Detecting and preventing covert channels in an AI agent requires monitoring every observable behavior, not just the text it generates. An agent can communicate data by deciding whether to call a tool, changing arguments or destinations, varying timing, writing to memory, or causing a downstream action. Build a trustworthy system by separating data from authority, limiting tools and identities, validating parameters in deterministic code, requiring approval for high-impact actions, and retaining enough event data to identify abnormal sequences. Then red-team those controls with indirect prompt injections, tool poisoning, encoded payloads, and low-bandwidth signaling in a sandbox.

What is a covert channel in an AI agent?

A covert channel is an unintended information path that uses observable system behavior to communicate data. In an agent, the observer might be a tool provider, external service, attacker-controlled recipient, log consumer, or another agent. The channel does not have to be a visible secret in the final answer: it can be any behavior whose variation reveals information.

Microsoft gives a simple example: an injected instruction can leak one bit by making the agent either call a tool or not call it. Repeating that choice can transmit more bits. Other channels include:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Tool arguments, such as selected records, query filters, file names, or headers.
  • The destination, recipient, URL, tenant, account, or network route chosen for a request.
  • Response content, formatting, ordering, error handling, or message text.
  • Timing, call frequency, payload size, retries, and delays.
  • Writes to memory, files, logs, queues, tickets, calendars, or other downstream systems.
  • Whether an approval is requested, denied, bypassed, or repeatedly re-requested.

A channel may be intentional exfiltration by a compromised prompt or tool, accidental disclosure caused by over-broad permissions, or a signaling path between agents. The security objective is to make unauthorized information flow difficult, observable, and stoppable.

Why are indirect prompt injections the usual entry point?

Indirect prompt injection occurs when malicious instructions are placed in ordinary-looking data—such as an email, file, web page, calendar entry, retrieved passage, or memory record—and the agent treats that data as authority. NIST describes this as an attacker creating a resource that looks like normal data the agent would use while completing a task. OpenAI defines prompt injection as a third party misleading a model by inserting malicious instructions into its context.

The model cannot reliably infer authority from wording alone. A sentence in a retrieved document can look as imperative as a developer instruction. If the agent can access sensitive data and send requests, the injected text can influence the exact behavior that forms a covert channel.

Microsoft’s guidance is to treat all external inputs, including retrieved content and tool outputs, as untrusted by default. That includes user text, chat history, documents, email, web content, memory, model responses, plugin output, MCP metadata, and third-party packages. Keep those materials separate from developer-controlled instructions instead of placing end-user content in a system-role message.

Where can a covert channel enter an agent architecture?

Map each trust boundary and the capabilities available on either side. A useful inventory follows the complete path from input to side effect:

Boundary or component Possible channel Questions to answer
User and chat history Malicious text, hidden instructions, or data deliberately shaped to influence tool selection Which parts are user data, and which identity is authorized to request each action?
Retrieval and memory Poisoned documents, stale records, or attacker-written memories that alter later runs Who can write, edit, expire, and approve stored content?
Web pages, files, and email Indirect instructions, tracking destinations, embedded links, or data selected for export Are these values displayed as data or interpreted as commands?
Model output Encoded text, selective omissions, unusual formatting, or instructions passed to another component Is output screened before it reaches a user, tool, or workflow?
Tools and APIs Arguments, destination, query shape, timing, retries, or side effects that reveal or move data What data can the tool read, where can it send it, and is the action reversible?
MCP servers and metadata Poisoned descriptions or later metadata changes that alter tool behavior Is the server version pinned, reviewed, registered, and re-approved after changes?
Logs and downstream systems Secrets or classifications leaked through audit records, tickets, files, or notifications Who can read these outputs, and are they retained longer than necessary?

What is MCP tool poisoning and how do you control it?

MCP tool poisoning is an indirect prompt-injection technique in which malicious instructions are embedded in an MCP tool description. An apparently benign tool can therefore influence the model before the tool is called. A later description change can create a “rug pull,” turning an approved integration into a different risk without changing the tool’s visible name.

Use a supply-chain process rather than trusting metadata:

  • Maintain an approved registry of MCP servers, tools, owners, versions, and permitted data classes.
  • Pin server and package versions; do not silently accept a new description or schema.
  • Review descriptions, examples, required scopes, destinations, and declared side effects as code.
  • Hash or otherwise record approved metadata and alert on changes.
  • Re-run security tests and obtain re-approval for material changes.
  • Run third-party servers with isolated identities and the smallest practical permissions.

Microsoft characterizes tool poisoning as a type of indirect prompt injection. Treating tool metadata as untrusted data prevents a description from becoming an unauthorized policy.

How do you detect covert channels step by step?

Detection is an evidence problem. You need a record of what the agent saw, decided, called, and changed, followed by a baseline of normal behavior. Use this workflow.

1. Inventory capabilities and possible egress

For every tool, record the data it can read, identities and scopes it uses, destinations it can reach, side effects it can cause, whether actions are reversible, and the approval required. Classify sensitive data—credentials, personal information, financial records, proprietary files, and regulated fields—and map every path by which each class could leave its approved boundary.

Include non-obvious paths such as filenames, query predicates, error messages, timing, memory writes, notification text, and analytics events. A read-only tool can still leak through its arguments or response if an attacker controls the recipient or log sink.

2. Capture auditable events without creating a new leak

Retain security-relevant metadata for each run:

  • The user task, session, agent identity, model and policy version.
  • Identifiers for untrusted documents, messages, memories, pages, or tool descriptions that influenced the run.
  • The selected tool, typed arguments, destination, requested data class, and payload size.
  • Approval request, approver identity, decision, policy rule, and time.
  • Returned data classification, response status, retries, and resulting side effect.
  • Trace and correlation identifiers that let investigators replay the sequence.

Do not copy secrets or unnecessary sensitive content into logs. Record classifications, hashes, redacted fields, and references when that is sufficient. Protect audit storage with its own least-privilege access and retention policy; an audit trail that exposes credentials becomes another exfiltration path.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

3. Establish behavioral baselines

Measure normal tool sequences, call frequency, destinations, argument shapes, payload sizes, latency ranges, retries, and approval rates for each task type. Baselines should be segmented by agent, tenant, workflow, and sensitivity; a monthly billing export has a different normal pattern from a calendar lookup.

Alert on combinations that deviate from the task and baseline:

  • A tool call unrelated to the user’s stated objective or outside the workflow’s usual sequence.
  • A new recipient, domain, tenant, credential, data class, or unusually large payload.
  • Repeated attempts after a denial, policy error, or missing approval.
  • Base64, compression, steganographic formatting, fragmented strings, or other unexplained encoding.
  • Unusual delays, call/no-call patterns, retries, or response-size changes that could carry bits.
  • Memory or file writes made by a read-oriented task, especially when they persist across sessions.

Use thresholds for high-volume signals and correlation rules for low-bandwidth ones. A single harmless-looking call may be normal; a sequence of small calls to a new destination after an injected document is not.

4. Screen inputs, outputs, and actions separately

Apply three distinct checks:

  • Input screening: inspect retrieved text, files, web results, memory, and tool output for instruction-like content, suspicious links, hidden data, or policy conflicts before the model relies on them.
  • Output screening: inspect model responses before displaying them or passing them to another component. Look for secrets, prohibited data classes, unexpected recipients, encoded payloads, and instructions masquerading as results.
  • Action screening: compare the proposed tool and parameters with the original task, user permissions, destination allowlist, data classification, and side-effect policy.

Keep deterministic authorization and parameter validation separate from model-based screening. A classifier can miss an attack; code at the tool boundary must still reject an unauthorized destination or undeclared field.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

5. Test with instrumented substitutes

In a sandbox, replace production tools with harmless simulators that record calls and return controlled data. Instrument whether a call was made, its arguments, destination, timing, output format, and memory writes. This lets you observe signaling without sending real data.

Test both direct and indirect injections, including attacks that avoid obvious keywords. Attempt to signal through:

  • Call versus no-call decisions and sequences of optional calls.
  • Argument values, ordering, field omission, payload size, and destination selection.
  • Delays, retries, error choices, output formatting, and message length.
  • Database exports, phishing messages, poisoned memory, malicious tool descriptions, and cross-agent messages.
  • Low-bandwidth or encoded data that never appears as a readable secret.

NIST’s January 17, 2025 AgentDojo-based work used workspace, travel, Slack, and banking contexts and included database-exfiltration and automated-phishing scenarios. Treat those as categories of tests, not as a claim that one published percentage represents all agents.

6. Investigate and contain a signal

When an alert fires, pause the run before the next side effect. Preserve the trace and relevant untrusted-content identifiers, revoke or narrow the agent identity, and rotate credentials that may have been exposed. Block the destination or tool if necessary, require human review for any resumption, and replay the scenario against a patched policy in the sandbox. Record which control failed and add a regression test before restoring access.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Which architectural controls prevent covert channels?

Prevention cannot depend on a model remembering a safety instruction. Put authorization, validation, and containment next to the component that creates the side effect.

Separate authority from data

Keep developer-controlled instructions in a distinct channel from user text, retrieved content, memory, tool output, and model-generated content. Mark external material as data and pass its provenance to the orchestrator. Never promote a document’s imperative language into a system instruction merely because it sounds authoritative.

Minimize identity and tool capability

Use least-privilege identities, read-only access where practical, scoped API permissions, and narrow per-agent tool allowlists. Isolate agents or microservices that handle different data classes. Remove unused tools rather than relying on a prompt to prevent their use. A tool that cannot reach an external destination cannot exfiltrate through that destination.

Validate every parameter deterministically

Define typed action schemas and reject undeclared fields, unexpected side effects, and malformed values. Validate each argument against the user’s permissions, session, task, data classification, and destination policy. Constrain domains, paths, recipients, query limits, record counts, and payload sizes in code. If a model proposes a new destination or a broader data class, require an explicit policy decision instead of silently widening the request.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Gate sensitive and irreversible actions

Require an approval gate for sending messages, purchases, deletion, code execution, bulk operations, credential use, sensitive-data access, and irreversible changes. Show the human the exact tool, arguments, destination, data class, and side effect—not just the model’s prose explanation. Enforce the gate in the orchestrator or tool implementation; a prompt-only instruction is not an authorization control.

Sandbox execution and data movement

Run untrusted parsing, browsing, code, and third-party connectors in isolated environments with restricted network egress, temporary credentials, and separate filesystems. Use simulated tools for testing and deny direct access to production secrets. Apply data-loss-prevention checks at the network and storage boundaries so an agent cannot bypass a model-level screen by writing to a different sink.

Harden the supply chain

Verify third-party servers and packages, pin versions, review MCP descriptions and schemas, maintain an ownership record, and monitor for changes. Re-approve integrations when permissions, destinations, code, or metadata change. Include dependency and tool-registry changes in the same change-management process as application code.

Layer guardrails without confusing their roles

Prompt shields, delimiters, data marking, classifiers, and guardrail models can reduce malicious influence. They are useful for screening and triage, but they complement—not replace—authorization, sandboxing, deterministic parameter checks, and approval gates. No single model guardrail is a complete solution.

How do you run an ongoing red-team program?

Make covert-channel testing a recurring engineering activity. Start with a threat matrix that maps each tool, data class, destination, and side effect to plausible attacks. Add a test whenever a model, prompt, tool, memory store, dependency, or permission changes.

  1. Prepare a sandbox: use synthetic sensitive data, isolated identities, simulated tools, and blocked production egress.
  2. Seed realistic content: place malicious instructions in email, documents, web pages, retrieved passages, memory, and MCP descriptions.
  3. Exercise task contexts: include office work, travel, collaboration, finance, database administration, and messaging workflows relevant to your deployment.
  4. Attempt multiple channels: test arguments, destinations, timing, output formatting, optional calls, retries, memory writes, and encoded fragments.
  5. Measure controls: record whether the attack was refused, gated, detected, contained, and explainable from the trace.
  6. Fix and regress: tighten permissions or schemas, update screening and alerts, then rerun the exact scenario after every relevant change.

OWASP recommends testing trust boundaries with direct and indirect injections, including cases that do not contain screened keywords. A passing test means the action was prevented or safely contained—not merely that the model wrote a polite refusal.

What should happen after suspected exfiltration?

Use an incident playbook that treats the agent identity like a compromised service account. First pause active runs and block high-risk tools or destinations. Then preserve immutable traces, identify the data classes and recipients involved, revoke or rotate credentials, and narrow permissions before restarting.

Review whether the event came from untrusted content, a poisoned tool description, excessive capability, a missing deterministic check, an approval bypass, or an observability gap. Notify affected owners under your incident policy, remove poisoned documents or memories, and add a regression scenario that reproduces the path. Resume only after a human confirms the new controls and a sandbox replay shows that the side effect is blocked or appropriately gated.

Operational checklist for every deployment

  • Every tool has an owner, purpose, data classification, identity, destination policy, reversibility rating, and version.
  • User, assistant, tool, retrieval, memory, and MCP content are represented as untrusted data unless explicitly authorized.
  • Typed schemas and deterministic checks enforce permissions, destinations, limits, and side effects.
  • Sensitive, external, bulk, and irreversible actions require an approval that code enforces.
  • Logs capture task, provenance identifiers, calls, arguments, approvals, destinations, classifications, and side effects without secrets.
  • Baselines and alerts cover unusual sequences, recipients, encoding, retries, timing, and memory writes.
  • Production egress is restricted; tests use synthetic data and instrumented substitute tools.
  • MCP and package versions are pinned, descriptions are reviewed, and material changes trigger re-approval.
  • Red-team cases cover indirect injection, database export, phishing, memory poisoning, tool poisoning, and low-bandwidth signaling.
  • There is a tested procedure to pause runs, revoke identities, rotate credentials, preserve traces, and replay safely.

Frequently Asked Questions

Can an AI agent leak information without sending a readable secret?

Yes. A sequence of choices—such as whether to call an optional tool, how long to wait, or which of two harmless formats to use—can encode bits. Detecting this requires comparing behavior over time and testing low-bandwidth signals, not only scanning text for passwords.

Should I log the full prompts and tool responses to investigate covert channels?

Not by default. Full content can duplicate the very secrets you are trying to protect; prefer provenance IDs, classifications, hashes, redacted fields, arguments needed for authorization, and tightly controlled short-term samples. Define retention and access rules for the audit store itself.

What is the safest way to approve an agent’s high-risk action?

Present the exact tool, typed arguments, destination, data class, and expected side effect to an authorized reviewer, then enforce the decision in orchestrator or tool code. Do not treat a model-generated explanation or a previous conversational “yes” as a reusable approval.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

How often should covert-channel tests be repeated?

Run them whenever the model, prompt, tool schema, MCP metadata, memory system, dependency, identity, or permission changes, and schedule periodic full exercises for production workflows. Keep failed scenarios as regression tests so a later update cannot silently reopen the path.
