If you sell through more than one e-commerce platform in India, assign each account, order, warehouse and invoice to the correct GSTIN, then reconcile platform sales, returns, fees and TCS against your books and returns every settlement cycle. Decide your registration route before listing: the ordinary threshold exemption may not be available when you sell through an electronic commerce operator required to collect tax at source under section 52, although eligible goods sellers may have other routes. This checklist reflects official material available on 25 October 2026; notifications and requirements can change, so confirm current rules before onboarding or filing.

Do I need GST registration to sell on multiple e-commerce platforms?

It depends on the kind of supply, how you sell, and whether an electronic commerce operator (ECO) involved in the sale is required to collect tax at source (TCS) under section 52 of the CGST Act. The Central Board of Indirect Taxes and Customs (CBIC) says the relevant registration requirement applies when the supply is made through an ECO required to collect section 52 TCS; it is not a blanket rule for every online sale. Confirm the platform’s status and your eligibility before relying on a threshold exemption.

Route to assess What it means for the seller What to verify
Normal GST registration Register the business and map each selling state, platform account and warehouse to the responsible GSTIN. Applicable registration and state requirements for your actual supplies and locations.
GSTN enrolment for eligible unregistered goods sellers An eligible goods seller operating in one State or Union Territory may use the GSTN enrolment facility instead of assuming ordinary threshold treatment. Current eligibility conditions and platform acceptance. Enrolment is not a general exception for every online seller.
Simplified ECO registration scheme available in 2026 A separate route has additional conditions and should not be treated as automatic registration relief. Exclusive supplies through ECOs, the specified monthly output-tax ceiling, ECO consent to use a warehouse as the principal place of business, biometric Aadhaar authentication and physical verification.

The 2026 simplified scheme’s exact ceiling and detailed eligibility should be checked against current official requirements; do not infer an amount or eligibility from this checklist. The CBIC’s sectoral FAQ states: “The requirement is, however, applicable only if the supply is made through such electronic commerce operator who is required to collect tax at source under section 52 of the CGST Act, 2017.”

How do I apply for registration?

  1. Confirm which route applies and identify the State or Union Territory, platform accounts, selling locations and warehouses involved.
  2. On the GST portal, go to Services → Registration → New Registration.
  3. Complete the application and any applicable authentication or verification requirements. For the simplified 2026 scheme, account for biometric Aadhaar authentication and physical verification.
  4. Keep the registration or enrolment details with your platform-to-GSTIN mapping, and update the mapping when your business locations or selling arrangements change.

How should I set up records when I use several platforms?

Use one controlled invoicing and record-keeping process across platforms, but maintain the required invoice series separately by GSTIN. Assign responsibility for each account and fulfillment location before the first order; otherwise, platform reports can be difficult to reconcile to the correct registration and place of supply.

Map accounts, states and fulfillment locations

Create a working register that links each platform account and seller ID to the responsible GSTIN, business state, warehouse or fulfillment center, and the team member responsible for reconciliation. Include shipping and fulfillment locations in order records so that a dispatch from a shared or different warehouse can be investigated rather than mistaken for a change in seller or registration.

If you use a facility also used by other sellers, each seller should retain documents supporting their use of that facility and maintain the required records. Document the arrangement and the warehouse’s role for each relevant GSTIN. For the simplified 2026 scheme, ECO consent to use the warehouse as the principal place of business is an additional stated condition; do not assume that a general warehouse agreement satisfies that requirement.

Keep the order-to-invoice fields together

For every order, preserve enough information to trace the platform transaction through dispatch, invoice, return, settlement and return filing. A practical record includes:

  • Cancellation, return, refund, replacement shipment and related credit-note details.
  • Dispatch or shipping evidence, settlement reference and TCS shown by the ECO.

Control invoice numbering

Generate a unique invoice series for each GSTIN and financial year. GSTN’s GSTR-1 guidance says: “For a particular GSTIN, there cannot be duplicate invoice series in a particular financial year.” Multiple marketplaces do not justify reusing invoice numbers for the same GSTIN. Configure the invoicing system to prevent duplicate series and retain a clear connection between platform order IDs and issued invoices.

How do I reconcile TCS and marketplace settlements?

Reconcile each platform separately at every settlement cycle, then roll the results into your GSTIN-wise books. A settlement payout is one part of the evidence trail: match the underlying orders, invoices, adjustments, deductions and TCS rather than treating the net deposit as a complete record of sales.

  1. Match orders to invoices and dispatches. Compare platform order reports with invoices and shipping or fulfillment records. Investigate orders with no invoice, invoices without a matching order, and differences in GSTIN or location.
  2. Match cancellations and returns. Tie canceled or returned orders to refunds and, where applicable, credit notes. Track replacements separately so they do not disappear into a net adjustment.
  3. Separate platform charges from sales. Identify commission, logistics, advertising, payment-gateway and other charges as separate settlement items. Keep the platform statement and supporting charge details; do not let deductions obscure the underlying sales and tax records.
  4. Match TCS by operator. Compare TCS reported by each ECO with your GST records and investigate amount or timing differences. Keep the source statement and the period to which each amount relates.
  5. Close the difference log. Record unresolved mismatches, their cause, the responsible person and the correction made. Carry open items into the next close rather than silently adjusting invoice or return totals.

More than one ECO may participate in a transaction. Assess which operator is responsible for TCS transaction by transaction; do not assume that every platform involved in a customer journey collected the same amount or had the same role. Preserve records that show the transaction path and the operator statements supporting your reconciliation.

What GST invoices and returns do online sellers need?

Issue and report invoices according to the seller’s applicable GST obligations, while keeping e-commerce supplies, tax components and adjustments traceable to the records for each GSTIN. The precise forms and filing frequency depend on the seller’s circumstances and current rules, so use the GST portal’s current requirements rather than assuming that all sellers have identical obligations.

Check e-invoicing before issuing invoices

Confirm whether e-invoicing applies to your business under the current threshold and notifications. If it does, integrate the invoice workflow with the Invoice Registration Portal (IRP) so applicable invoices are authenticated and the required IRN and QR data are captured. The National Informatics Centre (NIC) says invoice information is transferred from the e-invoice portal to both the GST portal and e-way bill portal in real time. That transfer does not remove the need to check applicability, preserve your records or reconcile platform activity.

Review GSTR-1 and other periodic filings

Before filing, reconcile platform reports and books to the return data for the relevant GSTIN. Review e-commerce supply reporting, invoice series, taxable values, tax rates and components, place of supply, credit notes and adjustments. Check that platform order IDs lead back to the invoices and that no invoice series is duplicated. Track GSTR-1 and all other periodic returns that apply to your registration.

Keep statutory records and assess annual-return duties

Section 35 requires records relating to production or manufacture, inward and outward supplies, stock, input tax credit (ITC) and output tax. For an online seller, this means the compliance file should connect purchases and inventory to dispatches and sales, and connect sales and adjustments to tax paid and claimed. Annual-return obligations arise under the applicable Rule 80 position; confirm whether they apply to your business and the current deadline rather than assuming an annual filing is required or exempt in every case.

What should I review at month-end and year-end?

Use a repeatable close so that platform data, inventory, tax records and filings agree before a return is submitted. The evidence should be retrievable by GSTIN, platform and period.

Periodic close checklist

  • Reconcile books, inventory, platform sales and returns, TCS statements and GST return data.
  • Review e-commerce reporting in GSTR-1 and confirm the invoice series is unique for each GSTIN.
  • Check output tax, ITC, credit notes and place-of-supply classification.
  • Investigate differences between gross orders, invoices, dispatch records, refunds, platform deductions and net settlement.
  • Save invoices, e-invoice data where applicable, settlement and return reports, TCS statements, shipping records and warehouse documents in an evidence folder.

Annual close checklist

  • Confirm annual-return applicability and deadlines under the current Rule 80 position.
  • Tie annual sales, returns, credit notes, tax paid, ITC, inventory and TCS to year-end books.
  • Archive records according to applicable retention rules and internal controls.

How do I choose a workflow for multiple marketplaces?

A manual process, accounting system or marketplace connector can all be evaluated against the same control needs. Choose based on whether the workflow produces a complete, reviewable trail from platform order through GST return—not merely whether it imports orders.

Control to compare What to verify in the workflow
GSTIN and state coverage Can accounts, warehouses and transactions be assigned to the right GSTIN and state?
Multi-platform activity Can it capture orders, cancellations, returns, refunds and replacements across the platforms you use?
TCS reconciliation Can settlement statements and operator-level TCS be reconciled with an audit trail?
Invoice and tax controls Does it support unique invoice series, HSN/SAC, tax components, place-of-supply logic and credit notes?
E-invoice and e-way bill Where applicable, can it support IRP data and e-way-bill integration, and retain the resulting records?
Inventory and warehouse mapping Can stock, dispatches and fulfillment locations be traced to the transaction and GSTIN?
Review and export Are permissions, change history, exception reporting and data exports adequate for a filing review or audit?
Rule changes Does the provider document support for current notifications and make it possible to verify how updates affect your configuration?

A spreadsheet can be workable only if someone controls access, numbering, version history and reconciliation evidence. A connected system can reduce repetitive entry, but imported data still needs review for missing returns, incorrect GSTIN mapping, duplicate orders or misclassified charges. In either case, retain source platform reports and filing evidence so that the result can be independently checked.

What common mistakes should I prevent?

  • Assuming the ordinary threshold exemption applies online: first establish whether an ECO is required to collect section 52 TCS and whether a specific eligible route applies.
  • Using one invoice series across GSTINs or duplicating a series: control numbering by GSTIN and financial year.
  • Reconciling only the payout: trace gross orders, invoices, returns, fees, refunds and TCS separately.
  • Ignoring warehouse documentation: preserve evidence for each seller’s use of a shared facility and map fulfillment activity to the responsible GSTIN.
  • Assuming e-invoicing applies or does not apply based on an old threshold: verify current applicability and notifications before relying on a prior setup.
  • Filing before resolving data differences: review books, inventory, platform reports and tax records together, document unresolved items and correct supported errors.

Registration exceptions, e-invoice applicability, rates, forms and due dates are notification-sensitive. Check current GST portal, CBIC, GST Council and platform instructions immediately before starting a route or filing a return.

Frequently Asked Questions

Can a GST invoice book replace online filing or statutory records?

No. A physical invoice book can help capture sequential invoice details, but it does not submit GST returns, authenticate invoices through the IRP or replace the records required under section 35. Keep the underlying digital and statutory evidence as well.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

What if a platform report and my TCS record show different periods?

Keep both statements and identify the settlement or reporting period each covers before changing a return figure. The available official guidance requires matching operator TCS to GST records and investigating timing differences; it does not establish one universal correction for every mismatch.

Do all sellers have to file an annual return?

Not necessarily. Annual-return duties and deadlines depend on the current Rule 80 position and the seller’s circumstances, so confirm applicability for the relevant year rather than assuming a universal obligation.

What records should I keep for a shared fulfillment warehouse?

Keep documents showing each seller’s use of the facility, along with records tying relevant stock, dispatches and transactions to the responsible GSTIN. If the simplified 2026 ECO scheme is used, separately verify the stated ECO-consent condition for a warehouse used as the principal place of business.
