Evaluate an AI agent as a governed system for a defined pharmaceutical use—not as a chatbot with a high benchmark score. Specify the decision or workflow, users, data, tools, allowed actions, human review points, risk tier and acceptance criteria. Then test four layers: scientific knowledge and retrieval; domain tasks such as target identification, retrosynthesis, screening, toxicity or repurposing; agent-process behavior such as planning, tool use, coding, recovery and uncertainty reporting; and prospective experimental or workflow value. FDA and EMA’s January 2026 principles provide a governance baseline for AI that generates or analyzes evidence across nonclinical, clinical, post-marketing and manufacturing work. Benchmark results are useful evidence about particular tasks, but they do not by themselves establish experimental success, regulatory acceptability or patient benefit.
What does a sound evaluation of a pharmaceutical AI agent include?
A credible evaluation connects every test to a stated context of use. The same agent may be acceptable for literature triage, require extensive qualification for compound prioritization, and be prohibited from autonomous dose decisions. Start by documenting the intended phase of research and development, the people who will use the system, the data it may access, the software and laboratory tools it may call, and the actions it is allowed to take.
Use four complementary layers rather than one leaderboard:
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- Scientific competence: factual accuracy, retrieval quality, citation fidelity and calibrated uncertainty on biomedical information.
- Domain-task performance: results on the actual work, such as target validation, hit finding, structure–activity analysis, retrosynthesis, toxicity prediction, repurposing or protocol planning.
- Agent-process reliability: planning, decomposition, tool selection, code correctness, provenance, contradiction handling, stopping, recovery and reproducibility.
- Prospective and translational value: performance on new data or compounds and, where risk warrants it, confirmation with experiments or orthogonal evidence.
A single aggregate score can hide unsafe behavior. For example, an agent might answer many questions correctly while fabricating a citation, silently using an unapproved database, or continuing after a tool failure. Evaluation must score those process failures explicitly.

How do I define the agent’s context of use?
Write a short, testable context-of-use statement before selecting benchmarks. It should say what decision the agent informs, who is accountable for the decision, and what the system may and may not do.
Describe the intended workflow
- R&D phase: discovery, nonclinical development, clinical development, manufacturing, post-marketing or a cross-phase activity.
- Decision: for example, rank targets for validation, select compounds for synthesis, identify safety signals or draft a protocol.
- Users and sign-offs: name the scientific roles that review outputs and the point at which a qualified person must approve an action.
- Data classes: public literature, licensed databases, proprietary assay results, patient data, manufacturing records or other controlled information.
- Tools and permissions: databases, code environments, molecular-design software, laboratory systems and any write or execution privileges.
- Autonomy level: exploratory assistance, decision support, or permission to trigger a downstream action.
- Risk tier: the potential consequence of an incorrect, incomplete, delayed or unverifiable output.
Keep separate contexts separate. An agent approved to summarize public papers should not automatically be treated as qualified to rank clinical candidates, even if both tasks use the same underlying model.
Turn the statement into acceptance criteria
Acceptance criteria should be measurable and tied to risk. For low-risk literature triage, useful measures include recall, citation correctness, duplicate handling and reviewer time. For compound prioritization or dose-related work, require stronger prospective evidence, explicit uncertainty, traceable data and formal human approval. Neither the FDA/EMA principles nor current benchmarks provide a universal numerical pass/fail threshold, so the sponsor or organization must justify criteria for each use.

How should scientific and biomedical competence be tested?
Use held-out biomedical questions and retrieval tasks to test whether the agent finds, interprets and cites evidence that was not used to construct its prompts or examples. Generic language-model examinations are only a screening layer; they do not establish competence in a pharmaceutical workflow.
Accuracy and evidence retrieval
Build questions from the kinds of claims users actually need: mechanism of action, disease biology, biomarker definitions, assay limitations, adverse-event signals and conflicting findings. Score the answer against an expert-checked reference and separately score whether each citation supports the precise statement made. A citation that is relevant to a topic but does not support the claimed result is a substantive failure.
Uncertainty and conflicting literature
Include questions with incomplete, contradictory or outdated evidence. The agent should distinguish established findings from hypotheses, identify the date and population of a study when material, and abstain when the available record cannot support a conclusion. Test whether it notices that a newer negative result changes the interpretation of an older positive report.
Resistance to stale or adversarial information
Mix recent and historical records, near-duplicate papers, retracted work and deliberately misleading prompts into the test set. Record whether the system follows source dates, recognizes conflicts and preserves an audit trail of the documents it used. Do not reward fluent answers that omit uncertainty or provenance.

Which pharmaceutical domain tasks should an agent perform?
Select tasks that match the proposed workflow and evaluate the complete output, not just a final ranking. The European Medicines Agency’s 2024 horizon scan identifies target identification, drug selection and prioritization, compound screening and design, and drug repurposing as representative discovery uses.
Target identification and validation
Test whether the agent links genetic, disease, expression and pharmacology evidence without confusing association with causation. Require a rationale, source-level citations, known liabilities, relevant model systems and a clear statement of what experiment would reduce uncertainty.
Hit finding and screening
Measure retrieval of hits across patents, databases and literature, duplicate and salt handling, assay-context awareness and the ability to flag incompatible conditions. A high recall with many chemically implausible or non-reproducible hits may be less useful than a smaller, well-supported set.
Structure–activity analysis and lead optimization
Check whether the agent correctly maps structural changes to measured activity, distinguishes comparable assays and avoids treating unrelated series as one trend. Test its proposed next compounds against withheld examples and require explanations that identify data limitations.

Score route validity under the actual constraints: available starting materials, reaction compatibility, stereochemistry, step count, safety and scale. Separate a syntactically valid route from one that a chemist could reproduce with documented reagents and conditions.
Toxicity, repurposing and protocol planning
For toxicity, test endpoint definitions, species and exposure context, false-negative handling and appropriate escalation. For repurposing, require evidence that the proposed indication, mechanism, dosing assumptions and safety profile fit together. For protocol planning, score inclusion criteria, controls, randomization or blinding requirements where applicable, statistical assumptions and operational feasibility.
What benchmarks can reveal about an agent?
Published benchmarks provide useful stress tests, but their scores are not interchangeable. They use different tasks, datasets, environments, graders and definitions of success. Report repeated-run variability or confidence intervals when possible, and publish representative failures alongside the headline result.

| ScienceAgentBench | 102 bioinformatics and computational-chemistry tasks | Best reported independent-agent success rate: 34.3% | Measures benchmark task completion, not wet-lab or clinical impact. |
| BixBench | 61 real-world analysis scenarios and 205 questions | Agents achieved about 21% accuracy on open-ended questions | Open-ended scoring and scenario design differ from other benchmarks. |
| RExBench | Hypothesis-driven research expansion | Best reported agent success rate: 25% | Shows performance on research expansion, not every discovery stage. |
| LARC | Retrosynthesis under multiple constraints | 72.9% success rate | Route success under the benchmark’s constraints does not prove practical synthesis or scale-up. |
| DrugDiscoveryBench | 82 multi-step early-discovery tasks covering target identification and validation, hit identification across patents, databases and literature, hit-to-lead and structure–activity analysis | Benchmark scope is documented; a universal pass rate is not established here | Stops before candidate selection and excludes DMPK, toxicology, formulation and clinical work. |
Use these results to identify capabilities worth testing in your own environment. Do not average them into a supposed “best agent” score, and do not convert a benchmark percentage into a claim about approval probability, cost reduction or patient outcomes.

The following sequence produces an auditable evaluation that can be repeated after model, tool or data changes.
- Define the context of use. Record the decision, R&D phase, users, data classes, tools, autonomy, human sign-offs and risk tier.
- Set risk-matched acceptance criteria. Choose measures for correctness, coverage, time, uncertainty, safety and reproducibility. Require prospective or translational evidence when an error could affect compounds, dosing or patients.
- Build a representative test set. Include recent and historical cases, positive and negative examples, distribution shifts, contradictory records, proprietary-data access boundaries and adversarial prompts. Keep a protected holdout set for final assessment.
- Choose comparators. Compare the agent with a validated baseline model, the existing workflow and qualified human experts. Freeze data splits, tool versions, prompts and evaluation rules so that comparisons are fair.
- Test process reliability. Repeat runs to measure variance. Inject tool failures, missing data, malformed files and conflicting evidence, then score recovery, escalation, abstention and stopping behavior.
- Audit provenance and security. Log source documents, model and tool versions, prompts, code, random seeds, intermediate actions, approvals and final outputs. Review privacy, access control, cybersecurity and applicable GxP record requirements.
- Validate prospectively. Use newly generated or withheld cases. For chemistry or biology claims, confirm high-impact predictions with suitable assays or independent evidence before allowing consequential decisions.
- Monitor after deployment. Track drift, recurring errors, user overrides, near misses, data changes and revalidation triggers throughout the AI lifecycle.
How can I compare two pharmaceutical agents fairly?
Run both systems against the same frozen cases, tools, permissions and stopping rules, then compare more than answer accuracy. A useful comparison covers:
- Scientific correctness and citation fidelity.
- Performance on the intended domain workflow.
- Planning quality and long-horizon execution.
- Tool-use reliability and code correctness.
- Reproducibility and variance across repeated runs.
- Calibration, uncertainty communication and safe abstention.
- Data provenance, privacy and cybersecurity controls.
- Integration effort, latency and operating cost.
- Prospective experimental or workflow utility.
- Auditability, human oversight and regulatory fit.
Predefine how ties and partial credit are handled. Preserve raw traces so a reviewer can determine whether a lower score reflects a scientific error, a tool outage, an access restriction or an overly strict grader.
What validation is expected in a regulated workflow?
FDA and EMA’s January 2026 document addresses AI that generates or analyzes evidence across nonclinical, clinical, post-marketing and manufacturing phases. Its baseline principles are human-centric design; a risk-based approach with proportionate validation and oversight; adherence to legal, ethical, technical, scientific, cybersecurity and regulatory standards, including GxP; and a clearly defined context of use.
Apply proportional oversight
A literature-search assistant may require source verification and review logs. An agent that ranks compounds, proposes dose-related analyses or writes records used in a submission needs stronger controls: qualified reviewers, access restrictions, immutable or controlled records, documented change management and evidence that the system performs reliably on the relevant data and tools.
Keep the human role meaningful
Human review should be placed where it can detect and correct consequential errors, not added as a nominal click after the agent has already triggered an irreversible action. Define what reviewers must inspect, what evidence they need, when they must reject an output and how disagreements are resolved.

Document the complete lifecycle
Record model versions, retrieval indexes, tool versions, prompts, code, configuration, data lineage, approvals, incidents and changes. Revalidation should be triggered by material model updates, new data sources, changed permissions, workflow changes, detected drift or a safety event; there is no universal industry interval that substitutes for this risk-based approach.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. Can a benchmark score predict experimental or clinical value?
No. Benchmark performance alone does not establish experimental, operational or clinical benefit. A conceptual four-tier ladder is more informative: internal reproducibility; robustness on molecular benchmarks; prospective biophysical or biochemical validation; and clinical or translational calibration, including pharmacokinetic or quantitative-systems-pharmacology settings where appropriate.
The ladder is a planning framework, not a regulatory requirement. Moving upward requires new evidence: repeated results within the system, performance on withheld molecules, confirmation in relevant assays, and finally calibration against translational or clinical outcomes. The reviewed evidence contains no authoritative figure isolating the causal effect of agentic AI on approval probability or patient outcomes, so claims about faster discovery, lower cost or higher clinical success remain hypotheses until prospectively demonstrated.
What failure modes should an evaluation expose?
Confidently unsupported claims
Require claim-level citations and an uncertainty label. Score fabricated references, mismatched citations and omission of material negative evidence as separate failures.
Tool and data boundary violations
Test expired credentials, inaccessible proprietary records, malformed files and attempts to call an unapproved service. The safe response is to report the limitation and escalate, not to infer or fabricate missing data.
Run-to-run instability
Repeat identical cases and compare plans, tool calls, code and conclusions. Large unexplained variation should lower confidence even when one run is correct.
Failure to stop or recover
Interrupt tools, return contradictory records and introduce impossible constraints. Measure whether the agent retries appropriately, changes strategy, asks for clarification or stops with a useful explanation.

Benchmark overfitting
Use temporal and distribution-shifted holdouts, newly generated cases and prospective confirmation. A system that performs well only on familiar benchmark formats is not ready for a changing research environment.
How should performance be monitored after deployment?
Post-deployment evaluation is part of validation, not a separate quality exercise. Establish a monitoring plan with owners, alert thresholds and decision rights.
- Track accuracy, citation defects, abstentions, overrides, near misses and escalations by task and user group.
- Watch for drift in data distributions, literature coverage, assay formats, molecular series and tool availability.
- Sample complete traces, not only final answers, to detect hidden permission or provenance failures.
- Review incidents and update the test set with de-identified failure cases.
- Define when to pause the agent, roll back a version or require requalification.
- Reassess whether the context of use, risk tier, human sign-offs or permitted actions has changed.
This monitoring closes the loop between an initial qualification study and the system’s actual behavior as models, databases, code and scientific knowledge evolve.

How large should a pharmaceutical AI evaluation set be?
There is no universally accepted sample size for autonomous research agents. Size the set to the decisions at risk, include enough positive, negative, conflicting and shifted cases to estimate variability, and report confidence intervals or repeated-run variation rather than a single percentage.
Should proprietary company data be used in testing?
Use proprietary data when it is part of the intended workflow, but define access boundaries and protect confidential or personal information. Keep a documented separation between data used for development, tuning and final holdout evaluation so leakage does not inflate performance.
When should an agent be stopped during a live project?
Pause it after a material model or tool change, a serious provenance or security incident, repeated unexplained drift, or an error that could affect a consequential decision. Resume only after the affected context is re-evaluated and the required human approvals are recorded.
What should a validation report preserve for an audit?
Preserve the context-of-use statement, acceptance criteria, datasets and splits, comparator configuration, model and tool versions, prompts, code, random seeds, intermediate actions, reviewer decisions, failures and corrective actions. These records allow another qualified reviewer to reconstruct what the agent saw and why an output was accepted.
