AI proposes; experiments test. An AI-designed protein is a candidate, not proof that a molecule has the intended shape or works. Researchers validate it by matching the design claim to experimental evidence: first showing that the candidate can be produced and has suitable physical behavior, then checking structural properties when needed, and finally measuring the specific function it was designed to perform. No single assay or confidence score validates every protein.
The evidence standard depends on the task, the candidates selected and the study’s explicit success threshold. A predicted fold may support a hypothesis, but only an experiment can establish what the manufactured molecule actually does.
What does “validated” mean for an AI-designed protein?
Validation means testing the design’s stated claims against observations from a real protein sample. A study might claim that a sequence should form a stable fold, bind a target, catalyze a reaction or perform another defined task. The relevant experiments must measure that claim rather than merely show that a computer generated the sequence.

- Production: Can the candidate be made in the expression system used by the study?
- Physical behavior: Does the resulting material show suitable properties for the next test?
- Structure: Does experimental evidence support the intended arrangement of the molecule?
- Function: Does it perform the task named in the design objective?
These are different questions. Production is not evidence of activity, and a plausible structure is not evidence that a protein binds, catalyzes or otherwise performs its intended function.
Which evidence layers do researchers use?
Researchers usually build evidence in layers, choosing only the layers needed to support the claim. The table shows what each layer can establish and what it cannot.
| Evidence layer | Question answered | What it can establish | What it does not establish by itself |
|---|---|---|---|
| Production and basic physical characterization | Was a usable candidate produced, and does it show suitable physical behavior? | That the sequence can be obtained in the study’s system and is compatible with the measured physical tests. | A correct three-dimensional structure or the intended biological function. |
| Experimental structural evidence | Does the molecule’s observed structure support the design model? | Agreement, disagreement or unresolved details in the tested structural state. | Activity, specificity or performance in a functional assay. |
| Task-specific functional evidence | Does the candidate perform its intended job? | Performance against the study’s defined endpoint and threshold. | That every structural feature is correct, or that performance transfers to a different assay or environment. |
Production and physical behavior
Expression and physical characterization are often the first practical checks. They establish whether researchers obtained the designed molecule in a form suitable for measurement and whether it behaves acceptably in the study’s physical assays. A candidate that cannot be produced, or that fails the study’s basic physical criteria, cannot support a downstream claim about function.
Passing this stage is still a limited result. A protein can be produced yet misfold, aggregate, adopt multiple states or lack the physical properties required for its intended application. The exact measurements and thresholds vary by project, so a paper should identify its assay and define what counted as a pass.
Structural evidence
Structural experiments ask whether the molecule adopts the arrangement that the design model proposed. They can reveal agreement with the prediction, local or global mismatches, alternate conformations or details that a prediction did not represent.
Functional evidence
Functional assays must be tied to the intended use. A binder needs evidence of the specified binding behavior; an antibody design needs an assay for the recognition or effect claimed; an enzyme design needs a measurement of the intended catalytic activity. The assay’s readout, controls and success threshold determine what the result means.

How do researchers check whether the predicted structure is real?
They compare the computational model with experimental structural evidence when structural accuracy is part of the claim or when details matter to interpretation. Prediction tools are useful for proposing a model and prioritizing candidates, but they do not replace measurements of the molecule itself.
The authors of the 2024 Nature Methods perspective on AlphaFold predictions describe predicted structures as valuable hypotheses. They note that experimental maps can differ from predictions even when a model reports high confidence, with discrepancies occurring globally or in particular regions. Their recommendation is to use predictions to accelerate inquiry while retaining experimental structure determination for verification, especially for interactions or assemblies that the prediction does not represent.
A confidence score therefore answers a narrow computational question: how confident the model is in its prediction under its own scoring system. It does not demonstrate that the purified protein has that structure in the tested environment, nor that the structure performs the desired function. A high score can justify selecting a candidate for experiments; it cannot serve as the experiment.
How is the intended function tested?
Function is evaluated with an assay designed around the protein’s stated job. The same structural evidence can support very different conclusions depending on whether the candidate is intended to bind, recognize, catalyze or carry out another task.
Binders
For a designed binder, researchers measure interaction with the specified target and define what counts as successful binding. A result can establish binding under the assay’s conditions; it does not automatically establish selectivity, behavior in a complex sample or performance in a later application unless those were also tested.

An antibody candidate requires an experiment matched to the claimed recognition or downstream effect. Detecting an interaction is not the same as demonstrating the complete biological outcome an antibody is intended to produce, so the paper must state which endpoint it measured.

Enzymes
An enzyme design needs a task-relevant activity measurement rather than a structural resemblance alone. The assay should identify the substrate or reaction being tested and the threshold used to call the candidate active. Activity in one test system does not establish performance with different substrates or conditions.
Other designed functions
For transporters, scaffolds, sensors or other designs, the evidence must map to the proposed use. Researchers should describe the observable output, relevant controls and the boundary of the claim instead of treating a generic “functional” label as universal.
The 2025 Nature Reviews Bioengineering review likewise distinguishes design objectives and experimental tests. A candidate’s production or plausible fold can be encouraging while leaving the intended task unverified.

Why can a high-confidence AI prediction fail in the lab?
Prediction confidence is not a guarantee because the model is inferring a structure or property from patterns in its training and input context. The physical molecule may adopt a different state, and interactions, assemblies or environmental features absent from the prediction can change the observed result.
Failure can occur at several points:
- The sequence may not be produced in the chosen system or may not remain physically suitable for measurement.
- The observed structure may differ from the predicted model in a local region or across the whole molecule.
- The candidate may require an interaction partner or context that was not represented in the computational design.
- A structure that looks plausible may not create the geometry or dynamics required for the intended function.
- The assay may measure a related property rather than the exact task the design was supposed to perform.
The 2025 NIST evaluation of AI-driven protein-design risks makes the structure–function distinction explicit: structural similarity does not necessarily mean retained activity. Its use of safe biological proxies also illustrates why evidence must be interpreted in the context of the system and endpoint actually tested.
How should you compare validation results between studies?
Do not rank design methods by a percentage copied from one paper. Reported rates depend on which candidates were generated, how they were filtered, how many were tested and what each study called a success. The 2026 review warns that those choices make raw percentages difficult to compare.

| Comparison axis | What to report | Why it changes the interpretation |
|---|---|---|
| Intended task | Binder, antibody, enzyme or another function | Different tasks require different assays and thresholds. |
| Evidence layer | Production, physical, structural or functional result | A pass at one layer does not substitute for a pass at another. |
| Definition of success | The endpoint and numerical or categorical threshold used | “Successful” can mean measurable activity, a structural match or another study-specific criterion. |
| Candidate selection | How many sequences were generated, filtered and experimentally tested | Testing only highly filtered candidates can produce a different rate than testing an unfiltered set. |
| Assay context | What the experiment measures and under which conditions | Performance in one context may not transfer to another. |
If a paper gives a success rate, keep its model, target or task, numerator and denominator, assay and selection process attached to the number. There is no defensible cross-study statistic that represents all AI-designed proteins.

What does the design-and-validation pipeline look like?
The pipeline is a feedback system, not a one-way handoff from software to laboratory. A typical conceptual sequence is:
- Define the task and evidence standard. Researchers specify the desired property and the experiment that will determine whether it was achieved.
- Assemble data and develop or choose models. Available sequence, structure and functional data shape candidate generation and filtering.
- Generate candidates. The model proposes sequences or designs that satisfy computational objectives.
- Filter and prioritize. Researchers select a subset for testing using structural, physical or task-related predictions.
- Run experiments and record outcomes. Production, physical, structural and functional assays test the claims at the appropriate layers.
- Feed results back into the process. Successful and failed candidates can inform model development, filtering rules and the next design cycle.
This loop is the focus of the 2026 Current Opinion in Structural Biology review. Experimental feedback is not merely a final demonstration; it is the evidence that tells researchers whether the computational assumptions held for real molecules.
Why does validation require substantial resources?
Experimental evaluation involves specialized facilities, technical expertise, sample preparation, instruments and carefully controlled assays. The NIST 2025 work describes testing, evaluation, verification and validation (TEVV) as requiring significant time, skill and resources.
That cost affects study design. Researchers may computationally filter a large design set and test a smaller, declared subset. The resulting success rate describes the tested subset and its selection strategy, not every sequence the model generated. Transparent reporting of those stages lets readers judge how much evidence supports the claim.
How can you evaluate a paper claiming that an AI-designed protein works?
Use this checklist when reading a result:
- Identify the claim: Is the paper claiming production, a structural match, binding, catalysis or another outcome?
- Find the tested denominator: How many candidates were generated, filtered and actually measured?
- Separate evidence layers: Are production, structure and function reported as distinct results?
- Inspect the assay: What does the readout measure, and what does it leave untested?
- Check the threshold: Is success defined before results are presented, with a clear endpoint?
- Look for controls: Does the experiment distinguish the designed effect from background or nonspecific behavior?
- Check context: Were measurements made in the system relevant to the intended use?
- Read the limitations: Does the study acknowledge prediction–experiment mismatches and untested interactions?
The 2024 Nature Methods article and the 2025 Nature Reviews Bioengineering review both support the same practical rule: computational plausibility narrows the search, while experiments determine which claims survive contact with a real molecule.

What can validation establish—and what remains unproven?
A well-designed study can establish that a particular candidate met a stated endpoint under stated conditions. It may show that the protein was produced, that an observed structure agrees with a model, or that a task-specific assay crossed its success threshold.
Those findings do not automatically establish performance in another environment, long-term stability, selectivity against every possible competitor or safety in a clinical or industrial setting. Each additional claim needs evidence appropriate to that claim. Validation is therefore best understood as a bounded argument: the experiments support certain properties of certain tested candidates, not a universal guarantee about the AI system or all of its outputs.
Why “AI proposes; experiments test” is the useful bottom line
AI design can make candidate generation and prioritization faster, but it cannot remove the need to test physical molecules. The strongest evidence combines a clearly defined task, transparent candidate selection, layered measurements and a functional assay that matches the intended use. A confidence score or a visually convincing predicted structure is a reason to run an experiment—not a substitute for one.

Do all AI-designed proteins need an experimentally determined structure?
No. If a study’s claim is limited to a task-specific function, a suitably designed functional assay may be the decisive evidence. Structural determination becomes especially important when the claim depends on a precise fold, an interaction interface or an explanation of how the function arises.
Why do researchers test multiple candidates instead of only the top-ranked design?
Ranking models are imperfect, so testing a set reveals how often computational priorities hold up experimentally. Reporting the size and selection of that set also prevents one successful molecule from being mistaken for a general success rate.
What are safe biological proxies used for in AI-protein evaluation?
A proxy system lets researchers examine testing and risk questions without working directly with a hazardous biological target. Results describe the proxy and its endpoint; they do not by themselves prove efficacy or safety for the eventual intended application.
How are failed designs useful to the next round of AI modeling?
A failed candidate identifies where a prediction, filter or assay assumption did not hold. Recording those negative results can improve training data, ranking criteria and the choice of candidates sent for later experiments.
