AI helps scientists search vastly larger chemical and materials spaces than manual methods can handle. It predicts properties, ranks molecules or structures, proposes new candidates, plans syntheses, and selects the next experiment. The most dependable approach is a closed loop: scientists define the objective and safety constraints, models prioritize options and quantify uncertainty, automated or high-throughput instruments run experiments, and the measured results update the model.

That loop can reduce wasted synthesis and testing, but an AI score is not evidence that a medicine works or a material can be manufactured. Experimental validation, independent reproduction, toxicology, regulatory review, process scale-up, and expert judgment remain essential.

What does AI do in scientific discovery?

AI is useful wherever scientists must choose among more possibilities than they can test directly. Machine-learning, graph, language, physics-informed, and generative models learn relationships between structures, conditions, measurements, and outcomes. They then estimate what has not yet been tested or recommend which test should happen next.

The U.S. Food and Drug Administration defines artificial intelligence as a machine-based system that, for human-defined objectives, makes predictions, recommendations, or decisions that influence real or virtual environments. In discovery, the human-defined objective might be inhibiting a disease target while avoiding toxicity, or producing a film with a specified conductivity and stability at an acceptable cost.

A practical AI discovery system usually performs five linked jobs:

  • Representing knowledge: converting structures, spectra, images, papers, protocols, and experimental records into data a model can use.
  • Predicting outcomes: estimating activity, selectivity, stability, toxicity, conductivity, mechanical strength, or other properties.
  • Generating candidates: proposing molecules, crystal structures, compositions, formulations, or processing conditions that satisfy several constraints at once.
  • Choosing experiments: balancing promising predictions with uncertain areas where a measurement could teach the model something important.
  • Learning from results: feeding successes, failures, and uncertainty back into the next design cycle.

The value is not merely a faster computer search. It is the ability to connect prediction, generation, and physical measurement into an adaptive workflow instead of running a fixed list of experiments.

How is AI used in drug discovery?

In drug discovery, AI narrows biological hypotheses and chemical choices before expensive synthesis, assays, and animal studies. It supports target selection, virtual screening, molecular design, protein analysis, and development decisions, but each prediction must be tested in the relevant biological system.

Understanding diseases and selecting targets

Models can integrate biological measurements, chemical information, and scientific literature to prioritize disease mechanisms and therapeutic targets. Knowledge graphs connect entities such as genes, pathways, phenotypes, compounds, and publications; machine learning can identify associations that are difficult to see in isolated databases. Explainable-AI methods can show which features or evidence influenced a ranking, helping researchers decide whether a proposed mechanism is biologically credible.

A high-ranked target is a hypothesis, not a validated treatment opportunity. Scientists still need evidence that changing the target affects disease biology, that the target is accessible to a drug or biologic, and that the intervention can be made selective enough to avoid unacceptable effects.

Virtual screening and property prediction

Virtual-screening models rank compounds for likely activity before they are synthesized or placed in an assay. Other models estimate selectivity, solubility and related physicochemical properties, pharmacokinetics, and toxicity. A team can therefore remove many obviously weak candidates and reserve laboratory capacity for a smaller, more diverse set.

Prediction quality depends on whether the training data represent the intended chemical and biological space. A model trained mostly on one assay, one protein family, or previously popular scaffolds may appear accurate in retrospective tests yet fail on genuinely new chemistry. Researchers should inspect uncertainty, applicability domain, assay conditions, and external validation rather than treating a confidence score as a guarantee.

Generating new molecules

Generative models propose molecular structures that may satisfy several goals simultaneously, such as target activity, selectivity, acceptable exposure, synthetic accessibility, and low toxicity. The design problem is usually multi-objective: improving one property can worsen another, and a mathematically valid structure may be unstable, impractical to synthesize, or unsafe.

Modern workflows generate candidates, filter them with property and constraint models, check novelty and synthetic routes, and then select a small experimental batch. Reviews of molecule generation describe experimentally validated workflows, while also noting that realistic endpoints and generalization beyond known chemistry remain difficult. The decisive evidence is measured activity and safety, not the fact that a model produced an attractive structure.

Predicting protein structures and interactions

Structure-prediction and protein-design models can suggest binding sites, protein complexes, interfaces, and biologic designs. These hypotheses help choose mutations, prioritize docking experiments, or design constructs for laboratory testing. Structural plausibility does not establish binding affinity in a living system, therapeutic efficacy, immunogenicity, or a workable manufacturing process.

Supporting development and regulation

AI is appearing beyond discovery, including nonclinical studies, clinical development, postmarketing work, and manufacturing. The FDA reported more than 500 submissions containing AI components from 2016 through 2023 and is developing risk-based guidance for regulatory decision support. The relevant question for a submission is not whether AI was used, but whether the system is fit for its intended purpose, appropriately validated, documented, monitored, and controlled.

How does AI find new materials?

Materials discovery uses AI to connect composition, structure, processing conditions, and measured performance. Instead of testing every possible combination, researchers predict promising regions, design candidates backward from a desired specification, and use experiments to correct the model.

Predicting properties and performing inverse design

Graph and foundation models can estimate stability, conductivity, mechanical behavior, optical response, and other properties from a material’s composition or structure. In inverse design, the scientist supplies a target—such as a conductivity range, a band-gap window, a strength-to-weight requirement, or a degradation limit—and the system searches for structures likely to meet it.

Inverse design must include constraints that are easy to overlook in a spreadsheet: phase stability, availability of elements, toxicity, processing temperature, moisture sensitivity, defect tolerance, and compatibility with existing equipment. A candidate that scores well in a model but cannot be deposited, sintered, handled, or scaled is not a useful discovery.

Mining papers and laboratory records

Language models and information-extraction systems turn papers, databases, patents, and experimental notebooks into searchable data. They can identify compositions, processing recipes, measurement conditions, and reported performance that would otherwise remain trapped in unstructured text.

Data provenance determines whether this advantage is real. Records need consistent units, clearly defined sample and test conditions, links to the original source, and enough context to distinguish a failed experiment from a missing measurement. Including negative results prevents a model from learning that only successful recipes exist. Standard formats and traceable metadata make it possible to reproduce a reported result and to detect when two studies used incompatible definitions.

Optimizing synthesis and processing

AI can propose reaction or processing routes and select temperatures, pressures, compositions, deposition rates, or other controllable settings. Bayesian optimization is useful when experiments are expensive and the number of adjustable variables is large: the model chooses conditions that balance the best predicted performance with experiments that reduce uncertainty.

A National Laboratory study describes Bayesian optimization with in-situ feedback for zinc-titanium-nitrogen thin-film nitrides. The principle applies broadly: measurements taken during deposition or processing update the model before the next run, reducing the need to execute a large, predetermined grid of conditions.

What is an autonomous laboratory?

An autonomous laboratory combines prediction software, robotic instruments, measurement systems, and an algorithm that chooses the next experiment. It is not a robot operating without scientific supervision; people define objectives, allowable actions, safety interlocks, and stopping rules.

How the closed loop works

  1. Set the objective and constraints. Define the property to optimize, acceptable uncertainty, forbidden materials or conditions, budget, throughput, and safety limits.
  2. Assemble prior knowledge. Load validated measurements, literature data, simulations, instrument capabilities, and known failures with their provenance.
  3. Train or configure the model. Use a suitable predictor or surrogate model and check calibration on held-out data rather than relying on training accuracy.
  4. Select the next experiment. An acquisition rule weighs predicted performance against uncertainty, diversity, and practical feasibility.
  5. Execute and measure. Robots prepare samples or run instruments; sensors record the actual conditions, not just the requested settings.
  6. Update and audit. Results, including failed or contaminated runs, are added to the data set. The system records model versions, decisions, and instrument status before continuing.

NIST’s CAMEO system is an example of this pattern. It combines prior knowledge of X-ray diffraction theory and phase-map physics with prediction and uncertainty to choose experiments, run measurements, and update its decisions. NIST says one cycle can take from seconds to tens of minutes, depending on the experiment and instrumentation.

What the A-Lab result shows

The autonomous materials platform known as A-Lab combined ab initio calculations, historical literature data, machine learning, natural-language recipe generation, robotics, X-ray diffraction, and active learning. In 17 days of continuous operation, it realized 36 compounds from 57 targets. That figure demonstrates the potential of an integrated loop under defined operating conditions; it is not a universal success rate for autonomous materials research.

Does AI make drug and materials discovery faster or cheaper?

AI can reduce the number of low-value experiments and increase the information gained from each run, which may shorten some discovery cycles. Savings are not automatic: building reliable data pipelines, validating models, integrating instruments, and investigating failures can require substantial time and capital.

Potential advantage Where it helps What can erase the advantage
Fewer experiments Ranks compounds or conditions before synthesis and testing Biased data, poor calibration, or a narrow applicability domain
Higher information per run Chooses experiments that combine promising outcomes with uncertainty reduction Instruments that cannot execute the proposed conditions or measure the target reliably
Broader search Generates structures outside familiar examples and explores large composition spaces Unrealistic, unstable, or unsynthesizable candidates
Shorter iteration cycles Automated preparation and in-situ measurements update the model immediately Slow sample handling, calibration problems, bottlenecks in analysis, or safety reviews
Lower long-term cost Reduces repeated manual screening after a validated workflow is established Up-front automation, data curation, maintenance, and independent confirmation costs

For a fair comparison, measure wall-clock time to a reproducible result, cost per validated hit, failure rate, diversity of successful candidates, and the amount of expert labor required. A model that produces many proposals but few reproducible experiments may be less efficient than a smaller, interpretable model.

What are the main risks of AI-designed drugs and materials?

The central risk is confusing computational plausibility with physical or clinical truth. Risks arise from data, models, experiments, deployment, and downstream use.

  • Data leakage and weak ground truth: a model may appear accurate because test examples resemble training data, labels are noisy, or only successful experiments were recorded.
  • Distribution shift: performance can collapse for a new target, scaffold, composition, instrument, patient population, or processing regime.
  • Uncalibrated uncertainty: a confident prediction can be wrong when the candidate lies outside the model’s experience.
  • Hidden trade-offs: optimizing potency, conductivity, or another headline metric can worsen toxicity, stability, manufacturability, cost, or environmental impact.
  • Automation and safety failures: a robot can repeat a bad instruction quickly unless limits, interlocks, contamination checks, and human escalation are built in.
  • Reproducibility problems: undocumented preprocessing, changing model versions, missing negative results, and inconsistent protocols make results hard to repeat.
  • Regulatory and security concerns: AI components used in development or manufacturing need traceability, validation, access controls, monitoring, and a documented rationale for their intended use.

In drug work, additional biological testing is required for off-target effects, pharmacokinetics, toxicology, formulation, and clinical benefit. In materials work, independent synthesis, phase confirmation, durability testing, energy and resource use, and scale-up can overturn an attractive laboratory result.

How should scientists compare AI discovery approaches?

Compare the complete workflow, not just a model’s benchmark score. The following questions expose whether an approach is likely to deliver a reproducible result.

Criterion Questions to ask
Data quality and provenance Are labels, units, protocols, failed runs, and source records complete and traceable?
Predictive performance Is accuracy reported on genuinely external data, with calibrated uncertainty and appropriate metrics?
Generalization Does the method work beyond known chemistry, materials families, targets, instruments, or processing windows?
Experimental hit rate How many proposed candidates produce the claimed result under independent measurement?
Interpretability and domain knowledge Can experts inspect why a candidate was selected and impose chemical or physical constraints?
Throughput and integration Can the software control or communicate with the available instruments and capture actual conditions?
Safety and scale-up Are hazards, waste, supply constraints, manufacturing routes, and regulatory requirements included early?
Reproducibility Are data, protocols, model versions, and decision logs sufficient for another team to repeat the work?

Drug-discovery reviews have warned that reproducibility crises, weak ground truth, and insufficient human intervention can limit claims of acceleration. Materials reviews highlight the same issues along with generalizability, standardized data, experimental validation, and energy efficiency.

  1. Write the objective numerically. Specify the desired activity, toxicity ceiling, stability window, conductivity, strength, cost, safety condition, or sustainability requirement.
  2. Separate hard constraints from preferences. Mark conditions that make a candidate unacceptable, such as a prohibited element, a hazardous reagent, an impossible temperature, or an unacceptable off-target effect.
  3. Audit the data. Check provenance, missingness, duplicates, label definitions, units, batch effects, assay or instrument conditions, and the presence of negative results.
  4. Choose a model appropriate to the evidence. Start with a transparent baseline; add generative, graph, language, or physics-informed methods only when they address a defined limitation.
  5. Quantify uncertainty. Use uncertainty estimates and applicability checks to identify predictions that need confirmation rather than presenting a single score as fact.
  6. Apply expert and physical filters. Remove candidates that violate chemistry, biology, physics, safety, supply, or synthesis constraints before ordering experiments.
  7. Run the smallest informative batch. Select experiments that can distinguish competing hypotheses and improve the model, preferably with automated or high-throughput measurement.
  8. Record failures as data. Capture the actual recipe, deviations, instrument state, contamination, and reason for failure; do not keep only successful runs.
  9. Update and challenge the model. Refit with new measurements, test on an external holdout, and deliberately probe regions where uncertainty is high.
  10. Reproduce before scaling. Repeat promising results independently, then complete toxicology, durability, manufacturability, regulatory, and scale-up testing appropriate to the application.

Can AI invent a medicine or material by itself?

No. AI can generate a novel proposal and help prioritize it, but invention in the scientific and practical sense requires a chain of evidence: the structure must be made, measured, reproduced, and shown to meet the intended performance and safety requirements. For a drug, that chain extends through nonclinical and clinical development; for a material, it includes robust processing, durability, supply, and scale-up.

The strongest role for AI is therefore collaborative. Scientists define meaningful objectives, recognize implausible outputs, design controls, interpret unexpected measurements, and decide when evidence is sufficient to move forward.

Frequently Asked Questions

What data should a small laboratory collect before training an AI model?

Start with machine-readable records for every sample or experiment: identity, preparation steps, instrument settings, environmental conditions, measurement uncertainty, operator or batch information, and the exact definition of success. Preserve raw files and failed runs alongside derived values so a future model can distinguish a true negative from a missing or unusable measurement.

Which AI method is best for a new discovery project?

There is no universal winner. A simple, well-calibrated baseline may be preferable when data are scarce; generative or foundation models become more useful when the project has enough diverse, consistently labeled examples and a clear way to validate new proposals. Choose by the decision you need to improve and by whether the method can connect to your available experiments.

How can researchers prevent an autonomous laboratory from making unsafe decisions?

Use hard software limits, hardware interlocks, approved chemical and process inventories, contamination checks, human approval for exceptional conditions, and automatic shutdown rules. Keep a complete decision log and require a qualified scientist to review model changes before they control new classes of experiments.

What counts as a successful AI discovery result?

A success is a reproducible candidate that meets the predefined objective under independently measured conditions and remains acceptable after safety, durability, manufacturability, or regulatory checks. The number of generated ideas or the accuracy of an internal benchmark is not, by itself, a discovery.
