Start with the runtime, not the secret value. An AI coding agent can only use credentials made available to the host that executes it—your terminal, an editor process, a cloud workspace, GitHub Actions, or a remote sandbox. Trace the credential through that host’s secret store, scope, exact name, permissions, delivery path, and the session or tool that consumes it. A secret configured for a different product or runner will appear to be “missing” even when its value is correct.
This guide gives a platform-neutral diagnostic sequence, then separates the implementation details for GitHub Copilot cloud agent, GitHub Actions agentic workflows, AWS Secrets Manager, OpenAI-style sandboxes, and MCP in Visual Studio Code. It also shows how to reduce exposure while you troubleshoot.
What should I check first when an AI coding agent cannot see a secret?
Identify exactly where the agent process and the failing tool run. The secret must be configured in that same execution environment and passed to the specific consumer that needs it.
The Tool Desk
Outbyte PC Repair FREERepair Windows errors before they cause bigger problemsFix Now →Outbyte Driver Updater FREEFix the driver behind crashes, sound loss and screen glitchesFind Drivers →- Name the host and mode: local terminal, editor-integrated agent, hosted cloud agent, GitHub Actions job, container, or remote sandbox.
- Identify the consumer: the agent process, a shell command, an MCP server, a hook, or the downstream application making the API call.
- Write down the expected variable or secret name and the error you actually receive.
- Trace the value in order: store and scope, name, authorization, delivery mechanism, session loading, then tool invocation.
Do not move a credential between stores until you know which process needs it. GitHub’s Copilot cloud agent, for example, has a dedicated secret scope that is separate from Actions, Codespaces, and Dependabot secrets (GitHub configuration documentation).

How do I determine which runtime is executing the agent?
The runtime determines both the available secret store and the identity used to read it. A setting that works in your local shell may not exist in a cloud job, and a cloud-agent secret may never be exported to an MCP process.
Local terminal or editor
Check which terminal, container, virtual environment, or editor process launched the agent. Environment variables are inherited when a process starts; changing a shell profile or editor setting usually affects only newly launched processes. If the agent runs in a container or development environment, configure the credential inside that environment rather than only on the host operating system.
Hosted cloud agent
Use the provider’s documented repository or organization secret store. Confirm that the repository is eligible for the organization secret and that the cloud agent, not a separate Actions or Codespaces job, is the component consuming it. The GitHub Copilot Agents documentation describes these product-specific permission boundaries.
GitHub Actions or another CI runner
Inspect the workflow’s selected runner and its authentication setup. The workflow may expose a credential to a job step without exposing it to an agent process started by that step. Follow the engine-specific setup in GitHub’s agentic-workflows guide instead of copying a variable name from another engine.
Remote sandbox
Determine whether the sandbox receives a credential directly, through a mounted file, or through a broker or proxy. OpenAI’s sandbox security guidance recommends keeping third-party credentials outside the environment where possible and calling an approved destination through a controlled proxy.
Is the secret configured in the correct scope?
A correctly spelled secret is still unavailable if it belongs to a different scope or is restricted from the repository or project running the agent.
GitHub Copilot cloud agent scope
For Copilot cloud agent, use the dedicated Agents secrets and variables at repository or organization level. The agent does not receive Actions, Codespaces, or Dependabot secrets. Organization secrets may be limited to selected repositories, so check that the current repository is included. If both organization and repository secrets have the same name, the repository-level value takes precedence.

Other hosted or CI systems
Check whether the credential is attached to the project, branch, environment, job, or deployment target selected for this run. Environment protection rules, fork restrictions, and approval gates can prevent a secret from being injected even though it is present in the account.
Local and remote scopes
For a local agent, inspect the environment or credential helper available to the launching user. For a remote agent, verify the workspace identity and mount or network policy. Do not assume that your personal account, workstation, and remote workspace share a credential namespace.
Is the variable name exactly what the consumer expects?
Compare the configured name with the workflow, application, or MCP configuration character by character. A secret can be present under a different name and therefore look absent to the consumer.

GitHub naming rules
GitHub documents secret and variable names as case-insensitive. Names cannot contain spaces, cannot begin with a number, and cannot use the GITHUB_ prefix. Confirm the spelling in the component that reads it rather than relying on a name from a different example.
Shell versus MCP names
A value exposed to a shell command is not automatically exposed to an MCP server. For Copilot MCP configuration, names using the dedicated COPILOT_MCP_ prefix are exposed only to MCP servers. Conversely, a variable intended for an MCP process may never be present in the agent’s general shell environment. Check the server’s documented input names and its process configuration.
Consumer-specific formats
Some applications expect a complete token, while others expect a JSON document, a file path, or a reference that a wrapper resolves at runtime. Verify whether the consumer needs the raw value, a key inside a JSON secret, or an endpoint and identity instead.
Does the runner have the required credential and permission?
Authentication has two separate parts: the runner must possess a credential, and that credential must be authorized for the requested operation.

An organization Copilot example can use the built-in GITHUB_TOKEN with copilot-requests: write. Personal repositories use a different token setup, so do not copy the organization example without checking the workflow’s repository type and permissions.
Permission failures that resemble missing secrets
Look for errors such as “not authorized,” “forbidden,” or an API response that says the identity lacks access. These indicate that delivery succeeded but authorization failed. Check repository access, organization policy, cloud IAM policy, token scopes, and any environment approval rule before replacing the secret.
How do I troubleshoot an AWS Secrets Manager lookup?
For AWS-backed resolution, verify the complete chain: secret, identity, region, credential provider, endpoint connectivity, and requested key.
- Confirm the secret exists in the account and region used by the workload.
- Check IAM authorization: the workload identity needs
secretsmanager:GetSecretValueon that secret. - Verify the credential provider: the workload credential provider must be running and valid, or usable AWS credentials must be able to reach the signed MCP endpoint.
- Check the region in the agent, wrapper, and AWS configuration. A secret in another region is not found by a regional lookup.
- Check the requested JSON key. If the secret is a JSON object, the key must exist and match its spelling.
- Respect case: an AWS secret name is case-sensitive.
AWS describes runtime references resolved by a wrapper process so plaintext does not need to enter the agent’s context. Its guidance calls this best-effort protection, not a security boundary; code and tools with access to the resolved runtime can still read the credential. See AWS’s guide to using Secrets Manager with AI coding agents.
Did the agent load the configuration after I changed it?
Many agents and MCP hosts read configuration only when a session or server starts. Restart or reload the relevant host after adding a secret, MCP server, hook, skill, or environment setting.
Editor and terminal sessions
Google’s coding-agent setup guidance advises restarting the editor or terminal session when MCP servers or skills are not detected: Google AI for Developers setup resources. A new terminal also ensures it inherits updated environment settings.
VS Code MCP checks
In Visual Studio Code, run MCP: List Servers. Inspect the server status and output, correct its configuration or connection, restart the server, and retry the operation. The troubleshooting workflow is documented at Troubleshoot AI in Visual Studio Code.
Do these 3 things before closing this tab:

How can I tell a secret-access problem from an MCP or network problem?
Use the failing layer as your dividing line. A shell command that cannot resolve a value points to environment delivery or naming; a stopped MCP server points to tool availability; a running tool that returns an authorization or network error points farther downstream.
- Shell cannot resolve the variable: check scope, name, process startup, and injection.
- MCP server is stopped or disconnected: inspect its configuration, executable, connection, and server output before changing credentials.
- MCP server runs but the request fails: check the server’s identity, endpoint, region, network route, and authorization.
- The tool works when called directly but the model never calls it: follow the host’s tool-invocation diagnostics. Repeatedly changing the secret will not fix a selection or invocation problem.
VS Code’s troubleshooting documentation provides status and output views for this separation. Use those diagnostics to establish whether the tool was started and whether it received a request.
Which credential-delivery approach is safest for an AI coding agent?
Direct environment injection is simple, while brokered or runtime-resolved access can reduce plaintext exposure. The right choice depends on identity, scope, dependencies, and how much diagnostic detail you need.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
| Approach | Where plaintext exists | Authorizing identity | Typical scope and consumer | Operational dependencies | Diagnostics and rotation |
|---|---|---|---|---|---|
| Environment variable | Agent-readable process environment | Runner or host identity plus the token’s own permissions | Host, job, repository, agent, shell, or application | Secret store and correct process startup | Easy to test, but logs or child processes can expose it; restart or re-inject after rotation |
| Mounted file or configuration input | Filesystem or configuration visible to the process | Host identity and file permissions | Container, workspace, agent, or downstream application | Mounts, paths, permissions, and lifecycle cleanup | Inspectable at the file boundary; stale files require replacement and permission checks |
| Broker or proxy | Kept outside the agent when the proxy makes the approved request | Proxy or workload identity, policy, and destination allow-list | Specific downstream service rather than every agent tool | Proxy, vault, network route, and policy availability | Central request logs and rotation; failures may require inspecting both agent and broker |
| Runtime reference or wrapper | Resolved only when a tool or process needs it | Workload credential provider and secret-store IAM | Specific hook, MCP server, or application | Provider, endpoint signing, region, secret format, and wrapper process | Good separation of retrieval from context, but more moving parts to diagnose |
OpenAI recommends proxy or vault-backed patterns for approved destinations, while AWS documents runtime resolution. In every approach, assume that code and tools able to read the agent’s environment or runtime can access an injected secret; narrow permissions and rotate credentials if exposure is suspected. Visual Studio Code’s security guidance covers secure MCP credential storage and exposure considerations at Secure AI-assisted development in VS Code.
What should I do if the secret may have been exposed?
Stop treating the credential as confidential once untrusted code, an unrestricted tool, or a diagnostic log could read it. Revoke or rotate it through the issuing service, update the approved store or broker, and restart affected sessions so old values are not retained.
- Limit the replacement credential to the smallest repository, service, operation, and time window practical.
- Remove plaintext values from shell history, temporary files, CI artifacts, and copied configuration.
- Review access logs for the credential’s service and the host identity that used it.
- Prefer a proxy or runtime reference when the agent only needs to trigger an approved operation, not receive the raw token.
These controls reduce exposure but do not create an absolute boundary. An agent-generated program with permission to inspect its environment can still read a directly injected value.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. How should I collect diagnostics without leaking the credential?
Record enough context to reproduce the failure, but inspect every exported log before sharing it. VS Code warns that diagnostic exports can contain prompts, source code, file paths, tool input, and tool output, in addition to credentials.
- Record the agent, host, integration, and version.
- Describe the smallest reproduction and the expected versus actual behavior.
- Capture the exact error class, HTTP status, server state, region, and identity type without copying secret values.
- Redact tokens, API keys, cookies, authorization headers, signed URLs, secret JSON fields, and private source data.
- Check both agent logs and MCP-server or wrapper logs; they represent different process boundaries.
- Share the sanitized package through the approved support channel.
Never “prove” access by printing the full secret. A presence check, an authenticated low-risk API call, or a redacted identifier is safer evidence.

What is the fastest recovery path for common symptoms?
Match the symptom to the first boundary likely to be broken, then proceed outward only when that boundary is healthy.
| Symptom | Most likely boundary | Next check |
|---|---|---|
| “Variable is undefined” in the agent or shell | Scope, name, or session loading | Confirm the runtime, exact name, and restart the process that should inherit it |
| Copilot cloud agent cannot see a repository secret | Wrong GitHub secret family or repository restriction | Use the Agents secret scope, verify organization selection, and check repository-over-organization precedence |
| API returns forbidden or unauthorized | Identity permissions or token scope | Inspect the runner identity, required permission, and engine-specific credential setup |
| AWS lookup says the secret is missing | Region, case, JSON key, or IAM | Verify existence, GetSecretValue, region, exact name, and key |
| MCP server is not listed or is stopped | Configuration, connection, or startup | Run MCP: List Servers, read output, correct configuration, restart the server |
| MCP tool runs but the model does not use it | Tool discovery or invocation | Use host invocation diagnostics instead of changing the secret repeatedly |
Work through one boundary at a time. Changing the secret value, variable name, permissions, and server configuration simultaneously removes the evidence needed to identify the original fault.
Frequently Asked Questions
Can I print the API key to confirm that the agent received it?
No. Printing the value can place it in terminal history, agent context, CI logs, or support exports. Test only whether a value is present, or make a narrowly scoped authenticated request that returns a non-secret success or failure result.
Free tools Windows power users keep installed
One-click scans. No signup required.
Why does the same secret work in my terminal but not in the editor agent?
The editor may have been launched before the variable was added, or it may use a different shell, container, account, or environment file. Start a fresh editor and terminal session, then verify which process actually launches the agent.
Why can an MCP server authenticate while the coding agent cannot?
MCP servers can receive a dedicated configuration namespace or runtime-resolved credential that is intentionally withheld from the general agent environment. Check the server’s own configuration and logs rather than assuming the agent should be able to read the same value.
What information should I send when escalating a secret-access failure?
Send the host and integration versions, a minimal reproduction, timestamps, redacted configuration structure, identity type, region, and exact error messages. Remove credentials and review logs for prompts, source code, paths, tool inputs, and outputs before sharing.
Should I rotate a credential after a failed troubleshooting attempt?
Rotate it when the value may have entered an agent-readable environment, log, artifact, or untrusted tool process. Update the store or broker, restart consumers, and review the issuing service’s access records for unexpected use.
