The correct way to run setup.exe depends on what the file belongs to. A third-party application installer, a Windows 11 ISO, and a USB installation drive may all contain a file with this name, but they do different things.
For a normal application, double-click the file and follow the wizard. For a Windows 11 upgrade, run Microsoft’s setup.exe from inside your existing Windows session. Do not boot from the USB if you need to preserve installed applications.
Identify which setup.exe you have
setup.exe is a filename, not a universal Windows command. The same name may be used by:
- A normal software installer downloaded from a publisher
- Microsoft Windows 11 installation media
- An installer on a USB drive, DVD, or network share
- An enterprise deployment package
- Manufacturer recovery media
Windows Setup switches such as /auto upgrade apply to Microsoft’s Windows Setup executable, normally located in the root of an official Windows 11 ISO or installation drive. They do not automatically work with third-party installers.

Run a normal software installer
- Press Windows+E to open File Explorer.
- Browse to the folder containing
setup.exe. - Double-click
setup.exe. - When User Account Control asks whether to allow the app to make changes, select Yes.
- Follow the installation wizard.
If Windows asks for an administrator username and password, enter credentials for an administrator account. Being signed in to a standard account may not be enough to install software.
Run the installer as administrator
If the program needs elevated permissions, right-click setup.exe, select Show more options, and then choose Run as administrator. Approve the UAC prompt.
Administrator rights only solve permission problems. They do not make an unsafe installer trustworthy. Do not turn off Microsoft Defender, SmartScreen, or Smart App Control merely to launch a blocked file. Instead, obtain the installer again from the software publisher’s official website and check whether the publisher provides a checksum.
Run Windows 11 setup.exe from a USB drive
Running Setup from inside Windows starts an in-place upgrade or reinstall. This is different from booting the computer from the USB drive.

- Sign in to Windows 11 or Windows 10.
- Connect the official Windows 11 installation USB drive.
- If an AutoPlay notification appears, select Run setup.exe.
- If there is no notification, right-click Start and select File Explorer.
- In the navigation pane, select This PC.
- Under Devices and drives, right-click the Windows installation drive.
- Select Install or run program from your media.
- Approve the UAC prompt and continue through Windows Setup.
At the Ready to install page, check the selected option before proceeding. Select Change what to keep if you need to review or change it.

Back up important files before starting. An in-place upgrade is designed to preserve data, but a failed upgrade can require rollback or recovery work.
Run Windows 11 setup.exe from an ISO
An ISO is a disk-image file. Windows 11 can mount it as a virtual DVD drive so you can open its contents without creating a physical disc.

- Download the Windows 11 ISO from Microsoft.
- Open File Explorer and browse to the
.isofile. - Select the ISO file. Windows should mount it and display a new virtual DVD drive.
- Open that virtual drive.
- Double-click
setup.exe. - Select Yes when UAC asks for permission.
- Continue through Windows Setup.
If selecting the ISO does not mount it, right-click the file and select Mount. If that command is not visible, select Show more options. A third-party ISO utility may have changed the file association; use Open with and restore Windows Explorer as the application for ISO files.
When finished, detach the image by opening File Explorer, right-clicking the virtual DVD drive, and selecting Eject.
Run setup.exe from Command Prompt or Windows Terminal
Use this method when the graphical launch fails, when you need a Windows Setup option, or when installing Windows on multiple computers.
- Press Windows+X.
- Select Windows Terminal (Admin).
- Approve the UAC prompt.
- Identify the installation media’s drive letter in File Explorer > This PC.
For media assigned drive letter D:, Command Prompt can use:
D:
cd
setup.exe
Or launch the file directly:
D:setup.exe
In PowerShell, use . setup.exe when the current location is the media’s root:
Set-Location D:
.setup.exe
The drive letter may be different on your computer. Do not assume it is D:; confirm it first.
Useful Windows Setup command-line options
These switches are for Microsoft Windows Setup. They are not general options accepted by every file named setup.exe.

Start an in-place upgrade
setup.exe /auto upgrade
This starts an upgrade while attempting to preserve applications and data. It is available when Setup is started from Windows 10 or later. From Windows 11 version 22H2 onward, the installation media must use the same System Default UI Language as the target device for an upgrade.
Disable Dynamic Update
setup.exe /auto upgrade /dynamicupdate disable
This stops Setup from searching for, downloading, and installing Dynamic Updates during the process. Dynamic Update can provide updated Setup files, drivers, and cumulative updates, so disabling it should be reserved for a specific troubleshooting or deployment reason rather than used as a routine speed tip.

Run a compatibility scan only
setup.exe /auto upgrade /noreboot /eula accept /compat scanonly /compat ignorewarning
This checks compatibility without carrying out the complete upgrade. It is useful for finding blocking applications and drivers before a deployment.
Start a clean installation
setup.exe /auto clean
A clean installation does not preserve the existing Windows installation, applications, or personal data. Make a verified backup before using this command.
Running Setup is not the same as booting from USB

A frequent mistake is booting from the USB when the goal is to keep installed programs. For that goal, start Windows normally, connect the media, and run its setup.exe.
What to do when “Keep personal files and apps” is unavailable
Do not select Nothing simply because it is the only enabled choice. Stop and find out why the in-place option is unavailable. Possible causes include:
- The installation media does not match the installed Windows edition or license.
- The media language does not match the device’s System Default UI Language.
- The attempted installation is a downgrade rather than an upgrade.
- Setup has detected an incompatible application or driver.
- The computer does not meet Windows 11 requirements.
To check the installed edition, open Start > Settings > System > About. Look under Windows specifications. For a reinstall, the edition must match the license—for example, Windows 11 Home should be reinstalled as Windows 11 Home. Windows 11 Home Single Language also has additional display-language restrictions.

Check the media and hardware first
Use installation media that matches your device architecture. Microsoft provides Windows 11 ISO downloads for x64 and Arm64 devices. Windows 11 runs only on 64-bit CPUs, and the standard ISO is generally multi-edition; the product key or digital license determines the applicable edition.
Microsoft does not recommend installing Windows 11 on unsupported hardware. Unsupported devices may not receive support or updates, and compatibility damage is not covered by the manufacturer’s warranty.
Fix common setup.exe problems
Nothing happens when you open the file
- Confirm that you opened the Windows Setup file in the root of the USB drive or mounted ISO, not an unrelated file with the same name.
- Use Start > File Explorer > This PC, right-click the installation media, and select Install or run program from your media.
- Check whether the USB drive or ISO can be read normally.
- Recreate the USB or download the ISO again if the media creation or download was interrupted.
You see “Access denied” or an administrator prompt
Approve the UAC request or provide administrator credentials. If the account is a standard account, an administrator must authorize the operation. Running as administrator will not repair a damaged ISO, resolve an edition mismatch, or remove an incompatible driver.

Consider the block a trust or file-integrity warning. Re-download the installer or ISO from the publisher’s official website and verify its checksum if one is provided. Do not disable security features just to force an unfamiliar executable to run.
Setup reports an incompatible application or driver
Error 0xC1900208 commonly indicates an incompatible application or driver. Run the compatibility scan, then inspect the newest files in:
C:$WINDOWS.~BTSourcesPanther
Look for:
CompatData*.xml
*_APPRAISER_HumanReadable.xml
The human-readable appraiser log may identify the exact path of a blocking .exe or .dll. It can even reveal leftovers from software that appeared to be uninstalled.
Setup shows only a generic failure
Review the Windows Setup logs:
%WINDIR%Panthersetupact.log
%WINDIR%Panthersetuperr.log
setupact.log records Setup actions, while setuperr.log records errors. Depending on the installation phase, additional copies may be in:

Start with setuperr.log, note the result code, and search for that code in setupact.log and the other Panther logs.
Before you run Windows 11 Setup
- Back up important files to another drive or a trusted cloud location.
- Confirm whether you need an in-place upgrade or a clean installation.
- Check the installed edition at Settings > System > About.
- Use official media with the correct architecture and language.
- Disconnect unnecessary external devices if you are troubleshooting driver conflicts.
- Keep the computer connected to power during the upgrade.
- Read the Ready to install page carefully before selecting Install.
Microsoft ended Windows 10 support on October 14, 2025. If you are upgrading from Windows 10, check the current Windows 11 hardware and compatibility requirements before starting.
FAQ
Can I run any file named setup.exe with /auto upgrade?
No. Options such as /auto upgrade belong to Microsoft Windows Setup. A third-party installer may use different switches or none at all.
Should I boot from the Windows 11 USB to keep my files and applications?
Usually no. Sign in to Windows and run setup.exe from the USB. This allows Windows Setup to offer Keep personal files and apps. Booting from the USB normally starts an installation outside the current Windows session and can lead to a clean install.
Why is “Keep personal files and apps” greyed out?
Common causes include a mismatched edition, language, or architecture; attempting a downgrade; an incompatible application or driver; or hardware that does not meet Windows 11 requirements. Do not choose Nothing until you understand the cause.
Where is the Windows 11 setup log?
Start with %WINDIR%Panthersetuperr.log and %WINDIR%Panthersetupact.log. Upgrade-specific logs may also be in C:$WINDOWS.~BTSourcesPanther or C:WindowsPanther.
Is it safe to run setup.exe as administrator?
Elevation is appropriate for a trusted installer that requires administrator access, but it does not make an untrusted file safe. Only run installers obtained from a source you trust.

For a Windows 11 upgrade, mount the official ISO or open the USB in File Explorer and run its setup.exe while Windows is already running.
