Compare AI drug-discovery platforms against the decisions your oncology team must make, not against model size or a vendor’s largest library number. Start by defining a context of use—for example, nominating a genetically supported target, finding selective small molecules, or selecting a patient-stratification biomarker—then score each platform on biology, chemistry, translational evidence, validation, data rights, integration, security and total cost. Require a controlled pilot with pre-set success criteria, blinded or prospective evaluation where practical, and wet-lab confirmation in tumor-relevant systems. A platform that ranks millions of compounds but cannot show assay concordance, provenance, uncertainty and an auditable model version is not a complete oncology solution.
What should an oncology team compare first?
Map the program as a sequence of decisions and evidence gates before speaking with vendors. Oncology programs usually move from disease biology and target selection through screening, molecular design, developability, translational assays and, eventually, clinical-development planning. AI products cover different portions of that chain, so a nominally “end-to-end” product may still require separate software, laboratory work or specialist services.
Write a one-page workflow that states the disease, modality, development stage, intended users and the decision each model will support. For every decision, specify the input data, output, acceptable error rate, human reviewer, and experiment that will confirm or reject the prediction. This prevents a generic benchmark from being mistaken for evidence that matters to your program.
| Comparison axis | Questions for an oncology program | Evidence to request |
|---|---|---|
| Biology and target discovery | Can the system connect genetics, disease mechanisms, tumor context and target hypotheses? | Retrospective and prospective target-validation cases, disease-specific datasets and uncertainty estimates |
| Screening and design | Does it support phenotypic screening, docking, generative chemistry, biologics or RNA modalities? | Hit rates, novelty, synthesizability, selectivity and prospective chemistry results |
| Developability | Are ADMET, off-target, toxicity and synthetic accessibility assessed early? | External validation sets, calibration, failure analyses and real go/no-go examples |
| Translation | Can outputs connect to biomarkers, organoids, xenografts or clinical cohorts? | Assay concordance, pharmacodynamic markers and patient-stratification evidence |
| Regulatory credibility | Is the context of use explicit and is the model lifecycle controlled? | Validation protocol, model cards, versioning, change control, audit logs and human oversight |
| Data governance | Who owns inputs, derived data, models and generated molecules? | Contract terms, data-use rights, retention and deletion rules, security certifications and export policy |
| Integration and operations | Can it work with existing LIMS, ELN, cloud, CRO and cheminformatics systems? | APIs, file formats, identity controls, deployment architecture, uptime and support SLAs |
| Commercial fit | Is pricing aligned with program scale and modality? | Transparent quote, implementation costs, usage limits, renewal terms and customer references |
Score evidence quality separately from feature availability. A checkbox saying “supports organoids” is weaker than a documented, prospective organoid study with a defined endpoint and a failure analysis.

How do platform archetypes differ?
The leading products represent different operating models. Treat the descriptions below as starting hypotheses to test in a pilot, not as proof that one category is superior.
End-to-end, laboratory-linked systems
Recursion describes a lab-in-the-loop system spanning target identification through clinical-trial enrollment. The company reports up to 2 million weekly experiments and a proprietary dataset exceeding 50 petabytes. Those are company-published figures; ask what counts as an experiment, which data are accessible to customers, how often measurements are replicated, and whether an independent party has verified the numbers.
Modular biology, chemistry and clinical tools
Insilico’s Pharma.AI portfolio lists PandaOmics for target discovery, generative chemistry, ADMET and off-target optimization, retrosynthesis, automated laboratory operations and inClinico for clinical-trial prediction. Its public pipeline includes oncology programs. Confirm whether each module is licensed software, a managed service or a collaboration, and whether your team can export intermediate data and model outputs.
Do these 3 things before closing this tab:
1Repair Windows errors before they cause bigger problems2Fix the driver behind crashes, sound loss and screen glitches3Clear out junk files and repair common Windows errorsPhysics-based design combined with machine learning
Schrödinger describes a platform that combines physics-based molecular simulation with machine learning to predict properties across chemical space, alongside internal and collaborative therapeutic programs. It is a plausible fit when structure-based design, simulation and medicinal-chemistry workflows are central. During evaluation, test how the system handles an uncertain or incomplete target structure and how predictions are calibrated outside the vendor’s preferred chemical domains.
Very-large virtual screening
Exscalate describes a TCS virtual ligand library containing 2 trillion organic molecules and says its LiGen system can test 16.5 billion molecules against a target protein in one hour. Ask how the library is assembled and deduplicated, how target preparation and scoring are performed, what fraction of hits is synthesizable, and what experimental confirmation supports the claimed throughput. Library size and in-silico speed are not independent measures of clinical value.
How do I define the context of use for an AI model?
A context of use is a precise statement of the decision, population, data and consequence associated with a model output. “Find cancer drugs” is too broad to validate. “Rank small molecules for biochemical inhibition of target X in a defined oncology program, to select 40 compounds for synthesis” is testable.

- Name the decision and user. State whether the output informs target nomination, compound synthesis, assay selection, patient enrichment or another action, and identify the scientist who can override it.
- Specify scope. Record tumor type, molecular subtype, species, modality, assay format, development stage and any excluded populations.
- Set success thresholds in advance. Define acceptable precision, recall, calibration error, false-negative rate, novelty, selectivity or other endpoint before seeing vendor results.
- Describe the consequence of error. A false positive that consumes a synthesis slot is different from a false negative that eliminates a target or misclassifies a patient.
- Define the evidence gate. Specify the wet-lab, biomarker or clinical evidence required to advance, pause or terminate a hypothesis.
FDA’s January 2025 draft guidance frames credibility assessment around a particular context of use. Use that approach to keep validation proportional to the decision’s risk rather than to the marketing language around the model.
What evidence proves that an AI target is relevant to cancer biology?
Require a chain of evidence from mechanism to tumor context, not only a statistical association. The platform should show how genetic, transcriptomic, proteomic, functional and clinical observations support the target and where uncertainty remains.
- Human relevance: association with patient tumors, disease subtypes or outcomes, with the cohort definition and sampling bias disclosed.
- Mechanistic plausibility: a pathway or dependency model that explains how modulating the target could affect tumor growth or survival.
- Functional perturbation: knockdown, knockout, degradation or pharmacological experiments with appropriate controls and rescue designs.
- Context dependence: evidence across relevant cell states, resistance backgrounds and normal-tissue comparators.
- Translational readout: a pharmacodynamic biomarker that can demonstrate target engagement or pathway modulation in the planned development setting.
The National Cancer Institute describes validated pharmacodynamic, proteomic, two-dimensional and three-dimensional antitumor assay resources. Its NExT program notes that pharmacodynamic biomarkers can support early go/no-go decisions, rational combination selection and schedule optimization, including work with patient specimens. Ask vendors to connect each target nomination to assays and biomarkers that your laboratory can actually run.
How should I evaluate screening, molecular design and optimization?
Evaluate the complete path from a ranked hit to a molecule that can be synthesized, tested, made selective and advanced. A virtual hit list is only useful when the platform predicts outcomes that survive chemistry and biology.
Screening and hit selection
- Request prospective hit rates on a blinded set, not only retrospective enrichment.
- Check whether the system supports biochemical, cellular and phenotypic assays, and whether assay-specific artifacts are modeled.
- Ask how novelty is measured against your internal and licensed collections.
- Require uncertainty estimates and an explicit out-of-domain flag.
Generative design
- Confirm support for the modalities you intend to pursue, such as small molecules, biologics or RNA.
- Inspect constraints for potency, selectivity, permeability, solubility, liability alerts and synthetic accessibility.
- Ask for the complete generation log, including rejected candidates and the scoring functions used.
- Test whether chemists can edit objectives and understand trade-offs rather than accept a single opaque ranking.
Optimization and selectivity
Require examples in which the model improved a real series while avoiding a known off-target or toxicity liability. Compare predicted and measured potency, selectivity panels, permeability, solubility and stability. A vendor should disclose failures and the conditions under which a prediction is not reliable.

Early developability screening can reduce wasted synthesis, but only if predictions are calibrated for your chemical space and used as decision support. Ask for external validation sets, calibration plots, subgroup performance and failure analyses, not just a single accuracy number.

| Property | Questions to ask | Minimum evidence for a pilot |
|---|---|---|
| Absorption and permeability | Which assays and species are represented? How are ionization and transporter effects handled? | Prospective comparison with your assay results and an uncertainty interval |
| Metabolic stability and clearance | Are microsomal, hepatocyte and in-vivo data separated? Can species differences be inspected? | Predefined error threshold and analysis of high-impact misses |
| Off-target activity | Which panels are covered, and can the model identify novel liabilities? | Blind panel prediction followed by experimental confirmation |
| Toxicity | Which endpoints, exposure ranges and populations are represented? | Calibrated risk tiers with a documented human review step |
| Synthetic accessibility | Are route length, reagent availability, stereochemistry and scale-up constraints included? | Independent chemist review and successful synthesis of a prespecified sample |
Do not let a favorable ADMET score override a mechanistic or translational failure. Use the model to prioritize experiments and to document why a compound was advanced or stopped.
How can I test translational and biomarker capability?
Oncology fit depends on whether computational outputs connect to tumor-relevant biology and patient measurement. Ask the vendor to demonstrate links among nominated target, assay, pharmacodynamic marker, exposure and expected clinical population.
- Choose a target or compound set that was not used to train or tune the model.
- Run biochemical and cellular assays with controls selected before predictions are revealed.
- Use a disease-relevant system—such as a three-dimensional patient-derived organoid, xenograft or validated primary-cell assay—when the program’s biology requires it.
- Measure a pharmacodynamic biomarker that should change if the mechanism is active.
- Compare computational ranking with potency, selectivity, biomarker response and toxicity results.
- Document which discrepancies trigger model retraining, a changed hypothesis or program termination.
NCI lists public two-dimensional NCI-60 and three-dimensional patient-derived-organoid antitumor screening services, as well as pharmacodynamic and proteomic assay support. These resources illustrate the evidence categories to budget for after computational nomination; they do not replace a program-specific validation plan.

What regulatory and quality controls should a platform provide?
Regulatory credibility is specific to the use case. FDA’s Oncology AI Program, started in 2023, supports reviewer training and regulatory-science work for oncology applications. FDA reports more than 500 submissions with AI components between 2016 and 2023 across nonclinical, clinical, postmarketing and manufacturing uses. That history shows that AI is already appearing in regulated work, but it does not make any particular model validated for your decision.
FDA and the European Medicines Agency’s January 2026 principles state: “The development and use of AI technologies follow a risk-based approach with proportionate validation, risk mitigation, and oversight based on the context of use and determined model risk.” Translate that principle into operational controls:
- Separate development, tuning and final test data; prevent patient, assay or compound leakage across splits.
- Measure calibration, uncertainty, false positives, false negatives and out-of-domain behavior, including oncology subgroups.
- Maintain provenance for every input, preprocessing step, label and transformation, including consent or licensing status.
- Version models, datasets, prompts or configuration files, and record every material change.
- Keep audit logs of predictions, approvals, human overrides and downstream experiments.
- Define who can approve a model update and whether prior results must be re-run.
- Preserve a human review step for decisions that can terminate a program, expose patients or create regulatory commitments.
Request model cards, validation protocols, change-control procedures and sample audit records before signing. A polished interface is not a substitute for traceability.

How do data rights, security and deployment affect platform value?
Data and operating terms can outweigh differences in model architecture. Have legal, information-security, quality and scientific leads review the same contract and technical design.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
- Ownership and license: clarify rights to raw data, derived features, trained models, generated molecules, assay results and jointly created inventions.
- Use restrictions: identify whether your data can train shared models, support other customers or be retained after termination.
- Patient information: document de-identification, consent, jurisdiction, retention and deletion procedures.
- Deployment: compare vendor cloud, your cloud, private tenancy and on-premises options, including export if the relationship ends.
- Integration: verify APIs and formats for LIMS, ELN, compound registration, CRO transfers and cheminformatics tools.
- Identity and monitoring: require role-based access, single sign-on where needed, logging, key management and incident notification terms.
- Availability and support: obtain uptime targets, response times, backup, disaster recovery and named scientific support.
Ask for a working data-flow diagram that shows where patient, assay and compound data travel. Test export with representative records rather than accepting a statement that an API exists.
How should I run a fair vendor pilot?
A controlled pilot turns marketing claims into comparable evidence. Use the same challenge set and decision rules for every shortlisted platform whenever contracts permit.
- Write the evaluation protocol. Define the context of use, datasets, blinding method, endpoints, thresholds, statistical analysis and who can see results.
- Freeze the test material. Hold out compounds, targets or patient cohorts that vendors cannot use for tuning. Record hashes or equivalent controls for digital files.
- Test workflow coverage. Require the vendor to complete the actual hand-offs your team needs: target evidence to design, design to synthesis, synthesis to assay and assay to biomarker interpretation.
- Verify chemistry and biology. Synthesize a prespecified number of candidates and run oncology-relevant assays through your laboratory or an agreed independent partner.
- Inspect failures. Compare false positives, false negatives, uncertainty estimates and out-of-domain flags; do not report only the top-ranked successes.
- Audit operations. Test access controls, export, logging, version identification, support response and model-update notification.
- Score total cost. Include implementation, data preparation, compute, usage, laboratory confirmation, integration, training, renewal and exit costs.
- Negotiate deliverables. Put success criteria, access to outputs, audit rights, data deletion, model-change notice and an exit path in the pilot agreement.
Where a blinded comparison is impossible because a vendor must see the data to configure the system, use a prospective challenge and have an independent statistician or quality lead lock the analysis plan first.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. What should total cost of ownership include?
Public vendor pages do not provide comparable enterprise prices, licensing terms or data-use rights. Request a line-item quote rather than comparing subscription labels.
- Platform license or project fee, including the number of users, programs, targets, compounds and permitted modalities.
- Compute, storage, data transfer and high-performance-computing charges.
- Implementation, integration, data curation, custom model training and scientific support.
- Laboratory confirmation: synthesis, biochemical and cellular assays, organoids or other disease-relevant models, biomarker testing and CRO work.
- Quality, security and validation work needed for your context of use.
- Renewal increases, minimum commitments, overage rates and charges for exporting data or models.
- Internal personnel needed to interpret outputs, maintain pipelines and review model changes.
Re-score the business case after wet-lab confirmation. A platform that is inexpensive per prediction can be costly if its outputs require extensive manual curation or produce many experimentally unproductive hits.

Which warning signs should stop an evaluation?
- A vendor cannot state the model’s context of use, training-data boundaries or intended human oversight.
- Performance is reported only on retrospective internal data, with no prospective or blinded result.
- Library size, experiment count or inference speed is presented without hit quality, synthesis rate or assay confirmation.
- Uncertainty, calibration, subgroup performance and out-of-domain behavior are unavailable.
- Generated molecules or derived data cannot be exported, or contract terms allow unrestricted reuse of your data.
- Model updates occur without version identifiers, change notices or a way to reproduce prior results.
- The vendor will not permit an agreed audit, independent reference call or inspection of failure cases.
- The proposal treats assay development, biomarker testing and synthesis as someone else’s problem.
What is a practical scoring model for a buying committee?
Use weighted scores that reflect your program’s bottleneck, then require a minimum evidence threshold in every high-risk category. A simple 100-point model can be adapted as follows:
| Category | Suggested weight | How to score |
|---|---|---|
| Biology and target validation | 15 | Mechanistic evidence, disease context, uncertainty and prospective validation |
| Screening and molecular design | 15 | Modality fit, novelty, selectivity, synthesizability and prospective hit quality |
| ADMET and developability | 10 | External calibration, liability detection and useful failure analysis |
| Translation and biomarkers | 15 | Assay concordance, organoid or other relevant models and pharmacodynamic linkage |
| Validation and regulatory controls | 15 | Context-of-use protocol, versioning, auditability and human oversight |
| Data rights and security | 10 | Ownership, permitted use, retention, deployment and incident controls |
| Integration and support | 10 | APIs, LIMS/ELN connectivity, export, uptime and scientific support |
| Total cost and commercial terms | 10 | Full program cost, transparency, flexibility and exit conditions |
Do not let a high total score compensate for a disqualifying weakness such as unusable data rights, absent audit trails or no path to experimental confirmation. Record the evidence behind every score and distinguish “demonstrated,” “claimed,” and “not stated.”
What questions should we ask each vendor before signing?
- Which exact oncology decisions has the product supported prospectively, and can we inspect failures as well as successes?
- What data were used for training, tuning and testing, and how are patient consent, licensing and provenance documented?
- How are uncertainty, calibration, subgroup performance and out-of-domain inputs reported to scientists?
- Which assays, biomarkers, organoids, xenografts or clinical cohorts can be connected to an output?
- What is the complete version and change-control process for models, datasets, software and scoring functions?
- Can we export raw inputs, intermediate representations, predictions, generated structures and audit logs in documented formats?
- May our data or derived models be used to train shared systems or benefit other customers?
- What happens to our data, models and molecules if the pilot or subscription ends?
- Which integrations are production-ready for our LIMS, ELN, cloud and CRO workflows?
- What costs are excluded from the quoted price, and which usage limits trigger overages?
- Who is accountable for scientific support, security incidents, model updates and regulatory questions?
How should the final decision be made?
Select the platform that produces the most credible evidence for your defined oncology decisions at an acceptable total cost and operational risk. A smaller system with transparent validation, strong assay linkage and exportable data can be more valuable than a larger system whose claims cannot be independently checked. Make the award conditional on pilot deliverables, wet-lab confirmation, data rights, auditability and a documented exit path.
Frequently Asked Questions
Can a small biotechnology team use an AI drug-discovery platform without building an in-house machine-learning group?
Yes, but the team still needs an internal scientific owner who can define the context of use, review uncertainty and approve experiments. Managed services can reduce infrastructure work, while software licenses generally require more responsibility for data preparation, integration and validation.
How do we compare a platform’s reported hit rate with our own assay results?
Freeze the compounds and assay protocol before ranking, then compare predictions with measured outcomes using the same endpoint and threshold. Track calibration and the cost of false positives and false negatives; a hit rate from a different assay, chemical space or cutoff is not directly comparable.
What should happen to AI-generated molecules if a vendor relationship ends?
The contract should state that you can export structures, identifiers, scores, provenance, synthesis records and assay results in usable formats. Also specify whether the vendor may retain or reuse generated molecules and derived data after termination.
Do oncology AI models need to be retrained for every tumor type?
Not necessarily, but performance can change with disease biology, assay context and patient population. Require subgroup and out-of-domain testing for your tumor type, and document when a new disease context triggers revalidation rather than assuming transferability.
Who should sign off on an AI model used in a regulated development activity?
Assign responsibility jointly to the scientific lead, quality or regulatory function, data-governance owner and information-security lead. Their approval should cover the context of use, validation evidence, version control, human oversight and records needed to reproduce each decision.
