Fix out-of-scope edits with layered controls, not a stronger prompt alone. Define the exact files and behavior before the run, choose an approval mode that matches the risk, enforce a workspace or sandbox boundary where the host supports one, and inspect the complete diff before you commit, merge, or open a pull request. A worktree can isolate changes from your active folder, but it is not a security boundary: commands, network access, and files outside the worktree may still be reachable. If the agent has already drifted, stop the session, review the changed-file list, revert unrelated edits deliberately, then rerun the task with a narrower scope.

Why do AI coding agents change files outside the request?

Agents optimize for completing an outcome, and they may infer that adjacent configuration, tests, documentation, generated files, or refactors are necessary. The failure is usually a mismatch between the task boundary you intended and the controls the host actually enforces. A prompt can describe limits, but only a permission model, filesystem boundary, and review process can reliably enforce or catch them.

Several different events are often called “scope creep,” and each needs a different response:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Unrequested edits: the agent modifies files that were not named or required.
  • Unapproved actions: it runs commands, installs packages, deletes files, or accesses services without a confirmation step.
  • Workspace escape: a shell or tool reaches files outside the intended project directory.
  • Collateral churn: formatting, generated output, lockfiles, or broad refactors create a large diff even though the functional change is small.

These are related but not identical. Approval prompts can reduce unapproved actions without preventing a permitted command from reading a broad directory. A worktree can keep a separate copy of changes without stopping a process from accessing parent directories. Diff review can find unrelated edits after they occur, but it cannot prevent access. Treat each layer as solving a separate problem.

What should I specify before starting an agent run?

Write the request as an outcome plus an explicit boundary. The agent should be able to tell what success looks like, which paths it may modify, and which paths must remain untouched without guessing.

State the desired behavior

Describe the user-visible or testable result first. For example: “Add validation for expired session tokens and return a 401 response.” Include acceptance checks such as an existing test that should pass or a new case that should be covered. Avoid vague goals such as “clean up authentication,” which invite broad interpretation.

Name the allowed paths

List files or directories that are in scope, using repository-relative paths. If a whole directory is allowed, say so; otherwise name individual files. Identify files that may be read but not changed, such as shared configuration or a schema used for context.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Declare exclusions

Explicitly prohibit common sources of collateral churn: dependency manifests, lockfiles, generated artifacts, formatting-only changes, documentation, migrations, and unrelated tests. If one of these becomes necessary, require the agent to stop and ask before editing it.

Set an escalation rule

Tell the agent what to do when the task cannot be completed within the boundary: pause and explain the blocker instead of expanding scope. This is practical guidance, not a guarantee; enforcement still comes from permissions and review.

Capture a clean starting point

Before launching, record the repository state:

git status --short
git diff --stat
git branch --show-current

Save or commit any pre-existing work. Otherwise, you may mistake your own changes for agent edits during the final review.

Control What it constrains What it does not guarantee
Approval mode Whether edits, commands, or external-tool actions require a human confirmation It is a decision point, not necessarily a filesystem restriction; an approved command can still touch many paths.
Filesystem sandbox or workspace boundary Which files and directories agent tools or terminal processes can reach Coverage differs by host and tool. Verify whether shell processes and external tools share the same boundary.
Worktree or separate branch Keeps a task’s changes separate from the active working folder It does not itself restrict commands, network access, or reads and writes outside the worktree.
Diff review Finds unrelated changes before integration It detects drift after edits; it cannot prevent access or side effects that are not represented in Git.
Session-level permissions Limits how long a broader permission remains active Defaults and labels vary by product and can change; check the current session setting.

Use at least one preventive layer (approval or access boundary) and one detective layer (diff review). For high-impact work, use both preventive layers plus an isolated branch or worktree.

How do approval modes and automatic editing differ?

Approval controls determine when a person must authorize an action. They do not automatically narrow the files an authorized action can reach. Choose the least autonomous mode that still keeps the task practical.

Plan-first mode

Use a plan mode for unfamiliar repositories, migrations, security-sensitive code, or tasks with unclear dependencies. The agent analyzes the project and proposes files and steps without immediately editing. Review the proposed file list and reject any path that is not justified.

Request-approval mode

Use an approval-before-edit mode when you know the intended files but want to inspect each change or command. Approve narrowly: a command that updates one test is different from a command that rewrites an entire directory. If a request suddenly includes network access, a package installation, or a parent directory, pause and reassess.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Edit-automatically mode

Automatic editing is appropriate only for low-risk, well-bounded tasks in a disposable or isolated checkout. Keep the allowed paths explicit and retain a review gate before integration. Broad “allow all” or Autopilot-style settings can skip confirmation for potentially destructive actions, so avoid them for repositories containing credentials, production configuration, or valuable uncommitted work.

Session permissions versus permanent defaults

Prefer a permission that lasts only for the current task when the host offers that choice. A temporary expansion reduces the chance that a later task inherits a broad allowance. After the run, return to the default-restricted setting and verify the active mode before starting another agent session.

How do I enforce a real workspace boundary?

Use the host’s workspace-limited tools or sandbox when available, and verify what they cover. A prompt saying “do not edit outside this folder” is weaker than a process that cannot access the folder at all.

VS Code-based agents

VS Code distinguishes approvals from sandbox restrictions. Its built-in agent tools can be limited to the workspace, while terminal sandboxing controls the filesystem and network resources available to terminal commands. Configure both layers rather than assuming one setting covers the other. Check whether a terminal process, extension, or external tool runs under the same restrictions as the agent’s built-in edit tool.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The Agents window can place work in the current folder or in a worktree. Selecting a worktree changes where edits are applied, but it does not by itself limit commands, network connections, or access to files outside that worktree. Treat the worktree as change isolation, then apply the relevant sandbox and approval settings as access controls.

Copilot CLI-style directory scoping

GitHub documents a default filesystem scope tied to the directory from which its CLI is started. Access outside that starting directory requires permission. Treat this as a documented product default, not a universal rule for every agent or shell wrapper. Start the CLI in the smallest directory that contains the task, and inspect any prompt requesting access above it.

Managed agent environments

Some managed coding environments expose centrally configured execution constraints, network policies, and agent-native logs. These controls can be stronger than local prompts, but their exact coverage depends on the organization’s configuration. Ask an administrator which paths, commands, and network destinations are allowed, and retain the run log with the code review record.

Verify the boundary with a harmless probe

Before a consequential run, ask the agent to report its working directory and list only the top-level entries it can see. Do not use a probe that reads secrets or traverses the entire parent filesystem. If the reported location or visibility is broader than expected, stop and fix the host configuration before allowing edits.

Should I use a Git worktree or separate branch?

Use a separate branch or worktree when you want the agent’s changes isolated from your active folder, but do not mistake that isolation for a security boundary.

What a worktree protects

A worktree gives the task its own checkout. You can inspect, test, and discard the agent’s branch without disturbing the folder where you are doing other work. This is especially useful when you have unrelated uncommitted changes in the main checkout.

What it does not protect

Processes launched from the worktree may still run commands, access the network, or read and write paths outside the worktree if the operating system and host permit it. A script can also modify generated files or external services that do not appear in the worktree’s Git diff. Keep approval and sandbox controls enabled.

A practical setup

  1. Create a task branch or worktree from a clean base.
  2. Start the agent from that directory so directory-scoped defaults apply to the intended checkout.
  3. State the allowed paths and prohibited changes in the task request.
  4. Run tests and inspect the branch diff before merging it.

If the task involves production credentials, deployment commands, or destructive migrations, use a disposable environment and credentials with the minimum required privileges instead of relying on a worktree alone.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What should I watch while the agent is running?

Monitor access requests and the shape of the proposed diff, not just whether the final tests pass. A successful test suite does not prove that unrelated files were untouched.

  • Unexpected path: pause when the agent requests a file outside the declared set.
  • Broad command: inspect commands that use recursive globs, repository-wide formatters, mass renames, cleanup flags, or package managers.
  • Network request: require a reason and confirm that the destination is allowed by policy.
  • Scope explanation: ask which acceptance criterion requires each additional file; if there is no clear answer, deny the edit.

If behavior becomes surprising, interrupt the session using the host’s stop or cancel control. Exact key bindings vary by interface and can change, so rely on the visible control rather than memorizing a shortcut. Then capture the changed-file list before making further edits.

How do I review the result before integrating it?

Review the complete diff and changed-file list before committing, merging, or opening a pull request. This is the point at which you catch drift that permissions did not prevent.

  1. Run git status --short and record every modified, added, deleted, and untracked path.
  2. Run git diff --name-status for a compact inventory, then git diff to inspect content.
  3. Compare each path with the scope declared before the run. Mark unrelated edits instead of assuming they are harmless.
  4. Inspect generated files, lockfiles, permissions, line-ending changes, and formatting churn separately; these can hide a small functional change inside a large diff.
  5. Run the relevant tests, linters, or type checks after removing unrelated edits. A green result from the broader, drifted tree is not enough.
  6. Use the editor’s diff view to review individual hunks, then commit only the intended changes.

Keep the review evidence for consequential work: the initial status, final diff summary, test output, and any approval decisions. It makes later auditing and rollback much easier.

How do I safely undo edits that are already out of scope?

Stop integration first. Separate unrelated changes from legitimate work, then revert only what you have identified.

When the unwanted edit is entirely in one file

If the file should contain no agent changes, restore it from the known-good branch or commit after confirming you do not need pre-existing local work. For an uncommitted file, a command such as git restore --source=HEAD -- path/to/file discards its current changes, so use it only after saving anything valuable elsewhere.

When a file contains both wanted and unwanted hunks

Use interactive patch selection, the editor’s discard-hunk action, or a manual edit to remove only the unrelated sections. Re-run the diff immediately; broad file restoration would also delete the wanted change.

When files were added or deleted

Review untracked files separately because they may not appear in a normal diff until staged. Delete generated or secret-containing files only after checking whether they predated the run. For a deleted tracked file that was not part of the task, restore it from the base revision.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

When the agent changed external state

Git cannot undo database writes, cloud resources, package registries, or messages sent to services. Use the service’s documented rollback or rotation procedure, revoke credentials exposed during the run, and record the event. This is why network restrictions and least-privilege credentials matter even when the repository diff looks clean.

Rerun with a corrective request

After cleanup, give the agent a narrow follow-up: name the intended files, list the unrelated paths to leave untouched, and describe the remaining acceptance test. Ask it to explain any required scope expansion before editing. Do not assume that a second prompt repairs the host’s permission model.

What troubleshooting path fits the symptom?

Symptom Likely gap Next action
The agent edits a neighboring source file without asking Prompt-only scope or automatic edit mode Switch to plan or approval mode, name allowed paths, and require an escalation before adding files.
A command reads or writes a parent directory No effective filesystem boundary Check workspace-limited tools and terminal sandbox coverage; start the session in the smallest valid directory.
The worktree is isolated but the agent reaches external files Worktree mistaken for access control Keep the worktree, then add sandbox restrictions and approval for commands and network access.
The diff contains thousands of formatting changes Repository-wide formatter or generated output Revert churn, rerun with formatting excluded, and require a targeted formatter command if needed.
Permissions were granted once and remain broad Persistent or global approval setting Use session-level permission where available and reset the broader default after the run.
Tests pass but unrelated files changed No final diff gate Review changed paths and hunks before integration; tests are not a scope check.

How can a team make scope control repeatable?

Turn the workflow into a lightweight policy rather than relying on individual memory.

  • Require every agent task to include an outcome, allowed paths, prohibited paths, and an escalation rule.
  • Default unfamiliar or high-impact tasks to plan or approval mode.
  • Start agents in a dedicated branch or worktree for repositories with active local work.
  • Document which tools are workspace-limited and which terminal or external processes bypass that boundary.
  • Require a changed-file review and test result in the pull request checklist.
  • Use short-lived permissions and restrict network access unless the task explicitly needs it.
  • Keep agent logs for security-sensitive changes so reviewers can match commands to edits.

Review the host documentation whenever labels, defaults, or sandbox behavior change. Product-specific controls are not interchangeable, and an update can alter what a permission prompt covers.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What is the minimum safe workflow for a small task?

For a low-risk change, the minimum practical sequence is still four distinct checks:

  1. Start from a clean or clearly recorded Git state.
  2. State the exact behavior and allowed paths, with exclusions.
  3. Use an approval mode or a verified workspace boundary; use both when the repository is sensitive.
  4. Inspect the full changed-file list and diff, run focused checks, and integrate only the intended hunks.

For migrations, dependency updates, deployment work, or anything involving secrets, add a disposable environment, a separate worktree or branch, restricted credentials, and explicit approval for network or destructive commands.

What should I remember about reliability?

There is no universal statistic showing how often agents make out-of-scope edits, and behavior differs by host, model, tools, and settings. Treat documented product defaults as product-specific, not as guarantees that every coding agent will behave the same way. The reliable approach is layered: constrain access where possible, require human decisions for risky actions, and verify the actual diff before integration.

Frequently Asked Questions

Can a better prompt completely prevent an AI coding agent from editing the wrong files?

No. A precise prompt reduces ambiguity, but it cannot replace filesystem restrictions or approval gates. Pair the prompt with a host-enforced boundary and a changed-file review.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Is a separate Git branch enough to protect my repository?

A branch separates commit history, not process capabilities. Commands launched from that branch can still reach other paths or network services unless the host or operating system restricts them.

What if the agent changed files that already had my uncommitted work?

Do not run a blanket restore command. Save your work first, compare the initial and final status records, and remove only the agent’s unrelated hunks or files.

Should I allow network access for coding tasks?

Only when the task needs it, such as fetching a dependency from an approved source. Keep network access restricted for ordinary edits because a clean Git diff cannot show every external side effect.
