Choose GST accounting software by testing the entire compliance workflow—not by checking whether it can print a tax invoice. The right system stores each GSTIN, HSN/SAC, place of supply, tax split, reverse-charge and exemption details; produces dependable GSTR-1 and GSTR-3B data; reconciles purchase records with GSTR-2B; and handles e-invoices, e-way bills, credit notes and audit evidence. It must also fit your connectivity, inventory, users, branches, accountant access and data-control requirements.
For a small, single-location business, a basic or cloud plan may be sufficient. A distributor with warehouses, several registrations and an accountant may need deeper inventory and multi-GSTIN controls. Compare the full cost and run a trial using real transactions before committing.
What does GST-compliant accounting software actually need to do?
GST compliance is a connected process from master-data setup through return reconciliation. An invoice screen alone cannot prove that the books will support a correct return or an input-tax-credit claim.

For every registration, the system should store the GSTIN, legal name, address and filing period. Transaction entry should capture HSN or SAC, taxable value, tax rate, place of supply, and whether the line is subject to CGST and SGST or IGST. It should distinguish intra-state from inter-state supplies rather than relying on a manually typed tax amount.
#1 Best Overall
Ask how the software records reverse-charge transactions, exempt and nil-rated supplies, zero-rated exports, deemed exports, advances, discounts and adjustments. It should support credit notes and debit notes linked to their original invoices, with dates and tax effects preserved for later reporting.
Keep evidence for exceptions
Exports and other zero-rated transactions can require shipping or export references, while reverse-charge purchases need a clear tax treatment. Look for fields and reports that retain those references, not just a free-text notes box. A good audit trail shows who changed a rate, invoice, tax code or reconciliation decision and when.
When do e-invoicing and e-way bills matter?
They are separate controls with different triggers. Your software should identify when each applies and create the required document from the same approved invoice data.
E-invoice eligibility and workflow
The Invoice Registration Portal timeline records the notified aggregate annual-turnover threshold of ₹5 crore effective 1 August 2023, subject to exemptions and the scope of the GST rules. The threshold is not a permanent guarantee: verify the current notification, your turnover calculation and any exempt category before relying on an automated decision.
For an eligible supply, check that the product connects to an authorised Invoice Registration Portal (IRP), sends the required invoice fields, receives an Invoice Reference Number (IRN), and stores the signed QR code with the invoice. Confirm whether the connection is real-time API, a portal hand-off, or bulk upload. The workflow must explain how an error is corrected, how a permitted cancellation is sent within the applicable time, and how an amended commercial document is linked without silently changing the original.
Exemption controls are important. A system that simply turns e-invoicing on for every customer can create invalid documents, while one that relies on staff memory can miss an eligible transaction. Require a report of invoices excluded from e-invoicing and the reason for each exclusion.
E-way-bill requirements
CBIC CGST Rule 138 generally requires an e-way bill before movement of goods when the consignment value exceeds ₹50,000, subject to the rule’s exceptions. Ask whether the software can create the bill from an approved invoice, retain transporter and vehicle details, update a vehicle or transporter, cancel a bill when allowed, and handle a movement split across consignments.
Test a change of vehicle, a rejected or expired document, and a return movement. The user should see the portal response and the document status in the accounting record instead of having to maintain a separate spreadsheet.
How should I evaluate GST returns and input-tax-credit reconciliation?
Do not accept “GST filing supported” as a complete answer. Determine exactly what the product prepares and what a person must still do on the GST portal.
GSTR-1 and GSTR-3B output
The software should produce period-wise GSTR-1 data for outward supplies, notes, exports and other required sections, plus a GSTR-3B-ready summary of taxable turnover, output tax, reverse charge and eligible credit. Ask whether it files directly, offers an assisted export, or creates a portal-upload file. Those are materially different workflows and responsibilities.
Check how edits after a report is generated are tracked. A locked filing period, a comparison between the ledger and the export file, and a list of invoices rejected by the portal can prevent a mismatch from surviving into the next return.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Repair Windows errors before they cause bigger problems3Scan for outdated or missing drivers - takes under a minuteGSTR-2B reconciliation
Purchase reconciliation should import or accept the relevant GSTR-2B data, match supplier GSTIN, invoice number, date and taxable value, and show unmatched, duplicate, amended and ineligible items. Require separate statuses for “missing from 2B,” “in 2B but not in books,” “value or tax differs,” and “held for review.”
The system should let an authorised user mark a credit as eligible, ineligible or pending with a reason and retain that decision. It should also show the effect of a late supplier invoice in the next period, rather than silently moving the item.
What GST data model and master-data checks should I test?
Use a checklist before comparing brands or prices. A product that cannot represent your transactions accurately will create manual work regardless of its interface.
- Separate GSTIN, registration state, legal entity and branch records.
- HSN/SAC assignment with a report of missing or outdated codes.
- CGST, SGST and IGST calculation driven by supplier, customer and place-of-supply data.
- Reverse-charge, exempt, nil-rated, non-GST and zero-rated tax categories.
- Credit and debit notes tied to source invoices and reporting periods.
- Export, delivery and transport references where your transactions require them.
- Controls for duplicate invoice numbers, invalid GSTIN formats and tax-rate overrides.
Load a sample of your actual products and customers. Include an inter-state sale, an intra-state sale, a service invoice, a purchase with reverse charge, an export or zero-rated transaction if relevant, and a credit note. Compare the resulting tax split and report lines with an accountant’s expected result.

Should I choose cloud or desktop accounting software?
Choose based on how your people work and how much operational complexity you have, not on a blanket preference for one deployment model.
| Decision factor | Cloud-first system | Desktop or locally hosted system |
|---|---|---|
| Connectivity | Needs dependable internet for normal entry, portal connections and bank feeds; check offline options. | Can continue on a local network during an outage; online GST services still need a connection. |
| Access | Browser or mobile access supports distributed staff and an external accountant. | Often strongest on a defined office network; remote access may require additional setup. |
| Updates | Vendor generally deploys service and tax-rule changes centrally; ask about notice and testing. | Your business or service partner may need to install releases and maintain the environment. |
| Data control | Review hosting location, export formats, retention, backups and account-closure procedure. | You control local files and backups, but also carry responsibility for security and recovery. |
| Collaboration | Approvals, accountant access and simultaneous work are usually designed in. | Concurrent users and remote collaboration depend on the edition and network setup. |
| Inventory | Verify batch, serial, warehouse and offline capabilities at your required depth. | Established desktop workflows can suit complex stock operations; confirm integrations. |
Cloud access is useful when a proprietor, sales team and accountant work from different locations or need bank feeds and customer portals. A desktop workflow can be preferable where connectivity is unreliable, local control is a firm requirement, or a warehouse team already depends on mature keyboard-driven processes. In either case, ask how GST rule changes are delivered and how you can test an update before closing a filing period.
Which operational features should a growing business require?
GST data is only as reliable as the sales, purchasing and inventory records feeding it. Match the feature depth to your actual process.
Inventory and order flow
If you hold stock, test purchase orders, goods receipts, sales orders, partial dispatches, returns, batch or serial tracking, multiple warehouses and stock adjustments. Check whether a stock transfer between states creates the right accounting and GST treatment. Service businesses may instead need project, time and expense tracking.

Bank feeds can reduce data entry, but reconciliation rules need review. Test a part payment, a bank charge, a bounced receipt, a customer advance and a payment allocated across several invoices. Confirm that a bank match cannot overwrite the tax classification of the original invoice.
Branches, currencies and integrations
Ask how additional GSTINs and branches are licensed and reported. If you import or export, verify multi-currency valuation, exchange-rate adjustments and export documentation. Check API access or tested integrations for your payment gateway, point-of-sale system, marketplace, payroll or logistics platform; an integration that imports only totals may be inadequate for GST reconciliation.
How do TallyPrime, Zoho Books and basic GSTN pathways differ?
These are comparison points, not a neutral ranking. Features, limits and prices change, so confirm the current edition and plan before purchase.
| Option | What its published information describes | Best fit to investigate | Points to verify |
|---|---|---|---|
| TallyPrime | Tally Solutions describes GST-compliant invoices, e-invoices, e-way bills, return filing, reconciliation, HSN/SAC and tax-rate handling, GSTR-1, GSTR-3B and annual reports, multi-GSTIN support and accountant access. | Businesses that prefer an established desktop/accountant workflow, substantial inventory or a perpetual-license approach. | Current edition, connected-service requirements, user and branch limits, support terms and current price. |
| Zoho Books | Its India GST materials describe GSTIN association, automatic tax components, HSN/SAC, GST-compliant invoices, e-way bills, GSTN-authenticated e-invoicing, approvals, return reports, audit trail, banking and multi-GSTIN support. | Cloud-first teams needing browser/mobile access, collaboration, bank feeds, automation and customer or vendor portals. | Whether the chosen tier includes every required GSTIN, user, automation and e-invoicing function; prices and eligibility can change. |
| GSTN-supported basic software pathway | A GSTN taxpayer-assistance report describes free basic software for small taxpayers under its stated annual-turnover condition and lists uBooks, FocusLyte, MARG GST Pro, SARAL Accounts, GENIEBOOKS, Zoho Books, Cygnet FACE and IRIS Vyapari. | Very small taxpayers seeking a low-cost starting point and willing to confirm eligibility and capability. | Current availability, turnover rules, support, data-export terms and whether the product covers your returns, inventory and reconciliation needs. |
TallyPrime’s published description makes it a useful benchmark for a desktop-led process, while Zoho Books is a useful benchmark for browser-based collaboration. Neither label substitutes for testing your own data. The GSTN-supported list is a historical or eligibility lead rather than a guarantee that every listed product remains free or available under the same conditions.
How much should I budget beyond the advertised price?
Calculate total cost for the first year and for renewal. Include every item that changes when you add a person, registration or branch.
| Cost item | Questions to ask |
|---|---|
| Subscription or licence | Is it recurring, perpetual, or a licence plus connected-service fee? What happens at renewal? |
| Users and roles | Are accountants, approvers, warehouse staff and read-only users counted separately? |
| GSTINs and branches | Does each registration or location require an add-on? |
| E-invoice and e-way services | Are API calls, document volume, portal connections or SMS alerts charged separately? |
| Inventory and automation | Are advanced warehouses, batches, serials, workflows, bank feeds or portals limited to higher tiers? |
| Implementation and migration | What will data cleaning, opening balances, stock valuation and training cost? |
| Support and accountant access | Is priority support included, and can your CA work without consuming a full operating seat? |
| Taxes and exit | Are quoted amounts before GST? Can you export ledgers, invoices, attachments and audit history if you leave? |
For reference, the India pricing page for Zoho Books shows a free plan and annual-billing prices of ₹749 per month for Standard, ₹1,499 for Professional, ₹2,999 for Premium, ₹4,999 for Elite and ₹7,999 for Ultimate. These are the amounts displayed on that page, not a permanent price promise; verify current eligibility, taxes, inclusions and limits. No comparable TallyPrime price is established here, so obtain a quote for the edition and connected services you need.
How do I run a representative trial before buying?
A short, scripted trial reveals more than a feature checklist. Use a copy of real data or anonymised records and involve the person who files returns.
- Define the test set. List every GSTIN, branch, user role, product category and transaction type used in a normal filing period.
- Configure masters. Enter customers, suppliers, HSN/SAC codes, tax rates, places of supply, warehouses and bank accounts. Record who can approve or edit each master.
- Enter sales. Create intra-state and inter-state invoices, a service invoice, a discount, a credit note and an export or zero-rated transaction if applicable.
- Enter purchases. Include a normal purchase, a reverse-charge case, a supplier credit note and an invoice with a deliberately different tax value for reconciliation testing.
- Test documents. Generate an e-invoice and signed QR flow if you are eligible, and create an e-way bill for a qualifying movement. Try a permitted cancellation, correction and vehicle update.
- Run returns. Produce GSTR-1 and GSTR-3B-ready reports, export or file them using the proposed workflow, and record every manual step.
- Reconcile. Import sample GSTR-2B data containing a match, a missing invoice, a duplicate and a tax-value difference. Confirm statuses, reasons and approval controls.
- Reconcile the bank and stock. Match partial payments, a bank charge, a return and a warehouse transfer; compare closing stock and ledger balances.
- Test failure recovery. Disconnect the internet, reject a portal response, restore a backup and export the complete ledger. Time how long support takes to answer a practical question.
- Score the result. Record accuracy, manual touches, report differences, response time and total cost. Do not buy until the unresolved exceptions have an owner and a written workaround.
What security, audit and support controls should I require?
Compliance depends on controlled changes and recoverable records. Require role-based permissions so a cashier cannot alter tax masters or delete a posted invoice without approval. Look for maker-checker workflows, immutable or clearly logged audit trails, login controls and a report of changed transactions.

Ask how often backups run, where they are stored, how long deleted records remain recoverable and how a restore is tested. For cloud software, confirm account ownership, data export, encryption claims and the process for closing an account. For desktop software, define who performs off-site backups, patching, antivirus protection and disaster recovery.
Best Value
- Intuitive interface of a conventional FTP client
- Easy and Reliable FTP Site Maintenance.
- FTP Automation and Synchronization
Get support commitments in writing: channels, hours, response targets, escalation for a GST portal change and responsibility when an IRP or e-way service is unavailable. A vendor’s update cadence should include release notes and a way to test changes before your filing deadline.
What are the most common selection mistakes?
- Choosing by invoice appearance: A polished template may omit place-of-supply, note-linking or reconciliation controls.
- Assuming “filing” means direct filing: Confirm whether the product files, exports, or merely prints a summary.
- Ignoring connected-service limits: E-invoice, e-way, bank-feed, user and GSTIN limits can sit outside the base price.
- Leaving master data to one person: Uncontrolled HSN/SAC and tax-rate edits create recurring errors.
- Skipping exception tests: Returns, cancellations, amendments, partial payments and mismatches expose weak workflows.
- Underestimating migration: Opening balances, stock valuation, invoice history and attachments may need cleaning and mapping.
- Failing to plan an exit: Verify that ledgers, invoices, tax reports, attachments and audit history can be exported in usable formats.
What is the practical decision rule?
Select the least expensive product that passes your representative trial without risky spreadsheets or unexplained manual tax edits. A single-registration business with straightforward sales may value simple cloud access and bank reconciliation. A multi-location stock business may justify a desktop-led or advanced cloud setup with warehouse controls, accountant access and stronger audit workflows. In both cases, recheck current GST notifications, exemptions, plan limits and prices immediately before signing up.
Frequently Asked Questions
Is free GST accounting software safe for a small business?
It can be a sensible starting point when the business fits the published eligibility condition and the software covers its transactions. Before relying on it, confirm who provides support, how data is backed up, whether attachments and audit history can be exported, and what happens if the free offer changes.
Can one accounting account handle several GST registrations?
Many products support multiple registrations, but they may charge per GSTIN or restrict features by tier. Keep each registration’s books, place-of-supply logic and return reports separate, then test an inter-registration stock transfer before enabling live use.
What should I do if my internet connection is unreliable?
Ask whether entries can be created offline and synchronised safely, or whether a local desktop installation is more practical. Regardless of deployment, schedule a reliable connection for portal submissions and maintain a documented backup and recovery procedure.
When should I review my accounting software again?
Review it when turnover, registrations, warehouses, transaction volume or filing responsibilities change, and whenever GST rules or portal interfaces are updated. A quarterly control review of failed documents, unreconciled purchases and user permissions can reveal problems before a return deadline.
