Reliable satellite analysis starts by treating clouds, shadows, snow, missing pixels, and seasonal sampling as evidence-quality problems—not nuisances to hide. Mask contaminated observations with per-pixel quality data, preserve NoData and observation counts, harmonize sensors before combining them, and use robust clear-pixel composites. Fill gaps only when the scientific question supports estimation, label every modeled value, and validate it against withheld observations or independent data. For seasonal comparisons, use equivalent phenological windows and report how many clear observations support each result. This workflow prevents cloud frequency, sensor changes, and uneven acquisition from being mistaken for real environmental change.

What does cloud cover mean in satellite data?

Cloud cover is a property of observations at each pixel, not just a percentage printed for an entire scene. The European Space Agency (ESA) defines cloud-cover frequency as the number of cloudy observations divided by the total number of valid observations for a pixel. A scene-level cloud percentage can therefore look acceptable while your area of interest has almost no usable measurements.

Cloud contamination includes more than visibly white cloud. Cloud shadows, snow or ice, haze and optically thin cloud can alter reflectance or temperature without being obvious in a display. Bright sand, beaches, buildings and other high-reflectance targets can also confuse automated classifiers. Treat the quality mask as a measurement with uncertainty, not as an infallible truth layer.

Why scene-level cloud percentages are insufficient

Scene metadata is useful for screening, but it averages over the whole footprint. A 10% cloudy scene may have a completely clear farm and a fully obscured mountain valley, or the reverse. Calculate cloud frequency and valid-observation counts for every pixel in the analysis area, then use those layers to qualify maps, statistics and trends.

How do I mask clouds and cloud shadows correctly?

Begin with surface-reflectance or another analysis-ready product and apply quality masks before calculating indices, statistics or composites. Use the product’s per-pixel QA classes rather than relying on visual thresholds or a scene summary.

  1. Record provenance. Save the sensor and collection, processing version, acquisition time, geometry and all QA bands alongside the imagery.
  2. Build an exclusion mask. Remove cloud, cloud shadow, snow/ice, adjacency and aerosol classes that are unsuitable for your application. Also exclude saturated pixels and the product’s NoData or fill values.
  3. Keep quality layers separate. Retain the original QA and NoData masks, a valid-observation count and a cloud-frequency layer. Do not overwrite invalid pixels with zero.
  4. Check difficult surfaces. Inspect bright targets, dark water, shadowed terrain and coastlines. Compare the mask with a true-colour or shortwave-infrared view to find obvious commission and omission errors.
  5. Document the rule. State exactly which confidence classes were accepted or rejected and whether snow, aerosol or adjacency flags were treated as invalid.

What CFMask labels tell you

USGS CFMask supplies cloud, cloud-confidence, cloud-shadow and snow/ice labels. Confidence classes let you choose a conservative mask for a high-stakes change map or a less restrictive one when data are scarce. USGS cautions that “Optically thin clouds will always be challenging to identify and have a higher probability of being omitted by the algorithm.” A clear flag therefore means “not detected as contaminated under this algorithm,” not “guaranteed cloud-free.”

When a mask is too aggressive

Over-masking can remove valid observations and create artificial gaps, especially in high-latitude snow scenes or bright urban and beach areas. Compare results under a strict and a moderate confidence rule. If the estimate changes materially, report that sensitivity instead of selecting the mask that produces the smoother map.

What should I do with NoData and missing observations?

NoData is not a measurement. Preserve it as missing through every resampling, reduction and export step; converting a fill value to zero can create false dark pixels, false trends and incorrect averages.

Landsat Collection 2 documentation describes NoData artifacts around cloud edges and in dark water or shadowed land, including fill-value behavior in surface-reflectance products. A pixel can therefore be absent because of a detector or processing edge, not because the surface had a real physical value. Keep the NoData mask distinct from cloud and shadow classes so later users can identify why an observation is unavailable.

How to represent missingness in a data cube

  • Store the science value as missing (for example, a proper NoData value) rather than zero.
  • Store QA bits or classes in a separate integer band.
  • Store valid-observation count for each composite or time step.
  • Store cloud frequency and, when possible, the acquisition date of the most recent clear observation.
  • Keep a flag that distinguishes an observed value from a filled or modeled value.

When aggregating, count only valid observations. A mean, median or trend calculated after invalid pixels have been replaced by numeric fillers is not recoverable without rebuilding the mask.

How do I make a clear-pixel composite?

A composite summarizes the valid observations in a defined time window after masking. A band-wise median is a robust default because one residual cloud edge or bright outlier has less influence than it would on a mean. ESA processing examples ignore cloud, shadow and snow pixels before taking per-band medians.

  1. Choose the window. Use monthly, seasonal or annual windows based on cloud persistence, snow, phenology, latitude and the decision the product must support.
  2. Apply all masks first. Remove cloud, shadow, snow/ice, adjacency, aerosol, saturation and NoData pixels before reducing the stack.
  3. Set a minimum support rule. Require a documented minimum number of valid observations per pixel. There is no universal number that works for every sensor, biome or objective.
  4. Compute the statistic. Use a median by default, or a mean, percentile or other estimator when the phenomenon and error model justify it.
  5. Export evidence layers. Write the composite, valid-observation count, cloud frequency, date range and any quality summary together.
  6. Handle insufficient windows explicitly. If too few clear pixels remain, widen the window deliberately and record the change, or publish the period as missing.

How revisit intervals affect the window

ESA describes Sentinel-2’s nominal equatorial revisit as approximately five days, with higher sampling at many latitudes. Landsat’s revisit context is 16 days. Those are orbit-level opportunities, not guarantees of a clear view: persistent cloud can leave a month with no valid pixel. A wider window improves support but may mix phenological stages or short-lived events, so the trade-off must be stated.

Accounting for Landsat 7 scan-line gaps

After the 2003 scan-line-corrector failure, about 22% of Landsat-7 ETM+ pixels per scene were not scanned, according to an ESA Climate Change Initiative technical document. Treat these gaps as missing observations and include them in support diagnostics; do not interpret their spatial pattern as land-cover change.

Can I interpolate cloudy pixels?

Sometimes, but interpolation is an estimate, not recovered observation. It is defensible when the gap is short, the signal changes smoothly, and the model assumptions match the variable. Long gaps, abrupt disturbances and irregular seasonal dynamics require a model with explicit uncertainty or should remain missing.

Choose a gap-filling method by signal and gap

Situation Appropriate approach What to record
Short gap in a smooth, frequently sampled series Time interpolation between nearby clear observations Gap length, bracketing dates and interpolation rule
Regular seasonal pattern with cloud- or shadow-masked dates Harmonic or other seasonal model fitted to the clear time series Model form, fitted period, training observations and residual error
Long gap, abrupt event or sparse sampling Model-based or cross-sensor estimate only if independently justified; otherwise report missing Predictors, uncertainty interval and sensitivity to assumptions

NASA time-series training describes using temporal information to fill cloud- or shadow-masked observations while preserving consistency through time. In a 2023 USGS report, linear harmonic least absolute shrinkage and selection operator (LASSO) regression filled Landsat surface-temperature gaps caused by clouds, shadows and coarse revisit, improving annual, seasonal and monthly monitoring. That result supports the method for the tested application; it is not a universal guarantee for every variable or landscape.

Attach age and uncertainty to every estimate

A 2024 continuity framework warns that gaps reduce usability and fidelity and that proxy or model fills can introduce uncertainty as large as the signal being studied. For each filled pixel, retain the age of the nearest real observation, the gap length, the method and an uncertainty estimate. Keep an observed-versus-estimated flag so downstream users can filter or weight values appropriately.

How can I harmonize data from different satellite sensors?

Do not average raw digital numbers from different missions. Differences in atmospheric correction, spectral response, viewing geometry, spatial resolution and processing can look like a physical jump in the time series.

NASA’s Harmonized Landsat and Sentinel-2 (HLS) products are designed for cross-sensor use. HLS applies atmospheric correction, cloud and cloud-shadow masking, bidirectional reflectance distribution function (BRDF) normalization, spectral-bandpass adjustment and common gridding. Its QA band records cloud, shadow, snow/ice, water, adjacency and aerosol classes. Using a harmonized product reduces known incompatibilities, but you still need to inspect QA support and validate the combined series for your site.

Sensor-pooling checklist

  • Confirm that bands represent comparable wavelengths and units.
  • Use surface reflectance or another consistently processed physical variable.
  • Apply each product’s QA and NoData rules before merging.
  • Resample to a documented common grid and track the native resolution.
  • Check overlapping clear acquisitions for offsets by land-cover class and season.
  • Mark the sensor contributing each observation so a platform transition is visible in plots.

How should I compare satellite data across seasons and years?

Compare equivalent seasons and make the observation process part of the analysis. A seasonal signal can be real, but a change in cloud frequency, snow cover, solar elevation or sensor mix can produce a similar pattern.

  1. Define a meaningful window. Use phenology- or climate-relevant dates rather than an arbitrary calendar quarter when the target changes rapidly.
  2. Repeat the same window across years. Record start and end dates, latitude, expected solar conditions and any sensor changes.
  3. Inspect support. Map valid-observation counts and cloud frequency for each period. Flag seasons with sparse or spatially uneven coverage.
  4. Normalize sensor differences. Use harmonized products or a documented cross-calibration before pooling missions.
  5. Separate snow and low-light effects. Report how snow, low solar elevation and persistent cloud altered availability and masking.
  6. Test robustness. Recalculate with a nearby window or alternate quality rule. A trend that appears only when clear observations are sparse may be an acquisition artifact.

Phenology versus calendar dates

A fixed month can represent different biological stages in different years. If the question concerns vegetation development, align windows to a phenological event or climate criterion and state how that event was identified. If only calendar dates are available, keep the same dates across years and make the limitation explicit rather than implying biological equivalence.

How do I validate a filled or composited time series?

Validation should test the entire workflow, not only the final map. A smooth output is not evidence of accuracy.

  1. Withhold clear observations. Temporarily hide known clear pixels, run the gap-fill or composite procedure, and compare predictions with the withheld measurements.
  2. Stratify errors. Report residuals by season, land-cover class, cloud regime and gap length; an average error can conceal failure in one important class.
  3. Compare independent data. Where available, use another satellite sensor or field observations collected at compatible times and scales.
  4. Run sensitivity tests. Vary the temporal window, mask confidence and minimum-observation rule. Record how estimates and conclusions change.
  5. Inspect edge cases. Examine bright surfaces, dark water, snow, cloud edges, shadows and abrupt disturbances separately.

For a composite, validation includes checking whether the reported median or mean is supported by enough independent clear acquisitions. For a filled value, the uncertainty should increase with gap length or model weakness rather than being presented as equal to a direct observation.

How do I choose among masking, compositing, interpolation and modeling?

Use the least assumptive method that answers the question, then escalate only when missingness prevents the analysis.

Workflow choice Best use Main risk Evidence to retain
Conservative per-pixel mask Quality-critical maps and change detection Too few observations Confidence classes, valid count and cloud frequency
Clear-pixel median composite Stable monthly, seasonal or annual summaries Window mixes different states Window dates, statistic and support per pixel
Short-gap interpolation Smooth, dense time series Misses abrupt events Bracketing observations and gap length
Harmonic or other model fill Structured seasonal signals or monitoring that requires continuity Model uncertainty can match the signal Model fit, withheld-observation error and uncertainty
Harmonized multi-sensor series Higher temporal density across missions Residual spectral or geometric bias Product specification, overlap checks and sensor provenance

Do not force a complete raster or continuous chart when the evidence cannot support it. A reported missing period with a clear reason is more informative than an apparently precise value created by an undocumented fill.

Frequently Asked Questions

Is there a universal cloud-percentage cutoff for satellite analysis?

No. ESA treats a cloud threshold as user-defined because acceptable coverage depends on the sensor, biome, latitude, revisit rate and purpose. Set the rule using per-pixel support and test how conclusions change near the chosen cutoff.

What’s actually slowing this PC down?

Pick the symptom - the matching free tool is one click away.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Why can a pixel marked clear still look hazy?

Cloud classifiers can omit optically thin cloud and can be confused by bright or reflective surfaces. Inspect confidence classes and spectral views, and treat a clear flag as an algorithmic classification rather than a guarantee of perfect atmospheric conditions.

Should I use the mean or median for a satellite composite?

A band-wise median is a robust default after invalid pixels are masked because it limits the influence of residual outliers. Choose another statistic only when the variable’s distribution and scientific objective justify it, and document that choice with the support count.

How can I tell whether a trend is caused by fewer clear images?

Plot the trend alongside valid-observation counts and cloud frequency for the same periods. Re-run it with a consistent seasonal window, alternate support rules and, where possible, an independent sensor; a trend that disappears under those checks may be an acquisition artifact.
