Protein structure prediction starts with an amino-acid sequence and estimates the three-dimensional shape it may fold into. Protein design starts with a goal—such as a target shape, binding interface, or function—and searches for new structures and sequences that could meet it. The two are complementary: design systems propose candidates, while prediction systems help evaluate them. Neither a generated design nor a confident predicted structure proves that a protein will work in an experiment.
What is the difference between protein design and protein structure prediction?
The key difference is the direction of the problem. Prediction asks, “Given this sequence, what structure is likely?” Design asks, “Given this structural or functional goal, what protein sequence and structure might achieve it?” Prediction estimates; design searches and generates.
A protein’s sequence is a chain of amino acids. Its structure is the three-dimensional arrangement that chain adopts. In structure prediction, the sequence is the starting input and the estimated structure is the output. In design, the starting point may be a desired fold, a binding surface, a catalytic feature, or a set of geometric constraints; the output is one or more candidate proteins to investigate.
This distinction matters because the two tasks need different evidence of success. A predictor can be judged by how accurately it estimates known structures and how well-calibrated its confidence is. A designed protein must meet its design constraints and also prove useful in practice: it may need to fold, remain stable, be expressible, bind selectively, or perform a measured activity.

How does an AI protein-design workflow work?
Most design workflows are loops, not one-shot predictions. Researchers define a goal, generate candidate structures, assign sequences to those structures, use predictors and filters to narrow the candidates, and then test selected proteins experimentally.
- Specify the goal and constraints. The target might be a binder interface, catalytic motif, oligomeric geometry, solubility goal, or desired fold. Constraints define what a candidate must preserve or achieve.
- Generate candidate structures. A generative model such as RFdiffusion can propose protein backbones or constrained assemblies. The Institute for Protein Design describes it as a generative design tool for creating novel structures, including monomers, oligomers, and binders. Institute for Protein Design software
- Design amino-acid sequences for those structures. ProteinMPNN performs inverse folding: it takes a structure or backbone and proposes amino-acid sequences likely to fold into it. This supplies candidate sequences for a generated shape; it does not by itself establish that the protein will fold or function in a real setting. Institute for Protein Design software
- Predict and filter. Structure-prediction systems can estimate whether a proposed sequence is compatible with the intended fold, and whether an interface or motif appears plausible. Researchers can rank candidates using confidence, geometry, diversity, novelty, and task-specific developability criteria. A 2024 review discusses prediction networks as components in design workflows, rather than treating prediction and design as mutually exclusive model categories. Wang, Watson, Lisanza et al., “Protein Design Using Structure-Prediction Networks”
- Test the strongest candidates. Selected proteins must be produced and evaluated in suitable biochemical or cellular assays. Experimental results determine whether a candidate has the desired activity, selectivity, stability, or other real-world property.
The cycle can return to an earlier step: a failed assay may prompt a different structural constraint, a new backbone, or another sequence. The model-generated candidates are hypotheses to test, not finished products.
What does RFdiffusion do that a structure predictor does not?
RFdiffusion is a generative system: it proposes protein structures or assemblies to satisfy a design task. A conventional structure predictor instead estimates a structure for a sequence supplied to it. The roles can meet in one pipeline, but they are not interchangeable.

By contrast, a prediction system answers a compatibility question about a sequence or complex: what structure does the input appear likely to adopt? That answer can help assess a generated candidate, but it does not turn the predictor into a generator automatically. A 2024 review explains that prediction networks can be repurposed for design using approaches such as activation maximization, inpainting, and denoising diffusion. So “prediction model” and “design model” describe a model’s role in a workflow, not always a permanent boundary between software types. Wang, Watson, Lisanza et al.
How does ProteinMPNN fit into protein design?
ProteinMPNN is an inverse-folding tool. It starts with a supplied backbone or structure and proposes sequences that are likely to fit that structural arrangement; it is not the same step as generating a new backbone or predicting the final experimental behavior of a protein.
In a common workflow, a generative model proposes a backbone, ProteinMPNN designs one or more sequences for it, and a structure predictor checks whether those sequences plausibly recover the intended fold. The Institute for Protein Design describes ProteinMPNN as quickly generating sequences likely to fold into an input structure and reports about one second for sequence generation in its software description. That timing is implementation- and hardware-dependent, not a promise for every run. The page cites the 2022 ProteinMPNN paper. Institute for Protein Design software

Inverse folding addresses one important design question—what sequence may suit this backbone? It does not settle whether the sequence will express well, stay soluble, avoid aggregation, bind the intended partner, or show the desired activity. Those are separate filters and experimental questions.

Does AlphaFold design proteins or only predict their structure?
AlphaFold is best known as a structure-prediction system: given sequence information, it estimates protein structure. But that does not mean it can only appear in prediction workflows. Research has repurposed AlphaFold and RoseTTAFold representations or processes as components in generative design methods, including activation maximization, inpainting, and diffusion-based approaches. 2024 review of structure-prediction networks in design
The useful distinction is between a model’s original or common task and the role it plays in a particular method. A predictor used to score or guide candidate generation is serving as a design component, but a structure estimate from that predictor is still not experimental evidence that the candidate works. The Institute for Protein Design describes RoseTTAFold as predicting structures from amino-acid sequences, while separately describing its RFdiffusion and ProteinMPNN tools for design-related tasks. Institute for Protein Design software
How do prediction and design differ in their inputs and outputs?
Prediction generally begins with a sequence and returns an estimated structure and confidence. Design begins with a goal or constraints and returns a collection of candidate sequences, structures, or both. The table summarizes the distinction; exact inputs and outputs depend on the particular model and task.
| Question | Structure prediction | Protein design |
|---|---|---|
| Starting point | An amino-acid sequence; some systems can also use templates, alignments, ligands, or partner chains. | A desired fold, motif, interface, scaffold, function, or other constraints. |
| Main operation | Estimate the structure a given sequence may adopt. | Search for candidate structures and/or sequences that could satisfy a goal. |
| Typical output | A predicted structure and confidence information. | One or more candidate structures, sequences, or both. |
| Use of evolutionary information | Often uses information from homologous sequences. | De novo design seeks novelty and may use little or no direct homolog information. |
| What evaluation must establish | Structural accuracy and how much confidence to place in the estimate. | Constraint satisfaction and candidate quality, plus eventual experimental performance. |
This is a comparison of task categories, not a claim that every software package follows exactly the same input format. Some newer systems span multiple roles. Can a high-confidence predicted structure prove a designed protein works?
No. A high-confidence structural prediction is computational evidence that a sequence may adopt a particular structure; it is not proof of folding in a cell-free or cellular environment, biochemical activity, selectivity, expression, stability, or safety.
Static structural estimates also cannot capture every reason a candidate could fail. Relevant issues include protein dynamics, aggregation, kinetic barriers to folding, incorrect oligomerization, or behavior that depends on the assay. Reviews of protein design and function optimization emphasize that improved machine-learning methods can raise design success without removing the need for experimental validation. Listov, Goverde, Correia, Fleishman et al., “Opportunities and challenges in design and optimization of protein function”
For that reason, confidence is best used as one filter among several, not as a pass/fail certificate. A candidate still needs tests suited to its intended use: structural or biophysical checks for folding and stability, and functional assays for the activity or binding behavior it was designed to achieve.

How should you compare success in prediction with success in design?
The success criteria overlap, but design has more to prove. A plausible predicted fold is useful, yet a designed protein must also satisfy the constraints that motivated its creation and demonstrate the desired property outside the model.

- For prediction: assess structural accuracy against an appropriate reference and interpret confidence in context.
- For design: check whether the candidate meets geometry or motif constraints, and whether a set of candidates has adequate diversity and novelty.
- For both: use structural plausibility as evidence rather than a substitute for the question being asked.
- For experimental use: measure relevant properties such as expression, stability, specificity, and activity with suitable assays.
There is no single score that answers every design question. A binder, enzyme, and oligomer may need different constraints and assays. The design-and-optimization review describes the broader opportunities and challenges involved in moving from designed structures to functional proteins. Nature Reviews Molecular Cell Biology, 2024
Where do Rosetta and newer model ecosystems fit?
Some tools are narrowly associated with one task, while broader ecosystems include separate components for prediction, design, inverse folding, and remodeling. Rosetta Commons describes its software as supporting structure prediction, design, and remodeling; its Foundry project explicitly separates design, inverse folding, and folding model classes. Rosetta Commons software download RosettaCommons Foundry
This broader view avoids a common false choice: the practical question is not whether a team uses “prediction” or “design” software, but which step each tool performs and what evidence is still missing. A design system can generate a candidate, a sequence-design system can fit a sequence to a backbone, and a predictor can test structural plausibility—all before experiments establish whether the protein achieves its intended function.

Frequently Asked Questions
What does de novo protein design mean?
It means creating a protein candidate without simply copying a known natural protein sequence or relying on a close homolog as the direct starting point. In practice, a de novo workflow can still use learned patterns from existing protein data; novelty of the candidate does not mean the design process is disconnected from prior knowledge.
Can AI design a protein for a specific target?
AI methods can generate candidates around goals such as a binder interface or a catalytic motif, but a target-specific computational design is not a demonstrated binder or catalyst until tested. The relevant evidence is an assay measuring the intended interaction or activity, not just a plausible model.
Is ProteinMPNN a structure prediction tool?
Its principal role is inverse folding: proposing amino-acid sequences compatible with a provided structure. That differs from taking a sequence and estimating its structure, although prediction tools may be used afterward to evaluate the resulting sequence.
Why do designed proteins fail even when the model looks good?
A predicted static structure may not reflect dynamics, aggregation, folding kinetics, oligomerization, or the conditions of the assay. A model can therefore support structural plausibility while leaving critical biological and biochemical behavior unresolved.
