He keeps some important progress, but many events and resources reset—so each cycle is a chance to use what he has learned to get further.
What sets the three-day cycle in motion?
Nintendo’s story setup follows Link as he pursues a disguised Skull Kid, who steals his Ocarina. Link follows him through a portal into Termina, a parallel world where the moon is due to devastate the land in three days. Nintendo says the Skull Kid is possessed by the mystical power of Majora’s Mask. The Happy Mask Salesman claims to be the mask’s rightful owner, and masks become central to Link’s abilities and interactions in Termina. Nintendo’s game description
How does the three-day cycle work?
In the N64 manual, time passes continuously except during conversations and while the game is paused. If all three in-game days—72 in-game hours—pass, the game ends. Link can avert that outcome by using the Song of Time or the Ocarina of Time. The Song of Time sends him through a time vortex to 6:00 a.m. on the First Day. Nintendo’s N64 manual
The 3DS manual describes the same basic loop: Link has three days to stop the moon and must repeat the cycle to progress. It says time stops during conversations and while accessing subscreens such as the Bombers’ Notebook or item screen. These are edition-specific manual descriptions; they do not establish that every release pauses time in exactly the same situations. Nintendo’s 3DS manual

What happens when you play the Song of Time?
Link returns to dawn on the First Day, but the reset is not a complete erasure. The game preserves some lasting progress while undoing many temporary accomplishments and changing the world back toward its earlier state. That means the player can carry forward useful tools and knowledge even when a particular event or puzzle must be handled again.
Yoshiaki Koizumi, co-director of the N64 game, described the design in Nintendo’s Iwata Asks interview: “Three-Day System: When three days pass in-game, the moon will fall and destroy the world, therefore this is a system where the player has to control time and repeat those three days over and over again to complete the game.” Nintendo’s Iwata Asks interview

What carries over after resetting?
The N64 manual gives a detailed carryover list. It distinguishes items and records Link keeps from temporary progress and supplies that do not survive a Song of Time reset.

Does time stop in menus?
The answer depends on the edition and the screen. The N64 manual says time stops during conversations and while the game is paused. The 3DS manual specifically names conversations and subscreens such as the Bombers’ Notebook and item screen. Check the manual for the version you are playing rather than assuming that every menu pauses the clock in every release.
Why does the time loop matter to the story?
In the N64 manual’s account, Link alone travels through time, so other characters do not remember meeting him after a reset. The player, however, retains knowledge of schedules, routes and how events unfold. The resulting tension—Link learning from each cycle while the people around him forget—is an inference from that rule, rather than a separate statement of developer intent.

Which versions do these details describe?
The detailed carryover categories above come from the N64 manual; the description of time stopping in particular subscreens and the shorter reset summary come from the 3DS manual. Nintendo identifies Majora’s Mask 3D as a remake and describes added features on its product page, but those details do not establish a complete, item-by-item comparison of reset behavior between editions.
