Reconcile the refund period at invoice level before you open RFD-01: match purchase invoices to the applicable GSTR-2B, match every export invoice to GSTR-1 and (for goods) its shipping bill or bill of export, then validate Statement 3 in the GST Portal utility. File all returns due by the application date, including the latest required GSTR-3B. Resolve rejected rows, confirm that the lower export value is used where shipping-bill and tax-invoice values differ, and preserve the validated invoice file and ARN. This sequence prevents the most common validation failures without treating an invoice absent from GSTR-2B as automatically ineligible.

What must agree before you submit a GST refund claim?

A refund file is ready only when its period, category, purchase-side ITC, export-side invoices, supporting documents and Statement 3 tell the same story. For an export without payment of tax, the usual category is refund of accumulated ITC. The GST Portal then checks the return status, invoice data and credit-ledger amount against the information you submit.

Reconciliation layer What to compare Failure to catch before filing
Period and category Refund category, from/to return periods, export-without-payment treatment and the period shown in the application A claim is filed under the wrong category or period, or before required returns are filed
Purchase-side ITC Supplier GSTIN, invoice number and date, taxable value, tax heads, credit/debit notes and ITC category against the applicable GSTR-2B Rows are marked invalid because entered details differ from system data, or eligible and blocked ITC are mixed
Sales/export side Invoice data in GSTR-1, Statement 3 and the shipping bill or bill of export for goods Export-document fields are incomplete or the invoice cannot be tied to customs evidence
Value basis Shipping-bill export value and tax-invoice value, including the FOB value field in Statement 3 The refund calculation uses more than the value permitted for processing
Claim and ledger Statement 3 totals, Annexure B tax totals, refund amount and the electronic-credit-ledger allocation The portal warns of a mismatch or debits a different amount from the ledger than you intended
Evidence file Validated invoice workbook, valid and invalid-document files, uploaded support, ARN and ledger-debit record You cannot reproduce what was submitted after the portal removes the validated file from download

The government portal is the authoritative validation and submission channel. A spreadsheet or other reconciliation application can help prepare and review data, but its output must still pass the current portal utility’s rules.

How do I lock the tax period and refund category?

Start by defining exactly which return periods and supplies belong in the claim. For exports made without payment of tax, select the GST Portal category for accumulated ITC and confirm the from and to periods shown in the application and in Statement 3.

  1. Identify the supplies. Separate exports without payment of tax from any other refund basis. Do not place domestic supplies or a different refund category in the same population merely because they occurred in the same accounting month.
  2. Set the return window. Record the first and last return periods covered by the claim in the workbook and use those same periods in the portal application. Keep the relevant invoices, notes and export documents grouped by period.
  3. Check return status before data work is finalised. The portal manual states: “Taxpayer must file the applicable return which were due to be furnished on or before the date on which the refund application is filed.” The latest required GSTR-3B for the period or invoices covered by the claim must therefore be filed before submission.
  4. Record the filing cut-off. Note the date on which you intend to submit RFD-01 and verify that every return due on or before that date is filed. If a return becomes due before you submit, recheck the portal requirement rather than relying on an earlier status check.

Keep the category decision and period mapping with the working papers. If the relevant date, limitation period or portal treatment is uncertain for your facts, obtain tax advice and verify the current portal instructions before filing.

How do I reconcile purchase invoices with GSTR-2B?

Use an invoice-level purchase register, not only a general-ledger total. Each line should be traceable to the supplier document and to the corresponding GSTR-2B period, with notes and ITC classifications visible to the reviewer.

Build the purchase register

At minimum, capture these columns for every document included in the refund population:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Supplier GSTIN.
  • Invoice number and invoice date.
  • Taxable value.
  • Separate IGST, CGST, SGST or UTGST and cess amounts, as applicable.
  • Credit-note or debit-note reference and the adjustment amount.
  • ITC category, including whether the credit is blocked or otherwise excluded from the claim.
  • Applicable GSTR-2B period.
  • A status field for matched, absent, system-validation exception or rejected.

Use the supplier’s document number and date exactly as they appear in the portal data, while preserving the original tax invoice as evidence. Normalising punctuation in a separate helper column can assist searching, but do not overwrite the value that will be uploaded.

Match each line to the correct GSTR-2B period

Compare GSTIN, invoice number, date and tax values at document level. A total that agrees for the month does not prove that the right invoices were used. For each match, retain the GSTR-2B period, the source record and any credit/debit-note linkage in the workbook.

The refund utility reports whether a document is present in GSTR-2B, absent, or outside system validation for certain older periods and categories. The manual specifically identifies exceptions such as imports of services and supplies from unregistered persons liable to reverse charge, as well as older periods or categories for which the system does not perform the same validation.

Classify the three important outcomes

  • Present and matching: The entered details agree with the GSTR-2B record and the line can proceed, subject to eligibility and blocked-ITC checks.
  • Present but details do not match: The manual defines these as invalid documents. Correct the entered GSTIN, number, date or amount to match the portal record, or remove the line if the underlying document is not the one intended.
  • Absent or not system-validated: Do not automatically discard the line. Under the stated utility rules, some documents not found in GSTR-2B or outside the validation scope can still be treated as valid. Document why the exception applies and check the current period-specific instructions.

Credit and debit notes need their own traceable treatment. Show the original invoice, note number, date and tax adjustment so a reviewer can see whether the note reduces or increases the ITC included in the claim. Do not hide a note by netting it into a monthly total.

How do I match sales invoices with GSTR-1 and shipping bills?

Every export invoice in the refund population must connect to the corresponding GSTR-1 record and, for exported goods, to the shipping bill or bill of export. The match should work in both directions: starting from the refund list, you can find the GSTR-1 and customs document, and starting from the shipping-bill register, you can find the invoice in Statement 3.

Reconcile the GSTR-1 record

  1. Extract the export invoices reported in the relevant GSTR-1 period.
  2. Match invoice number, date, taxable value and tax treatment to the sales ledger and Statement 3.
  3. Confirm that the supply is reported as an export. The GSTR-1 guidance describes exports as generally treated as zero-rated inter-State supplies.
  4. Investigate differences caused by amendments, cancellations or credit notes instead of simply changing the refund workbook total.

Link goods to customs evidence

For goods, enter the shipping-bill number in the export-document section of the refund utility. It is mandatory when goods are selected. Also retain the bill of export where that is the applicable document and capture the export date and other fields required by the utility.

Shipping-bill information may arrive after the original GSTR-1 filing. The GSTR-1 guidance allows those details to be amended in a later GSTR-1 period when they are received later. Update the later-period record and then recheck the linkage in the refund population before uploading Statement 3.

Handle services and goods separately

Do not force a shipping-bill number into a service-export row. Use the supply category and export-document fields that apply to the transaction, while ensuring the invoice is still tied to the relevant GSTR-1 entry and the evidence required for that category.

Which export value is used when the shipping bill and invoice differ?

For an unutilized-ITC refund, processing uses the lower of the export value shown on the shipping bill and the value on the tax invoice. Statement 3 therefore includes a FOB-value field so the calculation reflects the permitted value rather than whichever figure is higher.

Comparison Value used for processing Action in the workbook
Shipping-bill value lower than tax-invoice value Shipping-bill value Record both values, flag the difference and use the lower figure in the refund calculation
Tax-invoice value lower than shipping-bill value Tax-invoice value Record both values and cap the claim calculation at the invoice value
Values agree The common value Retain the matching shipping-bill and invoice references

Keep the two source values visible rather than replacing one with the selected value. That makes it possible to explain the FOB figure and the amount used in Statement 3 during a review.

What documents and LUT checks are required for exports without payment of tax?

Before uploading the refund statement, verify that the export-without-payment documentation is in place. In particular, check the applicable Letter of Undertaking (LUT) and its RFD-11 status for the relevant financial year.

The GST Portal LUT service asks for the financial year, a prior LUT upload where applicable, witness details and the required declarations. Confirm that the LUT selected for the export period is the one actually used for those supplies, and retain the acknowledgement or submitted record with the refund file.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Keep the tax invoice and export document together for each export invoice.
  • Retain the GSTR-1 evidence and any later amendment that supplied a shipping-bill number.
  • Store the LUT/RFD-11 submission evidence and financial-year information.
  • Keep purchase invoices, credit/debit notes and the GSTR-2B extracts used for the ITC match.
  • Separate evidence for excluded or blocked ITC so it cannot be mistaken for claimable credit.

These are procedural checks, not a substitute for determining whether a particular supply satisfies all legal conditions. Where the LUT status, relevant date or limitation period is unclear, resolve that issue before submitting the application.

How do I prepare and validate Statement 3?

Statement 3 is the structured invoice statement behind the refund calculation. Prepare it from the reconciled workbook, then use the offline utility’s validation and JSON upload rather than typing an unreviewed total into the portal.

Populate the required fields

Depending on the document and supply category, the utility asks for GSTIN, from and to return periods, invoice or bill-of-entry details, document type, supply category, blocked-ITC status, eligibility, HSN or SAC and export evidence fields. For goods, include the mandatory shipping-bill number. Enter the FOB value where the export-value comparison applies.

Prevent duplicate rows

The utility rejects duplicate records having the same GSTIN, invoice number, invoice date, input category and HSN/SAC. Before validation, sort or group the workbook by those fields and investigate every apparent duplicate. A legitimate split between tax heads does not by itself justify repeating an otherwise identical document row.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Run the offline utility

  1. Complete the workbook using the reconciled purchase and export registers.
  2. Check formats, mandatory fields, tax-head totals, HSN/SAC and document-type selections.
  3. Run the utility’s validation and save the generated error report.
  4. Correct the source rows, not just the displayed error cell, when a value or classification is wrong.
  5. Generate the JSON only after the workbook passes validation, then upload that JSON to the GST Portal.

Keep a read-only copy of the pre-upload workbook, the validated workbook and the generated JSON. Label each file with the refund period and a date so later changes cannot be confused with the submitted version.

What should I do when Statement 3 returns invalid documents?

Download both the valid-document and invalid-document files after portal validation. Correct only the rejected rows, regenerate the JSON and upload the corrected file; do not rebuild already accepted rows unless the underlying data changed.

Use the error definition correctly

The manual states: “Invalid documents are invoices that exist in GSTR-2B, but where the details you entered do not match the data available in GSTR-2B.” Compare the rejected row character by character with the GSTR-2B record, including GSTIN, invoice number, date and tax amounts. Check that a credit or debit note was not entered as the original invoice.

Separate correction from eligibility

A row can be technically valid yet still ineligible because the ITC is blocked or does not belong to the refund category. Conversely, an invoice absent from GSTR-2B may fall within an allowed exception. Keep the portal status and your tax-eligibility decision in separate columns so a validation result is not mistaken for a legal conclusion.

Keep an exception log

For every row that remains absent or outside system validation, record the reason, the applicable category or period rule, the supporting document and the person who approved its inclusion. This log lets you explain why the row was retained without altering the portal’s original status.

How do I reconcile the refund amount and electronic-credit-ledger debit?

Before final submission, make the Statement 3 total, the amount claimed in RFD-01 and the tax totals in Annexure B agree. The portal warns when Annexure B tax totals do not match the amount claimed, so investigate the warning instead of proceeding on the assumption that it is informational.

  1. Recalculate eligible ITC from the accepted Statement 3 rows after all invalid documents have been removed or corrected.
  2. Reconcile IGST, CGST, SGST/UTGST and cess separately; do not rely only on a grand total.
  3. Compare those totals with the refund amount entered in the application and with Annexure B.
  4. Review the portal’s electronic-credit-ledger allocation across the same tax heads.
  5. After filing, verify the ledger debit created for the claimed amount and save the record with the ARN.

If the portal allocates the debit differently from your worksheet, stop and identify whether a tax-head total, rounding treatment or ineligible row caused the difference. Correct the application data before submission rather than trying to explain an avoidable mismatch later.

Which reconciliation method is best for a GST refund?

A controlled workbook is sufficient for a small, stable population; an assisting application can reduce manual matching for larger populations; the portal utility remains mandatory for official validation. Choose based on traceability, not on the promise of automatic approval.

Capability Manual workbook Assisting reconciliation software GST Portal utility
Invoice-level purchase matching Possible with carefully designed keys and review May automate matching; verify current India and period coverage Performs the portal’s stated validation at upload
Credit/debit-note treatment Explicit columns and reviewer checks required Depends on the product’s note logic and configuration Rejects or accepts according to the current utility fields and rules
GSTR-2B exceptions Can document absent and out-of-scope rows transparently Must preserve the reason and source data, not just a match score Applies the system-validation scope for the selected period and category
Export-document linkage Requires invoice-to-GSTR-1-to-shipping-bill keys May provide joins; confirm shipping-bill amendments are supported Requires the export-document fields, including shipping-bill number for goods
Duplicate detection Sort or use a composite key of the utility’s duplicate fields Depends on configured duplicate rules Rejects duplicates with the same GSTIN, invoice number, date, input category and HSN/SAC
Statement 3/JSON export Requires the official offline utility before JSON generation Useful only if its export matches the current utility format Receives and validates the generated JSON
Evidence retention Strong if versions, error files and approvals are preserved Check export, retention and audit-trail controls Save files locally because the validated invoice file may not remain downloadable after submission

Whichever method you use, perform a final review in the government portal. Product coverage, portal formats and validation rules can change, so an assisting layer never replaces the current official utility.

What are the most common reconciliation failures and fixes?

Latest GSTR-3B is not filed

Symptom: the application cannot proceed or the return-status check fails. Fix: file the applicable returns due by the intended application date, including the latest required GSTR-3B, then refresh the refund application and recheck the period.

Invoice exists in GSTR-2B but is marked invalid

Symptom: the invalid-document file lists a row that appears to be the right invoice. Fix: compare GSTIN, number, date and tax values with GSTR-2B exactly; correct the row and upload only the corrected records.

Invoice is absent from GSTR-2B

Symptom: a purchase line does not appear in the selected period. Fix: first confirm the period, supplier data and whether the transaction is an import of services, unregistered reverse-charge supply or another category outside the stated system validation. Keep evidence and apply the current rule; absence alone is not an automatic disqualification.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Shipping-bill number is missing

Symptom: a goods-export row fails the export-document section. Fix: obtain the shipping-bill details, update the relevant GSTR-1 period if the details arrived later, and enter the number in Statement 3 before validation.

Shipping-bill and invoice values differ

Symptom: the refund amount is higher than the amount supported by the export value. Fix: show both source values, populate FOB value and recalculate using the lower value.

Duplicate-document error

Symptom: the utility rejects rows that appear to represent different tax heads or ledger lines. Fix: check the full duplicate key—GSTIN, invoice number, invoice date, input category and HSN/SAC—and consolidate or correct repeated document rows without losing the tax-head detail in your supporting workbook.

Annexure B total does not match the claim

Symptom: the portal warns that tax totals and the amount claimed differ. Fix: reconcile each tax head, remove rejected or ineligible rows from the calculation and confirm the ledger allocation before submitting.

What should I retain after filing?

Save a complete, read-only evidence package immediately after submission. The portal manual cautions that the validated invoice file may not remain downloadable after submission.

  • Final validated invoice workbook and generated JSON.
  • Valid-document and invalid-document files, plus the corrected versions uploaded later.
  • Purchase invoices, GSTR-2B extracts, credit/debit notes and the exception log.
  • GSTR-1 extracts, amendments, shipping bills or bills of export and the value comparison.
  • LUT/RFD-11 evidence where the exports were made without payment of tax.
  • Submitted RFD-01, supporting-document uploads, ARN and acknowledgement.
  • Electronic-credit-ledger debit record and the final reconciliation of IGST, CGST, SGST/UTGST and cess.

Use access-controlled storage and retain the original files rather than only screenshots. A reviewer should be able to reproduce each Statement 3 row from the saved evidence without relying on a live portal session.

Final pre-submission checklist

  • Refund category and from/to periods are correct.
  • All returns due by the filing date are filed, including the latest required GSTR-3B.
  • Every purchase invoice is matched to the applicable GSTR-2B period or documented exception.
  • Credit and debit notes are linked and reflected in ITC totals.
  • Every export invoice agrees with GSTR-1 and, for goods, its shipping bill or bill of export.
  • Goods rows contain a shipping-bill number.
  • Shipping-bill and tax-invoice values are compared and the lower value is used where they differ.
  • LUT/RFD-11 status and supporting export documents are retained.
  • Statement 3 has no duplicate composite keys and passes offline validation.
  • Invalid rows are corrected or excluded, while valid exception rows have documented reasons.
  • Statement 3, Annexure B, RFD-01 and the credit-ledger allocation agree by tax head.
  • Validated files, ARN and the ledger debit are saved immediately after filing.

Frequently Asked Questions

Can an invoice missing from GSTR-2B still be included in a GST refund claim?

Potentially, yes. The portal rules distinguish a document that is absent or outside system validation from a document that exists in GSTR-2B but contains mismatched entered details. Confirm the transaction category and period-specific rule, preserve supporting evidence and document the reason for inclusion rather than treating the status as an automatic approval.

What if my shipping bill was issued after I filed GSTR-1?

Use the later GSTR-1 period to amend or add the shipping-bill details when they become available, then refresh the export-invoice reconciliation and Statement 3 data. Keep both the original filing reference and the amendment evidence so the timing is clear.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Do I need a shipping-bill number for an export of services?

No shipping-bill field should be forced into a service-export record. Select the applicable supply category and complete the export evidence fields required for that category; the mandatory shipping-bill requirement applies when goods are selected.

Why should I save the validated invoice file if the portal accepted my upload?

The refund manual warns that the validated invoice file may not remain downloadable after submission. Keeping the validated workbook and JSON preserves the exact population used to calculate the claim and allows a later reviewer to distinguish submitted data from subsequent corrections.
