Claude Code can work with an Obsidian vault because a vault is a folder of Markdown files—but it will not automatically understand your personal note system or remember everything reliably. Give it clear vault-specific instructions in a CLAUDE.md, start with bounded tasks, and review proposed edits before accepting them. This makes the pairing useful as a way to search, connect, and maintain notes, not a substitute for organizing or backing them up.
What Claude Code adds to an Obsidian vault
Obsidian stores notes as Markdown text files in a folder on your device. You can create a vault or open an existing folder as one, and the ordinary-file format lets tools outside Obsidian work with those notes. See Obsidian’s vault setup guide and explanation of how it stores data.
Claude Code can use that folder as its working project, subject to the permissions and setup you choose. It can help with tasks such as finding related notes, drafting a note from a source, suggesting links, or identifying material that may be stale. The “second brain” metaphor is useful only if kept modest: the vault is a maintained collection of notes, and the model’s ability to use it depends on the files and instructions available in a given task.
Set up the vault and give Claude Code durable context
- Open the right folder in Obsidian. Create a vault or use the option to open an existing folder as a vault. This makes the folder you intend to work with explicit.
- Start Claude Code with that folder as its working project. Keep its access limited to what your own setup requires; do not assume that pointing it at a vault makes every operation safe or automatically confined.
- Add a
CLAUDE.mdwith the rules the model needs. Anthropic describes this Markdown file as context Claude reads at the start of sessions in its applicable directory. Put the vault’s organization rules there instead of expecting Claude to infer them. See Anthropic’s guidance on CLAUDE.md.
Make the instructions short enough to stay usable and specific enough to prevent guesswork. For example, state:

- where new notes belong and how files should be named;
- which frontmatter fields are required, if any;
- what should count as a duplicate or near-duplicate;
- whether to use existing tags and link conventions;
- when Claude should ask before moving, renaming, or restructuring notes.
These instructions establish a working convention; they do not guarantee that every suggestion will be correct. Review results against the vault’s actual structure.
Start with tasks that are easy to inspect
Begin with requests whose output you can verify without letting a large batch of changes rewrite the vault. Useful starting tasks include:

- summarize one source as a draft note in a specified folder;
- find notes that appear related to a topic and explain why;
- suggest links between a small set of notes without inserting them;
- identify potentially stale notes and list the evidence for each suggestion.
Be explicit about whether you want a report, a draft, or edits. For instance: “Review these five notes and suggest links, but do not modify files.” If you do ask for a write, name the target location and review the proposed changes before accepting them. That keeps the model’s role bounded and makes mistakes easier to spot.
Choose permissions that match the task
Claude Code’s documented permission modes include asking before edits or commands and a Plan mode that reads and proposes changes without editing source files. Anthropic’s desktop guide describes these modes; the interface and behavior may change, so check the current options in your version: Use Claude Code Desktop.

For a first pass, use a mode that asks before changes or a planning mode, then inspect the proposed work. A vault can contain valuable or sensitive personal material, and an agent with write access can alter or delete notes. Keep requests scoped, review diffs, and avoid granting broader access merely to reduce prompts.
Direct file access, MCP, and plugins are different choices
Direct access to the Markdown files is the simplest starting point. MCP servers and Obsidian plugins may expose richer vault-aware operations, but introduce integration setup and additional behavior to assess. There is no universally best approach in the available documentation; choose based on the task, the write controls, and how much maintenance you are willing to take on.

The Obsidian Community listing for Code Workbench describes a plugin design using local loopback access, a per-session bearer token, origin checks, and approval before writes. Those are claims in the listing about that plugin, not an independent security audit or a guarantee for other integrations. Evaluate the current implementation and its permissions before connecting it to personal notes.
A community example, obsidian-second-brain SKILL.md, illustrates direct filesystem access as a default and an optional MCP server for other clients. Treat it as one implementation, not an official or canonical recipe.

Add extensions only when they solve a real limitation
Anthropic distinguishes persistent project context in CLAUDE.md from skills, which can supply reusable instructions for specific tasks, and from MCP connections and other extensions. Start with the vault rules and basic file access. Add a skill if you repeat a workflow often; consider MCP or a plugin when direct file operations cannot handle a feature you need. Anthropic’s Claude Code extension guide describes these different mechanisms.
More integration is not automatically better. Check what data an integration reads or sends, what it can change, who maintains it, and how you can revoke access. The behavior depends on the particular product and configuration; the cited documentation does not establish a universal privacy guarantee for this workflow.
Keep an independent way to recover notes
Obsidian notes are ordinary files, and Obsidian documents multiple sync options. Sync keeps files available across locations or devices, but it is not the same thing as an independent backup: a mistaken edit or deletion may also sync. Keep a separate recoverable copy of the vault using a method that fits your needs, and verify that you can restore files. An external drive is one possible place for a separate copy, not a requirement for using Claude Code with Obsidian. See Obsidian’s storage and sync documentation.
