Installing an MCP (Model Context Protocol) server has two parts: choose a server and transport, then configure the AI client or host that will launch or connect to it. Local servers normally use standard input/output (stdio); remote servers use HTTP (and sometimes SSE). The exact file, settings screen, and supported options depend on the host, so do not copy a configuration made for another client without checking its current documentation.
This guide walks through the decision, secure setup, verification, and recovery steps for VS Code and Claude Desktop, with patterns you can adapt to other MCP clients.
What you need before installing
- A host/client: for example, VS Code or Claude Desktop. The host determines the configuration schema, transport support, secret handling, and logs.
- An MCP server: confirm its publisher, package or binary, required runtime, arguments, environment variables, and permissions.
- A transport choice: stdio for a process the host starts locally; HTTP (or host-supported SSE) for a server reachable at a URL.
- Credentials: API keys, OAuth authorization, or other required settings. Prefer the host’s secret or input mechanism over putting live values in a shared file.
Read the server’s own installation instructions first. A package may require Node.js, Python, Docker, a virtual environment, or a prebuilt executable. Test the command independently where the server documentation recommends, but remember that an stdio server must keep stdout exclusively for protocol messages.
Choose local stdio or remote HTTP

For remote development in VS Code, configure the server in the remote window’s settings or workspace if the process should execute remotely. A user-profile configuration on your laptop does not automatically move execution to a remote machine.

Install an MCP server in VS Code
Option 1: MCP server gallery
- Open Extensions and search for
@mcp. - Review the publisher and requested command, arguments, environment values, files, and network access. Microsoft warns that local MCP servers can run arbitrary code on your machine.
- Install to your user profile for reuse across workspaces, or install to a workspace for project-specific configuration.
Option 2: guided Command Palette setup
- Open the Command Palette and run MCP: Browse MCP Servers to open the gallery, or MCP: Add Server for guided setup.
- Select the transport and enter the command, arguments, URL, headers, or OAuth settings requested by the server.
- Save the configuration and allow the host to start or connect to the server.
Option 3: command line
To add a user-profile server from a terminal, use the documented command and then inspect it in VS Code:
code --add-mcp
The command prompts for the server details; exact prompts can change with the VS Code release.
Option 4: configuration file
VS Code supports a native format with a top-level servers object. A minimal local stdio example is:

Put this in .vscode/mcp.json for one workspace or in the user-profile mcp.json for global use. The command must resolve on PATH or be an absolute executable path. Native VS Code entries can also use cwd, env, envFile, and sandbox-related settings.
VS Code also documents a portable format: .mcp.json at the workspace root or ~/.copilot/mcp-config.json for a user, with a top-level mcpServers object. These shapes are not interchangeable; use the schema for the configuration route you selected.
Environment variables and secrets
Do not commit API keys to .vscode/mcp.json or .mcp.json. VS Code can request sensitive values through input variables such as ${input:api-key}, and supports environment files where appropriate. Keep secret files out of source control and verify that teammates or CI systems are not receiving values unnecessarily.
Docker and Dev Containers
For a Dev Container, configure the server through customizations.vscode.mcp in devcontainer.json. When a Docker container provides a stdio server, keep the process in the foreground; do not add -d. A detached container closes the communication channel from the host’s point of view.

Trust and sandboxing
Workspace MCP servers inherit Workspace Trust. In a trusted workspace, configured servers can start without a separate MCP trust prompt; Restricted Mode blocks workspace MCP configuration. Review repository configuration before trusting it. VS Code’s optional local-server sandbox restricts filesystem paths and network domains and is documented for macOS and Linux; check the current reference before relying on platform-specific behavior.
Install an MCP server in Claude Desktop
Guided extension installation
- Open Settings > Extensions and browse the directory.
- Install the extension and enter required settings, such as API keys, in the interface.
- For a custom desktop extension, choose Settings > Extensions > Advanced settings > Install Extension…, select the
.mcpbfile, and follow the prompts.
Anthropic’s official help result says directory extensions update automatically by default. UI labels and organization policy can change, so confirm the current help for your edition.
Manual JSON configuration
The MCP documentation’s manual example places servers under mcpServers, with a command, arguments, and an absolute path to the server artifact:

Save the file and restart Claude Desktop. Absolute paths avoid failures caused by a GUI-launched process having a different PATH than your terminal.
Check the connection
In Claude Desktop, open the plus menu and select Connectors, or inspect Developer settings and server logs. If an extension asks for settings, check every required field and confirm that configured files and executables exist. Enterprise installations may disable extension features by policy.

- Reload or restart the host when its setup route requires it.
- Open the host’s server list. In VS Code run MCP: List Servers.
- Select the server and choose Show Output. Confirm startup completed without authentication, path, or transport errors.
- Check that the expected tools or resources are listed, then invoke a harmless read-only operation.
- For a changed server schema in VS Code, run MCP: Reset Cached Tools, then relist or restart the server.
For stdio implementations, follow the Model Context Protocol guidance: “For STDIO-based servers: Never write to stdout.” Send diagnostics to stderr or a file. HTTP servers may log to their process output without corrupting HTTP responses.
Secure configuration checklist
- Inspect the publisher, package source, command, arguments, and update mechanism.
- Grant only the filesystem paths and network domains the task requires.
- Use a dedicated API key with the smallest practical scope and rotate it if it appears in a log or repository.
- Prefer OAuth or host-managed secret prompts for remote services.
- Review workspace files before trusting a repository that configures MCP servers.
- For remote HTTP, verify TLS, the endpoint hostname, required headers, and the server’s OAuth flow.
Common failures and fixes
“Command not found”
Install the required runtime or package manager, verify PATH in the environment used by the GUI client, or replace the command with a correct absolute executable path.

Nothing happens after editing the file
Check the OS-specific location, JSON syntax, and whether you used VS Code’s servers schema or the portable mcpServers schema. Save the file and restart or reload the host as required.
The server starts but exposes no tools
Open the host’s output log, confirm package arguments and required environment values, and verify that the server actually implements the expected tools. In VS Code, reset cached tools and list servers again.

Stdio startup fails or the protocol is corrupted
Remove every diagnostic print from stdout. Emit logs to stderr or a file; stdout is reserved for JSON-RPC traffic.
Docker stdio server disconnects
Run the container in the foreground, not with -d, and ensure the server process remains attached to stdin and stdout.
Authorization or OAuth fails
Check the credential, required fields, redirect or browser authorization step, and host support for the server’s transport. Replace hard-coded keys with the host’s input or secret facility.
Access is denied
Review file permissions, workspace trust, enterprise policy, and sandbox allowlists. Add only the specific path or domain needed.

Claude Desktop cannot find the custom extension
Confirm the .mcpb file is complete, the configured paths are accessible to the desktop process, and extension features are permitted by your organization.

Performance, reliability, and operating choices
User profile versus workspace
Use a user-profile server for a tool you need across projects. Use workspace configuration when behavior, credentials, or permissions belong to one repository and should be reviewed with that project.
Local versus remote operations
Local stdio avoids network round trips and can reach local files, but every server process inherits the machine context you grant it. Remote HTTP centralizes deployment but adds endpoint availability, TLS, authentication, and latency concerns.
Keeping configurations maintainable
Pin package versions where reproducibility matters, document required environment variables, and keep a read-only verification command for deployments. After upgrades, check the tool list and logs rather than assuming an unchanged schema.
