An all-in-one gene-detection chip combines sample preparation, nucleic-acid amplification and sequence-specific detection in a disposable chip, pouch or cartridge. The instrument accepts a specimen and returns a target result with little hands-on work, often in about an hour for commercial multiplex systems. Research platforms using recombinase-assisted amplification (RAA) and CRISPR-Cas13a have reported shorter workflows, including a 45-minute, one-user-step test for 10 viruses.
The important qualification is that “on a chip” describes an integrated workflow, not one universal product. Performance depends on the sample, target panel, chemistry, cartridge design and validation status. A research chip with a very low analytical detection limit is not automatically a clinically cleared diagnostic test.
What “all-in-one gene detection on a chip” means
In a conventional molecular test, an operator may perform lysis, nucleic-acid extraction, reagent mixing, amplification and signal reading in separate tubes or instruments. An all-in-one system moves those operations into a controlled microfluidic device. The disposable part may be called a chip, cartridge, pouch or modified reaction vessel; a reader supplies heat, motion, optics and software.

After the reaction, an optical or electrochemical signal is interpreted by the reader. The result may be detected/not detected, a target identity, or semi-quantitative information, depending on the assay. Because fluids remain inside a closed disposable path, the design can reduce pipetting, transfer contamination and operator training requirements. It does not eliminate engineering complexity: valves, heaters, extraction chemistry, reagent stability, optics and software all have to work together in a small format.
How an all-in-one chip processes a sample
1. Sample loading and lysis
The user places a defined specimen into the cartridge or chip. The specimen can be a clinical matrix, such as plasma or a respiratory sample, or a prepared laboratory sample. Chemical lysis, mechanical action or both break open cells and viral particles. The cartridge must control this step because inhibitors carried into amplification can suppress a reaction and produce an invalid or false-negative result.
2. Nucleic-acid extraction
Many integrated devices use magnetic beads. Reagents bind DNA or RNA to the beads, wash away contaminants and then release purified nucleic acid into the reaction chamber. The 2024 centrifugal CRISPR chip reported by Zhang and colleagues integrates magnetic-bead extraction and uses programmable valves to release preloaded reagents automatically. Other systems use fixed membranes or chemical purification. The exact extraction method is tied to the specimen types for which the cartridge was designed.
3. Target amplification
Research CRISPR chips commonly pair CRISPR detection with RAA, an isothermal amplification method that operates without the repeated heating and cooling cycles used by PCR. Commercial sample-to-answer systems generally use multiplex real-time PCR or nested PCR. Amplification increases the amount of target sequence enough for the detector to distinguish it from background nucleic acid.
4. Sequence-specific recognition
In a CRISPR assay, a guide RNA directs a Cas enzyme to a matching sequence. Once activated, the enzyme can cleave a reporter molecule, producing a measurable signal. In PCR systems, target-specific primers and fluorescent probes generate signals as amplification proceeds. Multiplexing assigns different signals or reaction channels to different targets so that one specimen can be screened for several organisms.

5. Readout and report
An integrated reader measures fluorescence or another signal, checks controls and presents a result. Depending on the assay, the software can identify individual pathogens, report a group of detected targets, or provide semi-quantitative information. A “not detected” result means the target was not detected under that assay’s validated conditions; it does not prove that every possible pathogen is absent.
Two technology families dominate current implementations
RAA plus CRISPR-Cas detection
RAA-CRISPR systems are attractive for portable research instruments because amplification can be isothermal and CRISPR recognition adds sequence specificity. Zhang et al. described a portable centrifugal microfluidic chip that combines magnetic-bead extraction, RAA and CRISPR-Cas13a. The chip preloads reagents and uses programmable valves to move them, reducing manual transfers.

That study reported a turnaround time within 45 minutes with one user step. Its analytical limit of detection was 1 copy per reaction in plasmid samples and 5 copies per reaction in mock plasma samples. Those figures describe the tested materials and laboratory conditions; they are not a category-wide sensitivity claim and do not by themselves establish clinical sensitivity or specificity.
A separate automatic RAA-CRISPR centrifugal microfluidic system reported detection of 12 common respiratory bacteria across 60 clinical samples in Analytical Chemistry in 2024. The result demonstrates the potential for multiplex respiratory testing, while the study size and platform-specific design mean it should not be generalized to every patient population or specimen type.
Multiplex real-time or nested PCR
Commercial cartridges more often use PCR because the chemistry, controls and regulatory pathways are established for in-vitro diagnostic panels. Multiplex PCR runs several target reactions in the same cartridge, while nested PCR uses a second amplification stage to improve target discrimination in some designs. The instrument controls thermal cycling, fluorescence measurement and software analysis without exposing amplified material to the room.

PCR cartridges usually provide a fixed menu of targets and approved specimen types. That makes them straightforward for routine testing but less flexible than an open laboratory workflow: adding a new organism generally requires a different cartridge and, where applicable, a separate regulatory submission.

Research chip and commercial systems compared
The following examples illustrate what can and cannot be inferred from published research and manufacturer descriptions.
| Platform or example | Preparation | Amplification and detection | Targets and sample evidence | Reported workflow | Status |
|---|---|---|---|---|---|
| Zhang et al. centrifugal chip (2024) | Integrated magnetic-bead extraction; programmable valves release preloaded reagents | RAA followed by CRISPR-Cas13a recognition | 10-virus multiplex research demonstration; 1 copy/reaction in plasmid and 5 copies/reaction in mock plasma | Within 45 minutes; one user step | Research publication in Lab on a Chip |
| Automatic RAA-CRISPR centrifugal system (2024) | Automatic centrifugal microfluidic preparation | RAA with CRISPR detection | 12 common respiratory bacteria detected in 60 clinical samples | Exact runtime not stated in the cited report | Research report in Analytical Chemistry |
| BIOFIRE FILMARRAY | Integrated cartridge sample preparation | Multiplex PCR with automated detection and analysis | Respiratory, blood-culture, gastrointestinal, meningitis/encephalitis, pneumonia and joint-infection panels; target count varies by panel | About one hour, according to the manufacturer | bioMérieux describes it as an FDA-cleared multiplex PCR system; availability and clearance depend on panel and country |
| QIAstat-Dx | Proprietary cartridges with preloaded reagents and automated preparation | Multiplex real-time PCR | Panel-specific targets and specimen types | About one hour, according to the manufacturer | Intended for in-vitro diagnostic use with specified panels; availability and regulatory status vary by country |
The table’s runtimes are not directly interchangeable. A 45-minute research workflow, a manufacturer’s “about one hour” statement and a laboratory’s total time from accession to result can measure different intervals.
Can a chip test a raw sample?
Sometimes, but “raw” does not mean that every specimen can be poured directly into every device. A cartridge may accept an unprocessed swab, blood fraction or other specimen because it contains its own lysis and extraction chemistry. The manufacturer still specifies collection media, volume, transport conditions and acceptable specimen types.
Highly viscous, bloody or chemically complex samples can inhibit amplification or overload the extraction step. For that reason, a system validated for mock plasma should not automatically be assumed to work on whole blood, saliva or a different swab medium. The specimen matrix is part of the test’s performance specification, not a minor operating detail.

When a result is unexpected, laboratories commonly check specimen collection, storage, internal controls and the possibility that the organism is outside the panel. A negative panel result also cannot rule out infection caused by a target the cartridge does not contain.
Why integration can improve the workflow
- Fewer transfers: keeping extraction, amplification and detection in one fluidic path reduces pipetting and opportunities for carryover contamination.
- Lower hands-on burden: the 2024 Zhang chip required one user step after loading, while commercial systems automate preparation and analysis inside a cartridge.
- Consistent timing: programmed valves, heaters and software execute the same sequence for each run.
- Multiplex information: one specimen can be tested against several pathogens instead of being split across many separate reactions.
- Potential portability: centrifugal microfluidic designs can package pumps or fluid movement into a compact rotating platform.
Automation shifts, rather than removes, technical risk. Cartridge manufacturers must maintain reagent stability during storage, precise fluid movement, temperature uniformity, optical calibration, contamination control and reliable software interpretation. A failure in any one subsystem can produce an invalid run even when the biological assay is sound.
Trade-offs a buyer or laboratory should evaluate
Panel breadth versus flexibility
A broad multiplex panel is useful when the likely causes overlap, such as respiratory symptoms with several possible pathogens. The trade-off is a fixed target list. An open PCR laboratory can redesign primers, but an integrated cartridge cannot normally be edited by the end user.
Speed versus complexity
Sample-to-answer instruments shorten hands-on time, yet the internal mechanism may combine extraction, valves, heating, optics and software. Faster does not mean simpler to manufacture, service or validate.

One-pot operation limits exposure of amplified product to the workspace. At the same time, amplification and CRISPR nuclease activity must be balanced so that the chemistry does not interfere with itself. A low analytical detection limit in purified or mock material is only one part of clinical performance.

Automation versus cost and access
These systems are generally purchased by laboratories, clinics or healthcare systems. The available evidence does not support treating all-in-one molecular platforms as ordinary consumer electronics, and no category-wide cost or market-size statistic is established here. Budgeting must include the analyzer, proprietary cartridges, maintenance, controls, staffing and any required connectivity.
How to judge a claimed result
- Identify the specimen and matrix. Check whether the published or labeled performance applies to the exact sample type used.
- Separate analytical from clinical performance. Copies per reaction in plasmid or mock samples measure analytical detection, not the probability of detecting disease in patients.
- Check the panel. Confirm that the organism, strain group or gene variant of interest is actually included.
- Review controls and invalid rules. An internal process control can reveal extraction or inhibition failure; an invalid run is not equivalent to a negative result.
- Confirm regulatory scope. Clearance or authorization applies to a named assay, specimen type and jurisdiction. Commercial availability and regulatory status can differ by country.
- Consider the clinical question. A rapid multiplex result may guide isolation or treatment decisions, but symptoms, exposure history and other laboratory findings still matter.
Are CRISPR diagnostic chips commercially available?
CRISPR-on-chip systems are well represented in research, including the 2024 multiplex demonstrations above. The cited commercial examples use integrated multiplex PCR rather than the specific RAA-CRISPR chemistry described by Zhang et al. Therefore, “commercial sample-to-answer chip” and “commercial CRISPR diagnostic chip” should not be treated as synonyms.
For a clinical deployment, ask the supplier which assay chemistry is used, which panels are cleared or registered in the relevant country, what specimen collection is permitted, how invalid runs are handled and whether the analyzer requires proprietary consumables. A research prototype may be portable and highly sensitive in its test matrix while still lacking the clinical validation, quality system or regulatory authorization needed for patient diagnosis.
What to remember
All-in-one gene detection on a chip is best understood as an integrated sample-to-answer workflow. The chip or cartridge performs preparation, amplification and sequence-specific detection, while a reader controls the reaction and reports the result. RAA-CRISPR research platforms show how portable systems can reach multiplex results in less than an hour; commercial PCR cartridges commonly return panel-based results in about an hour. The meaningful specifications are always platform-specific: specimen type, target menu, chemistry, controls, analytical limit, clinical evidence and regulatory status.
