PathVisio is a free, open-source Java desktop application for drawing, editing, analyzing, and visualizing biological pathways. It is designed for researchers and teams working with gene-expression datasets, metabolomics, microarray data, genes, proteins, genetic variants, metabolites, and metabolic reactions. Windows, macOS, and Linux support make it available across the major desktop platforms, while its focus remains firmly on biological pathway work rather than broad business or general-purpose visualization.

Its strongest capability is the combination of pathway modeling and biological data overlays. PathVisio supports GPML pathway models and offers gradient and rule-based visualizations for log2 fold changes, p-values, and multiple comparisons. BridgeDb provides identifier mapping for genes, proteins, metabolites, and interactions, helping connect pathway diagrams with biological entities. WikiPathways browsing and pathway updates add access to pathway content, while plugins extend the application and provide BioPAX import and export.

The product’s ecosystem is centered on scientific pathway standards and resources: WikiPathways, BridgeDb, and BioPAX. That makes it a strong choice for biological pathway visualization, pathway analysis, and omics interpretation, especially when open-source software and desktop platform coverage matter. It is less suitable for teams seeking browser-based collaboration, broad dashboarding, or visualization outside the biological sciences. PathVisio upload is currently unavailable, so teams that depend on that workflow should account for the limitation before choosing it.

PathVisio pros and cons

  • Where it wins
    • Free, open-source pathway drawing and analysis across major desktop platforms
    • Maps genes, proteins, metabolites, and interactions with BridgeDb
    • Supports GPML, BioPAX exchange, WikiPathways, and plugin extensions
  • Where it doesn't
    • Its desktop focus limits fit for general-purpose data visualization
    • PathVisio upload is currently unavailable
    • Specialized biological scope may not suit non-scientific visualization work
