Bat guano can affect indoor air quality when contaminated dust is stirred up and inhaled. The main documented concern is histoplasmosis, an infection caused by breathing spores of the fungus Histoplasma. That does not mean every deposit contains the fungus or that every exposure causes illness. Avoid making dust; leave large, dusty, or difficult-to-isolate accumulations to qualified remediation professionals.
How bat guano can affect indoor air
Histoplasma is a fungus found mainly in soil in the central and eastern United States, including areas around the Ohio and Mississippi River Valleys. It may occur elsewhere where environmental conditions are suitable. Large accumulations of bat or bird droppings can support its growth in soil or other material. Bats, unlike birds, can become infected and excrete the fungus in their droppings.
The exposure concern is airborne dust: disturbing contaminated guano or soil can release microscopic spores that a person may inhale. In a 2019 camp outbreak report, CDC/NIOSH investigators linked illness to bat guano on tables and soil; they said it likely became airborne during camp activity or cleanup. That case supports the dust-disturbance mechanism, but it does not measure ordinary household air concentrations or establish risk for a particular home.
The fungus cannot be seen with the naked eye and is unevenly distributed. A bat, a few pellets, or a musty smell does not establish fungal contamination. Conversely, not seeing guano does not prove the fungus is absent from the environment. For suspected contaminated material, NIOSH advises: “The safest approach is to assume that the material contains Histoplasma.”

What illness to watch for after possible exposure
Many people exposed to Histoplasma never develop symptoms. When illness occurs, common symptoms include fever, cough, and fatigue; NIOSH says they usually appear 3 to 17 days after inhaling spores. Symptoms alone cannot diagnose histoplasmosis. If someone becomes ill after a plausible exposure, seek medical evaluation and tell the clinician about the guano or dust exposure.
CDC identifies people with HIV/AIDS, organ-transplant recipients, people taking medicines such as corticosteroids or TNF inhibitors, adults older than 55, infants, and people exposed to large amounts of fungus as groups at higher risk of illness or severe infection.

Decide whether to handle the cleanup or call a professional
There is no universal household amount that separates a safe do-it-yourself cleanup from professional work in the federal guidance. Make the decision based on the amount and location of guano, whether cleanup would disturb dust, whether people can be kept away, and whether the work area can be isolated.

How professionals should approach removal
NIOSH recommends assessing the amount and location of material, building condition, weather, and proximity of people, while restricting access to the work area. If removal is needed, the material should be carefully wetted to reduce airborne dust, then collected in a secure container for immediate disposal; industrial vacuuming with a high-efficiency filter is another described remediation method. The area should be visually checked for residual dust or debris after removal.

NIOSH’s instruction is direct: “Avoid shoveling or sweeping dry, dusty material.” Wetting reduces the chance of creating airborne dust; it is not a claim that the fungus has been disinfected or made harmless.
Respirators and other protective equipment
NIOSH says respirators used for this work must be NIOSH-approved and properly selected and used. An N95 filtering facepiece is one type of particulate-filtering respirator, but NIOSH describes disturbing or cleaning large accumulations as high-risk work and recommends considering a higher level of respiratory protection, such as a loose- or tight-fitting powered air-purifying respirator (PAPR) or a full-facepiece respirator with 100-series filters. Gloves, eye protection, disposable clothing, and shoe coverings may also be appropriate to the conditions.

A consumer N95 alone is not a reason to attempt extensive cleanup. Respirator selection depends on the job, and protective equipment does not replace a site-specific plan or professional handling when the accumulation is large or difficult to control.

Waste disposal
Follow state and local requirements for removal, transport, and disposal. NIOSH notes that some jurisdictions classify potentially contaminated material as infectious waste, so remediation firms may need to coordinate with landfill operators or other authorized disposal facilities.

Disinfectants
NIOSH says no EPA-approved products are registered specifically as soil disinfectants or as effective against Histoplasma. Do not rely on household disinfectant or bleach as a proven way to make contaminated guano or soil safe. NIOSH also says formaldehyde, used in some past outbreak settings, is not recommended because it can cause health problems.
Environmental sampling
Routine environmental sampling is not recommended. Because the fungus is unevenly distributed, a negative sample does not establish that it is absent or was absent during an earlier exposure. Targeted testing may be useful in some outbreak investigations if results could change public-health recommendations.
What the available numbers do—and do not—tell you
NIOSH reports that Histoplasma spores are 1–5 µm in diameter. It also says approximately one-third of histoplasmosis outbreaks in the United States are work-related, while outbreak-related cases make up about 5% of overall known cases. These are population-level figures, not estimates of the risk to an individual household or a measurement of indoor air in a guano-contaminated home.
