Protein-prediction AI could help plant scientists recover immune functions weakened during domestication, but it cannot make a crop disease-resistant by itself. In two 2025 studies, researchers used AlphaFold3 models and natural genetic variation to compare how the FLS2–flg22–BAK1 immune complex recognizes bacterial signals in wild and cultivated plants. The models highlight amino-acid changes that might restore recognition; gene editing or breeding must then test those changes in living plants, under real pathogen pressure.
The approach is best understood as a faster way to choose promising mutations, not as a finished treatment, seed product or guarantee of field resistance.
What does “reactivating a dormant immune system” mean in a crop?
It means restoring or strengthening a recognition function that still exists in a wild relative, but was weakened, narrowed or lost in a domesticated crop. Plant immunity depends on receptors that detect molecules from microbes and trigger defense responses. Domestication selected for yield, flavor, size, harvestability and other traits, and that process can reduce the genetic diversity available for disease recognition.

Wild relatives often retain receptor variants that recognize a broader set of pathogen signals. As Gitta Coaker of the University of California, Davis, explained, wild species have more genetic diversity than agricultural species that humans have bred for specific characteristics over many generations. Comparative genomics lets researchers find those variants; protein-structure prediction helps them estimate which changes alter the physical contact between a receptor and a pathogen-derived signal.

The “dormant” label is therefore shorthand. The immune system is not switched off like a software setting. A crop may carry a receptor that binds a bacterial signal weakly, fails to recruit its co-receptor efficiently, or recognizes only a narrow set of pathogen variants. Editing a few residues could potentially improve that interaction, but the result must be demonstrated biologically.
How does AlphaFold3 help find useful immune mutations?
AlphaFold3 predicts a three-dimensional arrangement for a receptor, its ligand and associated proteins. Researchers can use that model to inspect the interface where a plant receptor contacts a microbial molecule and a co-receptor, then compare the same interface across resistant wild plants and susceptible or less-resistant crops.
- Choose a biological system. The 2025 work centered on the plant pattern-recognition receptor FLS2, the bacterial flagellin epitope flg22 and the co-receptor BAK1.
- Collect sequence diversity. Scientists compare FLS2 and related genes from wild relatives, crop lines and naturally occurring variants.
- Model the complex. AlphaFold3 supplies a structural hypothesis for how FLS2, flg22 and BAK1 fit together.
- Map candidate residues. Amino acids that differ between a broad-recognition wild receptor and a weaker crop receptor become editing or breeding candidates, especially when they sit at the predicted binding interface.
- Test the candidates. Researchers introduce selected substitutions into plants or experimental tissues and challenge them with bacteria to see whether recognition and resistance improve.
The model narrows the search space. It does not prove that a proposed substitution will fold correctly, signal normally, avoid harmful trade-offs or protect a plant in a field. Structural predictions must be followed by biochemical assays, greenhouse experiments, pathogen challenges and, eventually, multi-environment field trials.
What is the FLS2–flg22–BAK1 complex?
FLS2 is a plant pattern-recognition receptor located at the cell surface. It detects flg22, a conserved fragment of bacterial flagellin. When flg22 binds FLS2, the receptor associates with BAK1, a co-receptor that helps assemble the signaling complex and initiate pattern-triggered immunity.
This system is useful for structure-guided research because recognition depends on a physical interface involving three components. A small sequence change can alter how tightly the receptor binds flg22 or how effectively it recruits BAK1. Comparing those contact points across plant species can reveal why one receptor responds to a bacterial strain while another responds weakly or not at all.

FLS2 is one example of a larger network. Plants also use other pattern-recognition receptors (PRRs) and intracellular nucleotide-binding leucine-rich repeat (NLR) receptors. AI models can help study those systems, but each receptor–ligand pair has its own biology, and an edit that improves one interaction may not transfer to another crop or pathogen.
Can AI-designed edits restore resistance lost during domestication?
Potentially, yes, when a useful receptor variant remains in a wild relative or in an unselected crop line. Gene editing can recreate a specific amino-acid change without introducing a large linked segment of wild DNA. Conventional breeding can move the same functional allele through crosses and selection, although it usually brings along many neighboring genes and takes more generations to refine.
| Approach | What it changes | Where AI helps | Main limitation |
|---|---|---|---|
| Gene editing | A targeted base or amino-acid change in a receptor or signaling gene | Ranks residues and edits that are structurally plausible | Off-target effects, regulatory requirements and possible growth or yield trade-offs still require testing |
| Conventional breeding | A naturally occurring allele or a linked genomic region | Prioritizes donor lines and markers for resistance-associated variants | Linkage drag, many breeding cycles and less precise control of the final genotype |
| Single-pathogen engineering | A receptor interaction tuned to one signal or strain | Screens many receptor variants quickly | A pathogen can mutate the recognized site, making protection narrow or temporary |
| Broader receptor-mediated recognition | Recognition of a conserved microbial pattern across strains | Compares interfaces to identify changes that preserve broad binding | Broader recognition is difficult to predict and must be measured across pathogen diversity |
Neither route guarantees that the edited or introgressed plant will retain yield, quality, maturity and stress tolerance. Immune activation can consume resources or trigger unwanted responses, so breeders must evaluate agronomic performance alongside disease scores.
How reliable are plant protein predictions today?
They are useful for prioritization, but experimental structures remain scarce. A 2024 review in Protein and Peptide Letters reported that fewer than 1% of protein sequences in most plants have experimentally determined three-dimensional structures. For Arabidopsis thaliana, the figure was 1.4% of protein sequences. By contrast, AlphaFold-predicted models covered 65% of soybean UniProt protein sequences in the review’s cited analysis.
That coverage changes what researchers can attempt: they can inspect thousands of candidate proteins instead of waiting for each one to be solved experimentally. Coverage is not the same as confidence, however. Flexible regions, multi-protein assemblies, unusual ligands and alternative conformations can be modeled inaccurately. A plausible picture of a binding pocket is a hypothesis, not a measurement of binding affinity.

Other AI systems extend the toolkit. Reviews identify AlphaFold, RoseTTAFold, Chai-1 and Boltz as relevant structure-prediction tools for plant research. Prediction systems can also classify likely resistance proteins. PlantDRPpred reached an AUROC of 0.98 on its reported validation set in a 2025 Proteomics study. A separate 2026 Applied Soft Computing article reported CMB-SSPNet accuracies of 90.39% and 90.00% on two vegetable-protein datasets and 90.89% on a cucumber dataset.

What must scientists validate after an AI prediction?
Validation has to move from the computer model to the plant and then to realistic production conditions. A responsible pipeline includes several distinct checks:
- Biochemical binding: test whether the edited receptor binds the intended microbial peptide or ligand and still associates with its co-receptor.
- Cellular signaling: measure early immune outputs, such as receptor-complex formation and downstream defense signaling, while checking for inappropriate activation without the pathogen signal.
- Whole-plant resistance: challenge independent edited lines with the target bacterium and compare disease development with unedited controls.
- Pathogen breadth: test multiple strains and field isolates, not only the strain used to design the edit.
- Crop performance: record yield, maturity, quality, fertility and responses to heat, drought and other stresses.
- Environmental and regulatory assessment: evaluate stability across locations and seasons and meet the rules that apply to the editing method and crop in each jurisdiction.
These stages matter because immune receptors operate in a network. A change that improves flg22 binding could interfere with receptor trafficking, signaling balance or interactions with beneficial microbes. Only experiments in the intended crop background can reveal those effects.
Is broader immune recognition better than targeting one pathogen?
Broader recognition is generally more durable because it may detect a conserved feature shared by many pathogen strains. The FLS2–flg22 system illustrates that goal: researchers are interested in receptor variants that recognize bacterial flagellin patterns rather than only one laboratory isolate.

However, “broad” does not mean universal. Bacteria can alter recognized epitopes, suppress host signaling or use different infection routes. Jeff Dangl of the University of North Carolina, Chapel Hill, warned that “there’s no magic bullets … these are co-evolving systems.” An edit that protects against today’s strains can lose value if pathogen populations shift, so resistance management must include surveillance and, where practical, combinations of receptors or complementary agronomic measures.
How quickly could this reach farmers?
AI screening can compress the early discovery stage from a very large list of sequence variants to a manageable set of candidates. It cannot remove the time required to create stable lines, conduct replicated pathogen trials, assess yield and quality, complete regulatory reviews and multiply seed.
The reports underlying this topic establish a promising research direction, not a commercial product or approved treatment. They do not establish durable field resistance, yield gains or regulatory approval. Real deployment would require edited receptors to work in the target crop’s genetic background, across pathogen strains and environments, with monitoring for pathogen evolution around the engineered recognition site.
For farmers, the practical implication is that AI-designed immunity is not yet a substitute for an available disease-management program. For breeders and researchers, it is a way to make receptor discovery more systematic and to test natural diversity that conventional screening might miss.

- Model error: the predicted contact geometry may be wrong, especially for flexible proteins or transient complexes.
- False-positive candidates: a residue may correlate with resistance but not cause it; editing it alone may have no effect.
- Trade-offs: stronger basal immunity can reduce growth, fertility or stress tolerance.
- Pathogen escape: mutations in the recognized microbial signal can defeat a narrowly tuned receptor.
- Background effects: the same receptor allele can behave differently in another crop variety because of interacting genes.
- Validation gaps: results from a growth chamber or one bacterial strain may not predict performance in fields with mixed stresses and diverse pathogen populations.
Researchers reduce these risks by testing multiple independent edits, retaining appropriate unedited controls, measuring both resistance and agronomic traits, and repeating challenges with genetically diverse pathogens.

What should readers conclude about protein-prediction AI and crop immunity?
Protein-prediction AI makes a difficult biological search more tractable: it can compare receptor interfaces at scale, connect wild-plant diversity to specific amino acids and prioritize edits for laboratory testing. The strongest near-term value is discovery and experimental design.
The decisive evidence still comes from plants. Until edited receptors show stable protection across strains, environments and crop backgrounds without unacceptable yield costs, the technology remains an early proof of concept rather than a ready-to-buy solution. Its promise lies in combining structural prediction with breeding, gene editing, pathogen biology and long-term field monitoring.
Frequently Asked Questions
Can AlphaFold make a crop disease-resistant on its own?
No. AlphaFold3 can propose how proteins and microbial signals may fit together, but it does not edit a genome or demonstrate resistance. Scientists must create candidate lines and test them with pathogens in controlled experiments and field conditions.
Why compare wild relatives with domesticated crops?
Wild populations usually contain more allelic diversity because they were not selected for a narrow set of agricultural traits. That diversity can expose receptor versions or amino-acid changes that domestication reduced or discarded.
What is the difference between a PRR and an NLR receptor?
PRRs such as FLS2 sit at the cell surface and detect common microbial patterns, while NLRs generally act inside the cell to detect pathogen effectors or changes caused by infection. Both receptor classes can contribute to immunity, but their structures and signaling tests are not interchangeable.
Could an immune edit harm crop yield?
It could. Constitutive or overly strong defense signaling may divert energy from growth or reproduction, and the effect can depend on the crop’s genetic background and environment. Yield, quality and stress tolerance therefore have to be measured alongside disease resistance.
How will scientists know whether pathogens are escaping the engineered receptor?
They need repeated surveillance of pathogen populations and resistance tests against new isolates over time. A change in the recognized microbial epitope, combined with declining field performance, would signal that the receptor should be combined with other resistance genes or replaced.
