chkrootkit and Rootkit Hunter can flag known rootkits and suspicious changes, but neither can prove a Linux system is clean. Their results are leads to verify: signatures can be changed, a rootkit may go undetected, and software running on a compromised host may itself be untrustworthy.

What chkrootkit and Rootkit Hunter check

Both are command-line tools for finding signs of compromise on Unix-like systems, but their stated scopes differ. chkrootkit describes a collection of checks for rootkit indicators, including system-binary checks and separate tests for suspicious process visibility, promiscuous network interfaces, and deleted login or accounting records. Its project also lists named threats and individual tests.

Rootkit Hunter (rkhunter) describes itself as a utility that checks Unix-like computers for known rootkits, other unwanted tools, and changed files. Changed-file checks can be useful indicators, but they do not establish that every system change is malicious—or that every compromise will be detected.

What scanner results can—and cannot—tell you

Known signatures can be evaded

chkrootkit’s FAQ explains that it looks for known signatures in trojaned binaries. An attacker can alter rootkit source code to change those signatures, so failing to find a known signature cannot establish that a file has not been trojaned. A clean scan therefore does not rule out a new or modified rootkit.

Kernel-level threats are a particular concern

In one controlled study of 15 rootkits, chkrootkit did not explicitly identify any tested sample in the study’s outcome summary and did not detect the tested kernel-mode rootkits. Those results apply to that sample set and lab setup, not to every release, distribution, configuration, or rootkit family.

Alerts may be false positives—or ambiguous

The chkrootkit FAQ describes false positives involving short-lived processes, programs binding otherwise unused ports, and suspicious files. A legitimate process may disappear before a check completes, for example, or a legitimate service may use an unexpected port. The study also recorded false positives for Rootkit Hunter. Verify each alert against expected software, processes, ports, files, and trusted package or file baselines rather than treating the scanner’s label as a verdict.

What one comparative study found

The University of Oulu repository study, “Effectiveness of Linux Rootkit Detection Tools”, tested 15 rootkits across multiple tools. Its report counted 75 detection runs: 28 indicated a rootkit or suspicious behavior, four ran abnormally, and 43 matched clean-run results. In that experiment, Rootkit Hunter explicitly detected four of the 15 samples, misidentified two of those detections, produced two false positives in clean runs, and had one abnormal run. chkrootkit produced two potential-rootkit results, had three abnormal runs, and recorded no explicit detections in the outcome summary.

These are study-specific outcomes, not current accuracy rates. The results depend on the tool versions, test samples, configuration, and lab environment; the study’s publication year is not confirmed in the repository material reviewed here. Do not use the counts to rank either tool as universally more accurate or to predict how a current installation will perform.

Why a scan on the live host may not be trustworthy

If an attacker has compromised a machine, system commands and the information they return may also have been altered. chkrootkit’s FAQ answers the question of whether its commands can be trusted on a compromised system with: “Probably not.” It recommends using trusted alternate binaries or mounting the suspect disk on a trusted machine.

For chkrootkit, Debian’s unstable manual documents options for these approaches: -p specifies an alternate command path, and -r specifies a mounted root directory. The manual identifies Debian package version 0.59-2 and was updated in 2026. Check the manual for the version installed on your system before relying on option behavior. The sources considered here do not establish an equivalent offline workflow for Rootkit Hunter.

How to respond to a warning

  1. Record the exact finding. Note the reported path, process, module, port, or file, along with the time and scanner output. Avoid dismissing it based only on its category or name.
  2. Check it against trusted expectations. Determine whether the process, service, file, or network behavior is expected for this host. Where possible, compare files and packages with trusted baselines rather than relying solely on commands from a host you suspect is compromised.
  3. Do not silence uncertainty with blanket exclusions. The chkrootkit FAQ cautions that ignoring suspicious files and directories can impair detection. Investigate a specific alert before excluding it.
  4. Move analysis to a trusted environment if root compromise is plausible. Use known-good tools from another machine; for chkrootkit, the documented alternate-command and mounted-root options may help. Preserve relevant evidence rather than assuming a scanner can clean or certify the system.
  5. Escalate consequential incidents. If the host is business-critical, or credentials or sensitive data may be exposed, seek incident-response expertise. A local scan is only one input to that investigation.

Choosing between the tools

Neither tool is a substitute for trusted forensic analysis. chkrootkit’s documented checks make its focus on known signs and system anomalies relatively explicit; Rootkit Hunter’s stated scope also includes unwanted tools and changed files. Choose based on the checks and workflow you need, and consult the documentation for the installed release. Running both may provide additional indicators, but agreement between two local scanners still does not certify a host as uncompromised.
