotation tool for every AI training project. If your labels must stay anchored to page layout or connect references across pages, the reviewed comparison points to Potato or Labelbox; if your work is rich linguistic annotation, INCEpTION is the stronger fit. For scanned files, check exactly how each product handles OCR. The right choice depends on the documents, labels, review process, deployment needs, and budget—not a universal ranking.

The capability comparison discussed below reflects product documentation checked on September 24, 2026. Product editions and plan gates can change, so verify current terms before you commit.

What should you compare in document annotation tools?

Document annotation is often a page-layout problem as well as a text-labeling problem. A system that extracts text may not preserve where a passage appeared, how a table was arranged, or which page contained a reference. Decide what the training data must retain before comparing product names.

  • Page fidelity: Does the tool render the original PDF and let annotators mark regions on the page? This matters when the model must learn from coordinates, columns, forms, tables, or page-specific context.
  • Scanned-file handling: Is OCR built in, optional, externally supplied, or dependent on an existing text layer? A scan without searchable text needs OCR or preprocessing before text-based annotation can work.
  • Cross-page structure: Can annotators link an entity or reference on one page to another? Generic support for relations does not establish that links can cross page boundaries.
  • Annotation depth: Does the project need spans, entities, relations, coreference, knowledge-base links, document categories, or page-coordinate boxes? A tool suited to linguistic labels may not support visual page boxes in the workflow you need.
  • Review and assistance: Check how model suggestions, OCR output, corrections, and approval steps fit into the team’s process. Vendor-described capabilities are not a guarantee that a particular plan includes them.
  • Deployment and total cost: Compare hosted services, self-managed infrastructure, storage choices, security requirements, enterprise-only features, and the work of operating a system yourself. The available pricing evidence is not comparable across all six products.

The table summarizes the document-specific comparison, which checked tool documentation on September 24, 2026. “Not established” means the reviewed material did not verify that capability; it does not prove the product lacks it.

Which tool is best for page regions and cross-page references?

Potato and Labelbox are the two tools the reviewed comparison specifically lists for native PDF rendering, page boxes, and cross-page links. That makes them the clearest candidates when the annotation target includes both visual page position and relationships that span pages.

Potato

The comparison lists native PDF rendering, page-region boxes, and cross-page links for Potato. Its OCR is described as opt-in in link mode, so teams handling scans should confirm the precise workflow and whether OCR is suitable for their files before building a project around it.

Potato is also positioned for annotating text, images, audio, and video. Those broader modalities may matter to a mixed-data project, but they should not be mistaken for additional document-specific advantages. For a PDF project, the key reasons to evaluate it are the documented page-region and cross-page capabilities.

Labelbox

The comparison lists native PDF rendering, page boxes, built-in OCR, and cross-page links. Labelbox’s product documentation describes multimodal editors, NLP annotation, model-assisted workflows, collaboration, and on-demand expert labeling services. That combination may suit a team that wants a platform and a service option, but the available material does not establish that every feature or service is included in every plan. Confirm scope, plan eligibility, and contract terms directly before budgeting.

For either product, test the actual document structures that matter: a multi-column page, a table that crosses a page break, and a reference whose target appears later in the file. Confirm that annotators can identify the relevant regions and establish the intended link without losing the page context.

Which tools are better suited to scanned PDFs?

Kili and Labelbox are the clearest options in the comparison when built-in OCR is important. Kili also accepts external OCR in Google Vision format; Potato’s OCR is opt-in in link mode. The distinction matters because a scanned PDF may contain page images rather than an embedded text layer.

Kili

The comparison lists native PDF rendering and OCR for Kili, and says it can accept external OCR in Google Vision format. Kili’s product page emphasizes expert-in-the-loop review, auditability, quality checks, and cloud, customer-storage, or self-managed Kubernetes deployment. Those are relevant considerations for teams with managed review or deployment requirements, but they do not establish which option will be available under a specific contract.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Labelbox

Labelbox is listed with built-in OCR, as well as native rendering and page boxes. It is worth evaluating if the project needs OCR and visual page annotations in one platform, while confirming the current feature and plan details with the vendor.

Potato

Potato’s OCR is described as opt-in in link mode, rather than as an unconditional default for every PDF workflow. Check what enabling that mode changes for the project’s annotation process and whether it produces the text representation the team needs.

What to check before importing a scan

  • Determine whether the PDF is image-only or has an existing text layer.
  • Use a representative scan to check how OCR text aligns with the page and whether the workflow keeps the page-region context needed for the labels.
  • Establish who reviews OCR output and corrections before labels become training data.
  • If using external OCR, verify the expected format and handoff; Kili’s reviewed material specifically mentions Google Vision format.

Label Studio and INCEpTION are described as relying on existing text rather than supplying the documented built-in OCR options above. If a project uses either for scanned material, plan for OCR or text extraction before annotation and confirm that the result retains the structure the task requires.

Which tool is strongest for linguistic labels, relations, or coreference?

INCEpTION is the strongest reviewed fit when a project needs multilayer linguistic annotation, knowledge-base entity linking, relations, or coreference. Its official site also describes machine-assisted suggestions and an active-learning approach in which suggested labels remain pending until a human accepts them.

That makes INCEpTION a different kind of choice from a page-coordinate PDF tool. The reviewed evidence does not establish it as a substitute for annotating the visual position of content on a PDF page. If the target is linguistic structure in text, its documented annotation depth is relevant; if the target is where content appears on the page, evaluate a tool with documented page-region support.

Is Label Studio a good choice for PDF annotation?

Label Studio may fit teams that want configurable labeling interfaces and a broad annotation workflow, but its PDF capability has an important edition caveat. The document comparison reports native PDF labeling in Enterprise; for the open-source edition, it describes converting PDFs to images and reading an existing text layer. Verify the current edition matrix before selecting it for direct PDF work.

Its official documentation covers labeling-interface configuration, project and storage setup, imports and exports, machine-learning integration, and APIs. These capabilities can help teams shape a workflow around their project, but they do not erase the difference between native PDF handling and an image-conversion workflow. Test whether conversion preserves the coordinate, page, and text information the schema needs.

When does Prodigy make sense for document annotation?

Prodigy is a code-driven option for teams already using its workflow. The comparison describes PDF annotation through the prodigy-pdf plugin and OCR via Tesseract. Confirm the current plugin setup and pricing with Prodigy’s official materials; the personal price mentioned in the comparison was not independently verified and is not a reliable basis for a current budget.

Its fit is therefore narrower in this comparison than that of a general platform: it is a candidate when the team is comfortable with a code-driven approach and the plugin covers its PDF task. The reviewed material does not establish cross-page linking or the broader managed review and deployment features described for some other tools.

How does CVAT fit into a document-tool shortlist?

CVAT is an adjacent option for teams that already work with visual data, not a direct replacement for the six document-focused candidates. Its official overview describes image, video, audio, and 3D annotation, automated annotation, quality assurance, and collaboration; its current online pricing page lists PDF as a supported data type.

That establishes a possible PDF path, but the reviewed material is less specific about document workflows such as OCR and cross-page relations. Include CVAT in a trial if its visual-data workflow is already relevant, then test those document-specific requirements rather than assuming PDF support covers them.

How should you choose and validate a tool?

Start with the annotation target, then test the product against a small, representative document set. A feature list cannot show whether a real page, scan, or relation behaves as the project requires.

  1. Write the annotation schema first. List each label type: text spans, entities, relations, coreference, knowledge-base links, document categories, or page-coordinate regions. Define which labels can refer to content on another page.
  2. Classify the source files. Separate digitally generated PDFs with selectable text from image-only scans. Note whether tables, columns, forms, or page breaks carry meaning that extracted text alone would lose.
  3. Shortlist by hard requirements. For documented cross-page PDF links, evaluate Potato and Labelbox first. For built-in OCR, evaluate Labelbox and Kili; consider Potato if its opt-in link-mode OCR fits. For linguistic layers and entity linking, evaluate INCEpTION. Treat Label Studio’s Enterprise gate and open-source conversion workflow as a decision point, and Prodigy’s plugin as a code-driven path.
  4. Run the same trial documents through each candidate. Include at least one multi-column page, a table, a scan if scans are in scope, and a reference that crosses a page boundary if the schema requires one. These are evaluation recommendations, not a claim that any one tool will handle them automatically.
  5. Check the entire annotation and review path. Confirm how an annotator sees page context, applies labels, handles suggestions or OCR text, and hands work to a reviewer. For teams that need auditability or formal quality checks, confirm the available controls in the specific product edition and deployment.
  6. Verify operations and cost before adoption. Compare hosted and self-managed options, storage requirements, enterprise feature gates, support needs, and current contract terms. The available evidence does not provide comparable current prices for all six tools.

What are the main trade-offs across the six tools?

Use this summary to focus a trial, not as a ranking. Each tool’s strongest documented fit comes with a boundary that a project should validate.

Tool Why it may fit What to verify
Potato Page boxes and cross-page links are documented; OCR is available as an opt-in in link mode. Whether the OCR mode and workflow fit the project’s scan and labeling needs.
Labelbox Native rendering, page boxes, OCR, cross-page links, and broader platform and service options are described. Which features and services are included in the applicable plan and contract.
Kili Native rendering and OCR, external Google Vision OCR input, and several deployment approaches are described. Which deployment and review options are available for the team’s requirements.
INCEpTION Multilayer linguistic labels, entity linking, relations, and coreference are documented. Whether the task needs visual page coordinates, which the reviewed evidence does not establish.
Label Studio Configurable interfaces and project, storage, import/export, ML, and API documentation. Current PDF feature gates and whether conversion to images is acceptable.
Prodigy A PDF plugin and Tesseract OCR are described for a code-driven workflow. Current plugin details, fit for the schema, and current official pricing.

No universal winner is supported by the available product evidence. The decisive questions are whether the tool preserves page layout when needed, handles the project’s scans, supports the schema’s relationships, fits human review, and meets deployment and budget constraints.

Frequently Asked Questions

How should I test a PDF annotation tool before using it on a full dataset?

Use a small set of representative files and ask annotators to complete the actual labeling task, not just import the documents. Have a second person review the outputs against the schema and record any lost page context, ambiguous labels, or manual workarounds.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Should OCR output be treated as ground truth for training data?

No: treat OCR as text to inspect, not as a validated label or guaranteed transcription. Define how errors are corrected and how reviewers distinguish OCR mistakes from annotation mistakes before using the resulting data for training.

What should annotation guidelines say about references between pages?

Specify what counts as the same entity or reference, how annotators identify its endpoints, and how to handle a missing or ambiguous target. If the task depends on a link across pages, make that an explicit acceptance test for the software rather than assuming any relation feature supports it.

Can I use one annotation schema for both page boxes and text entities?

Possibly, but only if the tool and export format preserve both the coordinate-based region and the text label in a usable form. Test how downstream training code consumes those two representations before standardizing the schema.
