GST reconciliation means proving that your books, invoices, GST returns and e-invoice data describe the same transactions. The reliable method is to match each record on GSTIN, invoice number and date, taxable value, every tax component, place of supply, notes, reverse-charge status and IRN where applicable. Then classify each difference, correct the party or return responsible, reverse unsupported input tax credit (ITC), and keep an exception log until the numbers agree.
GSTR-1 and GSTR-1A contain invoice-level outward-supply information, GSTR-3B is a summary liability declaration, and GSTR-2B is the recipient-side statement used to test purchase ITC. Portal-generated figures save time but are editable aids, not a substitute for checking your ledger and source documents.
What does GST reconciliation actually compare?
A reconciliation is a controlled comparison between two records that should represent the same supply or purchase. For sales, compare the outward-supply ledger with filed GSTR-1 or GSTR-1A and the liability reported in GSTR-3B. For purchases, compare supplier invoices and your purchase ledger with GSTR-2B before claiming ITC. Where an e-invoice is required, include the invoice downloaded from the Invoice Registration Portal (IRP) so that the reported record and the signed invoice are tested together.

Reconciliation is complete only when you can explain every exception, identify who must correct it, and show the document or return entry that closes it. A portal total that happens to equal your books does not prove that individual invoices are correct.
What is the difference between GSTR-1, GSTR-1A, GSTR-3B and GSTR-2B?
These forms serve different purposes, so a mismatch is often a design or timing issue rather than a calculation error.
| Form or data set | Whose data it represents | What it contains | How to use it in reconciliation |
|---|---|---|---|
| GSTR-1 | Supplier’s outward supplies | Invoice-level sales, amendments, credit notes and debit notes | Match each outward invoice to the sales ledger and the summary liability in GSTR-3B |
| GSTR-1A | Supplier’s same-period correction | Additions or amendments to outward records for the same period before GSTR-3B filing | Use it to correct an omission or wrong outward entry; the corrected value can flow into GSTR-3B |
| GSTR-3B | Taxpayer’s summary self-declaration | Aggregated taxable supplies, tax payable and ITC figures | Recalculate from reconciled ledgers; review, rather than blindly accept, portal-populated values |
| GSTR-2B | Recipient’s supplier-reported data | Static, period-based inward-supply information used to test ITC | Compare with purchase records and claim only credit supported by the statement and applicable rules |
| E-invoice download | IRP-registered invoice | IRN and validated invoice fields | Check that invoice identity, values, tax split and state information agree with the books and returns |
Because the forms answer different questions, GSTR-1 can be correct while GSTR-3B is wrong, or a purchase invoice can exist in your books while it is absent from the current GSTR-2B. Treat each comparison as a separate control and document the reason for a difference.

Download complete, period-specific files before making any edits. Keep the original exports so that a later change can be traced to the version used for filing.
- Sales and purchase ledgers, including tax-code and place-of-supply columns.
- Filed GSTR-1, any filed GSTR-1A for the period, and filed GSTR-3B.
- GSTR-2B for the relevant statement period.
- E-invoice and IRP downloads, including IRN and cancellation or amendment information where applicable.
- Original invoices, credit notes, debit notes and supporting correspondence.
- A working-paper or exception-log file with the owner, action, date and resolution for each mismatch.
Use the same accounting period, legal entity and GST registration for every file. Combining branches or GSTINs in one worksheet is a common cause of false exceptions.
How do you reconcile GST returns step by step?
- Freeze the period. Set the GSTIN, filing frequency and period, then save the ledger and portal exports with a date-stamped filename. Do not overwrite the original download.
- Normalize the keys. Remove accidental spaces, standardize invoice-number capitalization, store dates in one format and preserve leading zeroes. Use GSTIN, normalized invoice number and invoice date as the primary key; retain a separate key for a credit or debit note and its original invoice.
- Compare monetary fields. Match taxable value and each of CGST, SGST, IGST and cess separately. A total tax match can conceal an incorrect split between CGST and SGST or an IGST entry that should be intra-State.
- Check transaction attributes. Compare place of supply, tax rate, reverse-charge indicator, document type, amendment reference and IRN where applicable. These fields determine whether a value belongs in the selected return table.
- Run both directions. First find ledger invoices absent from the portal; then find portal records absent from the ledger. A one-way check misses an invoice reported by a supplier or employee that your books have not recorded.
- Match notes to the original document. For every credit or debit note, verify note number, date, original invoice reference, taxable value and tax. Check that the supplier’s and recipient’s records reflect the same adjustment.
- Classify every exception. Label it as missing invoice, duplicate, value or arithmetic error, wrong GSTIN, wrong place of supply, note-timing issue, supplier not yet reported, reverse-charge item or ineligible ITC. Classification determines the correction route.
- Resolve the source. Ask the supplier to report or amend its invoice, correct your own return through the permitted route, reverse unsupported ITC, or pay reverse-charge tax. Record the requested action and evidence rather than deleting the row.
- Recompute and review. Run the comparison again after corrections, inspect the portal-generated GSTR-3B summary, and investigate any editable value that differs from the reconciled working paper.
- File and archive. File only when books, returns and supporting documents agree or every remaining difference has a documented legal and accounting treatment. Retain the final exception log with the filed acknowledgements.
How should invoice data be normalized for matching?
Formatting differences are not tax differences, but they can prevent a match. Keep a raw column and a normalized column so that you can prove what was changed.
- Trim leading and trailing spaces and convert letters to one case for matching, while retaining the invoice number exactly as issued for display.
- Do not remove meaningful separators or leading zeroes unless your documented rule treats them as formatting only.
- Convert invoice dates to one calendar format and flag impossible dates instead of silently coercing them.
- Store GSTIN as a fixed-length text value; spreadsheet software can otherwise alter characters or strip leading zeroes.
- Round only at the same level used by the invoice and return. Compare taxable value and each tax component before comparing a rounded grand total.
- Use a composite key for notes that includes the note number and the referenced invoice, because the same note number can be reused across registrations.
After normalization, produce a two-sided unmatched list. Separate a genuinely missing document from a key-format problem before contacting a supplier.

Why does GSTR-2B not match the purchase books?
GSTR-2B is based on supplier-reported data for a statement period, while your books record when you received, approved or posted an invoice. The two can therefore differ without either file being mathematically wrong.
The supplier has not reported the invoice
Ask the supplier to verify its GSTIN, invoice number, date, taxable value and tax in its outward return. Do not claim ITC merely because an invoice exists in your books; retain it in a pending-invoice list and reconcile again when the supplier’s filing appears in a later statement.
The supplier used the wrong GSTIN or document number
A single character error can send an invoice to another registration or make it impossible to match. Send the supplier the exact discrepancy and request the applicable amendment, then check the corrected record rather than creating a second purchase entry.
The invoice is in a different statement period
Record the reporting period in the exception log. A same-month comparison can be premature when an amendment is filed after the statement cut-off; GSTR-1A changes may flow into the recipient’s next-period GSTR-2B.
The credit is duplicated or ineligible
Remove duplicate rows before calculating available ITC and document any reversal. Also identify blocked or otherwise ineligible credit under the rules that apply to the transaction; presence in GSTR-2B alone does not make an amount claimable.
The GST Portal advises taxpayers to reconcile data generated in GSTR-2B with their own records and books of account. Treat that instruction as a control requirement, not as an optional spreadsheet exercise.
How do you correct a wrong or missing outward invoice?
For the same return period, GSTR-1A can add or amend outward-supply records before GSTR-3B is filed. Once accepted, the corrected value is auto-populated into GSTR-3B, but you still need to inspect the summary and confirm that the ledger and evidence support it.

Invoice omitted from GSTR-1
- Confirm that the supply belongs to the period and registration being filed.
- Enter the invoice in GSTR-1A with the correct recipient GSTIN, document details, taxable value, tax split and place of supply.
- Verify the amendment in the preview and compare it with the sales ledger.
- Review the resulting GSTR-3B population before filing and preserve the amendment acknowledgement.
Invoice reported with a wrong value or tax split
Compare the original invoice, ledger posting and filed record to identify whether the error is arithmetic, classification or a wrong place of supply. Use the permitted amendment table or later-return correction route; do not create a second invoice simply to offset a data-entry error.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Scan for outdated or missing drivers - takes under a minute3Clear out junk files and repair common Windows errorsInvoice reported to the wrong GSTIN
Coordinate with the recipient and correct the source record through the applicable amendment process. Both registrations should verify that the corrected outward record and the recipient’s inward statement eventually show the same document.
How do you fix a wrong GSTIN, state or tax split?
These fields are interdependent. A wrong State code can make an intra-State supply appear inter-State, while a wrong GSTIN can direct the invoice to a different taxpayer.
- Validate the supplier and recipient GSTINs against the invoice and registration details.
- Recalculate the place-of-supply result and determine whether CGST plus SGST or IGST is applicable.
- Compare the tax rate, taxable value and each component, not only the invoice total.
- Correct the source invoice or use the applicable return amendment; obtain a revised document when the legal document itself is wrong.
- Reconcile both parties’ records after the correction so that one side does not retain the old split.
IRP validation rejects internally inconsistent data. Its documented errors include incorrect assessable amount, total item value, GSTIN, State code, equality of CGST and SGST where required, and incorrect IGST calculations. Use the exact error text to locate the field rather than repeatedly resubmitting the same payload.
How should credit and debit notes be reconciled?
Match a note to its original invoice before testing the tax amount. The note number, note date, original-invoice reference, taxable value and tax must agree with the ledger and the counterparty’s reported data.
- Identify the original invoice and confirm that the note references the correct GSTIN and document.
- Compare the note’s taxable value and each tax component with the accounting entry.
- Check whether the supplier reported the note in the same period or amended it later.
- Ensure that both parties’ returns reflect the adjustment and that ITC or output tax is reduced or increased consistently.
- Keep the commercial reason and approval with the note, especially when the adjustment changes a previously filed period.
What is the right treatment for timing differences?
Do not force a timing difference into a same-period mismatch bucket. Record the period in which the supplier reported the document, the period in which it appears in GSTR-2B, and the period in which your books recognized it.
When GSTR-1A is used close to the filing date, its change can affect the recipient’s next-period GSTR-2B rather than the current statement. Keep the invoice on a pending schedule, monitor the next statement, and close the exception only when the corrected record is visible and the ITC treatment is documented.

Why is GSTR-3B different from GSTR-1?
GSTR-1 is invoice-level outward reporting; GSTR-3B is a summary self-declaration. Their totals should be explainable, but they are not expected to have identical layouts or row counts.
Common causes
- An invoice or credit note was omitted from one return.
- An amendment changed a prior-period document.
- Taxable value or tax was calculated at a different level of rounding.
- CGST, SGST and IGST were mapped to the wrong summary row.
- Reverse-charge or other special-category amounts were included in one return and excluded from the other.
- A portal-generated value was accepted without comparing it to the reconciled working paper.
Build the GSTR-3B figure from the reconciled ledger, map each invoice category to the correct summary row, and retain a bridge from invoice totals to the amount declared. Investigate unexplained differences before filing rather than relying on a later adjustment.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Can you edit portal-generated GSTR-3B values?
Yes. The GST Portal can generate GSTR-3B values from GSTR-1 or GSTR-1A and GSTR-2B, but those values are editable and require review. An auto-populated number is an input aid, not evidence that every underlying invoice is eligible or correctly classified.
- Export or print the generated summary for the period.
- Compare each populated field with the reconciled sales, purchase and ITC schedules.
- Document any permitted adjustment, such as an ITC reversal or a reverse-charge liability.
- Have a preparer and reviewer confirm the final values before submission.
When can return mistakes be corrected?
CBIC guidance allows return mistakes to be corrected in later returns through amendment tables, subject to the applicable statutory time limit. The deadline and available table depend on the return period and the current law, so check the live portal period and legislation before relying on an older article or calendar.
Rectification is intended to make the supplier’s outward details agree with the recipient’s inward details. If a discrepancy remains unresolved, it can affect later liabilities or the recipient’s ability to support ITC. Keep the original error, amendment reference and resulting statement period together in the exception log.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. What are the GST filing due dates to plan around?
The GST Portal lists the following general dates, but government extensions, taxpayer status and State or Union Territory rules can change the date shown for a particular period.
| Return | Filing frequency | General due date listed by the GST Portal | Planning implication |
|---|---|---|---|
| GSTR-1 | Monthly | 11th of the succeeding month | Finish sales matching before the 11th and leave time for supplier or customer confirmation |
| GSTR-1 | Quarterly | 13th after the quarter | Keep a rolling invoice register; do not wait until quarter-end to discover a wrong GSTIN |
| GSTR-3B | Monthly | Generally the 20th | Use the interval after GSTR-1 to reconcile the summary and resolve GSTR-1A corrections |
| GSTR-3B | Quarterly | Generally the 22nd or 24th, depending on State or UT | Verify the date applicable to the registration before scheduling approval and payment |
Use the date displayed for your GSTIN as the controlling date. A calendar reminder based only on the general rule is not sufficient when an extension or special category applies.

How should you maintain an exception log?
The exception log is the audit trail between detection and closure. Give every row a unique identifier and keep the original and corrected values side by side.
| Field | What to record |
|---|---|
| Document identity | GSTIN, invoice or note number, date and IRN where applicable |
| Difference | Missing, duplicate, value, tax split, GSTIN, place of supply, timing, reverse charge or eligibility issue |
| Amounts | Books, portal record and proposed corrected taxable value and tax components |
| Owner and action | Supplier follow-up, internal amendment, reversal, payment or reviewer decision |
| Evidence | Invoice, correspondence, amendment acknowledgement, payment proof or approval |
| Status and period | Open, pending next GSTR-2B, corrected, reversed or closed, with the affected return period |
Never delete a resolved exception. Mark it closed with the date and evidence so a reviewer can reconstruct why the filed amount differs from an earlier export.
Should you use reconciliation software or a spreadsheet?
A spreadsheet is workable for a small, stable volume when one person can inspect every exception. Larger teams or multiple registrations benefit from software that imports portal files, preserves an audit trail and prevents duplicate ITC, but automation does not replace tax review.

| Capability to compare | Questions to ask |
|---|---|
| Return coverage | Does it import GSTR-1, GSTR-1A, GSTR-3B, GSTR-2B and e-invoice data for the required periods? |
| Exception handling | Can users classify, assign, age and close mismatches without losing the original values? |
| Amendment tracking | Does it connect an amendment or note to the original invoice and show the affected period? |
| Duplicate and eligibility controls | Can it flag duplicate ITC, reverse-charge items and credit that needs review? |
| Validation | Does it check GSTIN, tax split, State code, taxable value and IRP fields before filing? |
| Audit trail and exports | Can it export the exception log, reviewer approvals and source files in formats your accountant can retain? |
| Integration and support | Does it connect to the ledger, support your monthly or quarterly frequency, and handle State or UT filing rules? |
Officially documented integration options include third-party applications through GST Suvidha Providers and e-invoice connections. Before adopting one, test a full period with known mismatches and verify that the export preserves invoice-level evidence.
What should you check immediately before filing?
- Every outward invoice in the sales ledger has a deliberate GSTR-1 or GSTR-1A status.
- GSTR-1 amendments, credit notes and debit notes are linked to their originals.
- GSTR-3B totals are bridged to reconciled invoice schedules, not copied without review.
- GSTR-2B has been compared in both directions with purchase records.
- Duplicate, unsupported and ineligible ITC has been removed or reversed as required.
- Reverse-charge transactions are identified and the related tax treatment is recorded.
- GSTIN, place of supply, tax rate and CGST/SGST/IGST split pass validation checks.
- IRN and e-invoice fields agree with the source invoice where e-invoicing applies.
- Timing differences have an owner and a next-period follow-up date.
- The final portal preview, payment or liability amount and exception log have reviewer approval.
Filing is the last step of the control, not the moment to discover a missing invoice. A disciplined comparison, documented correction route and retained evidence make later amendments and audit questions manageable.
Frequently Asked Questions
Does GSTR-2B change after it is generated?
Treat each GSTR-2B as a period statement and do not edit the downloaded file. A supplier amendment made after the relevant cut-off may appear in a later statement, so track the invoice to that later period and update the exception log when it arrives.
What should I do if a supplier promises to upload an invoice after my filing deadline?
Keep the invoice on a pending list with the supplier’s commitment and the expected statement period. Do not claim unsupported ITC simply to meet an internal deadline; reassess the credit when the supplier-reported record becomes available and document any resulting reversal or claim.
How can two people review a reconciliation without overwriting each other’s work?
Lock the raw exports, give each exception a unique ID, and separate preparer and reviewer columns. The reviewer should approve the proposed correction and evidence, while the preparer retains the original value and timestamp rather than replacing it.
What is the safest way to investigate an IRP rejection?
Read the exact validation message and compare the cited field with the invoice payload, especially assessable amount, item total, GSTIN, State code and the CGST/SGST or IGST calculation. Correct the source data once, regenerate the payload, and retain the rejected and accepted records for traceability.
