Project64 is a sensible first choice for most Windows users because it offers a conventional desktop setup, controller support, save states, and several graphics-plugin options. Mupen64Plus is a flexible cross-platform alternative, while ares is worth considering if accuracy and preservation are priorities. None of the available documentation proves which emulator plays all of Banjo-Tooie most reliably on current builds, so treat these as options to try—not a verified compatibility ranking.
Which N64 emulator should you try first?
Choose based on your operating system and how much configuration you want to handle. The table compares the documented fit of each option; it is not a head-to-head performance test.

Why Banjo-Tooie needs game-specific testing
Emulator support for Nintendo 64 in general does not guarantee that every part of this particular game works. Banjo-Tooie uses a CIC-NUS-6105 challenge-response process through the N64 PIF; a technical issue log notes that the game hangs if this process is not implemented. The same log identifies a graphics-freeze behavior involving Banjo-Tooie and Banjo-Kazooie. Nintendo 64 technical issue documentation
As a result, reaching the title screen is only an initial check, not proof of full compatibility. A credible compatibility claim needs progress beyond startup and early gameplay. There is no maintained compatibility matrix or independently tested current-build comparison establishing which of these three emulators completes the game with the fewest problems.

How to set up an emulator and check your controls
- Get the emulator from its official project source. For Project64, the repository points to stable installers and nightly builds through its official site. Avoid third-party download bundles. Project64 official repository
- Connect your gamepad before launching the emulator. Map the N64 controls in the emulator’s input settings. If Mupen64Plus does not detect a joystick automatically, follow its joystick setup guide. Mupen64Plus joystick setup guide
- If the picture glitches or freezes, check graphics support. Update your graphics drivers, then try documented graphics backends or per-game compatibility options offered by your emulator. Project64 lists multiple graphics backends and cautions that Intel integrated graphics or outdated drivers may cause trouble. A different plugin may help in some cases, but no setting is established as a guaranteed fix for Banjo-Tooie.

What to expect from plugins and graphics settings
Plugin and core choices can affect both compatibility and performance. In its own platform context, RetroPie says video plugins differ in performance and compatibility, and characterizes GLideN64 as generally the most compatible among the standalone options it lists. It also notes that the Mupen64Plus Next core may be less performant because it uses more accurate emulation. RetroPie Nintendo 64 documentation
Use that guidance as a configuration clue, not as a guarantee for desktop Windows or for Banjo-Tooie specifically. The operating system, graphics hardware, drivers, emulator build, and chosen plugin can all matter. If you troubleshoot, change one graphics or compatibility setting at a time so you can tell whether it affected the problem.

Controller and game-file considerations
A USB gamepad is optional, but analog controls and remapping can make play more comfortable. Check that the device works with your operating system and chosen emulator; no particular controller model has been tested here.
This guide does not provide game files. Nintendo Support says, “The uploading and downloading of pirate copies of Nintendo games is illegal,” and describes ROMs distributed through peer-to-peer networks or third-party file links as unauthorized.
