Our verdict on PathVisio

PathVisio is a free, open-source Java desktop application for drawing, editing, analyzing, and visualizing biological pathways. It is designed for researchers and teams working with gene-expression datasets, metabolomics, microarray data, genes, proteins, genetic variants, metabolites, and metabolic reactions. Windows, macOS, and Linux support make it available across the major desktop platforms, while its focus remains firmly on biological pathway work rather than broad business or general-purpose visualization.

Its strongest capability is the combination of pathway modeling and biological data overlays. PathVisio supports GPML pathway models and offers gradient and rule-based visualizations for log2 fold changes, p-values, and multiple comparisons. BridgeDb provides identifier mapping for genes, proteins, metabolites, and interactions, helping connect pathway diagrams with biological entities. WikiPathways browsing and pathway updates add access to pathway content, while plugins extend the application and provide BioPAX import and export.
