To reconcile payment gateway transactions, trace each payment from the processor’s transaction records into its settlement batch, match the batch’s net payout to the bank statement, and clear the related activity in your accounting records. A payout is often a net amount—not one sale—because it can combine captures, fees, refunds, disputes, and adjustments. Use the processor’s own settlement report and compare records for the same account, currency, batch, and cutoff.
Understand the three-way reconciliation
Reconciliation connects three records: what the gateway says happened, what it paid out, and what reached your bank and books. A useful bookkeeping model is a processor clearing account: record transaction activity there under your accounting policy, post fees and adjustments to their appropriate accounts, then record the net payout as a transfer from clearing to the bank. Reconcile any remaining clearing balance to the processor’s open balance and identify items still awaiting payout.
This is a workflow, not a universal journal-entry prescription. Revenue recognition, tax, reserves, and foreign-exchange treatment depend on your accounting policy and jurisdiction.
Build a batch-level working file
Keep the processor’s original exports and assemble a working table with fields such as processor account, batch or payout reference, transaction reference, transaction date, booking or settlement date, event type, gross amount, fee, refund or dispute amount, currency, net amount, and match status. Use the processor’s actual field names. Aggregate only records belonging to the same account, currency, and batch; account for conversion and cutoff rules before comparing different currencies or reporting periods.

Choose the report that answers your question
Processors provide different reports for payout matching, fee review, and period close. In Adyen’s documentation, the Settlement Details Report is for payout reconciliation, the Payment Accounting Report is for invoice reconciliation, and Monthly or Daily Finance Reports help with fiscal close or reviewing current account status. The report is generated using the merchant account’s time zone, may cover one or more merchant accounts, and can be generated manually or automatically, including at batch close; access and formats depend on the account. Reconcile a payout step by step
- Set the scope. Select the processor account, currency, payout or settlement batch, and report period. Confirm whether the report uses transaction, booking, or batch dates and which time zone applies.
- Match identity before totals. Retain the processor’s transaction reference and your own order or transaction reference. Adyen calls its unique identifier the PSP Reference and the merchant-assigned matching key the Merchant Reference. Other processors use their own field names.
- Classify every line. Separate successful settled credits from processing costs, refunds, chargebacks, reversals, reserves, and other adjustments. One payment can produce multiple report entries, and a refund or dispute may appear in a later batch than the original payment.
- Prove the batch arithmetic. Add credits and subtract debits using the processor’s report lines. Compare the resulting net with the payout entry recorded by the processor.
- Match the payout to the bank. Find the corresponding bank credit using the payout reference and amount. Allow for the processor’s payout schedule and bank processing time; investigate an amount only after confirming that the relevant payout has had time to arrive.
- Clear the books and track exceptions. Record the payout against the clearing account under your accounting policy. Maintain a dated list of unmatched, unsettled, duplicate, reversed, or unexplained items, with an owner and a reason for carrying each item forward.
Use Adyen’s report fields as a worked example
Adyen explains that each report line is an entry and one transaction can have more than one entry. Its guide uses PSP Reference and Merchant Reference to identify transactions, then distinguishes Gross Credit, costs such as Commission, Markup, Scheme Fees, and Interchange Fees, and Net Credit. For debit activity, it points to Gross Debit and Net Debit. In this Adyen-specific workflow, net credits less net debits should equal the batch payout; filtering Type to MerchantPayout locates the payout entry. Adyen’s documentation illustrates a EUR 525 Gross Credit less EUR 4.43 in listed transaction costs, leaving EUR 520.57 Net Credit. A separate example shows a EUR 120 chargeback with EUR 7.50 additional markup, producing a EUR 127.50 Net Debit. These are illustrative report examples, not typical transaction amounts or fee rates. Investigate why a payout does not match sales
- Settlement timing: Captured payments may not yet be settled or paid out. Adyen notes that weekend sales can be included in a batch the following week; some payment methods or foreign cards may settle more slowly, and failed capture or an uncancelled payment after an order cancellation can also leave a payment unsettled. Check the timing rules and payment status for your processor and method. Adyen guidance on unsettled payments.
- Fees deducted before payout: A deposit may be lower than gross sales when the processor deducts processing costs. Confirm whether settlement is gross or net and locate the fee entries or invoice rather than treating the difference as missing revenue. Adyen’s settlement report guidance.
- Refunds and disputes: These can appear as separate debits and in a different reporting period from the original sale. Match by reference and event type, and distinguish an initial chargeback from a later reversal. Adyen Settlement Details Report guidance.
- Cutoff or time-zone mismatch: Compare the same merchant account, currency, batch, date basis, and time zone. Adyen says its settlement report follows the account time zone and reports may use booking or batch dates. Adyen Settlement Details Report guidance.
- Multiple entries for one transaction: A one-row-per-sale assumption can create a false discrepancy. Match the references and event types across all lifecycle entries. Adyen report instructions.
- Other balance movements: Adyen’s journal list includes deposit corrections, reserve adjustments, invoice deductions, manual corrections, and returned bank instructions as well as sales, refunds, and chargebacks. Review the entry type and modification reference before classifying an unexplained difference. Adyen journal types.
Close the period without losing open items
- Confirm all expected batches for the period are present.
- Compare sales activity with settled totals and tie costs and adjustments to report lines or invoices.
- Match each processor payout to a bank credit.
- Explain pending items and investigate duplicates, reversals, or unrecognized entries.
- Carry an unresolved item forward only with a documented reason, date, and owner.
Evaluate reports and integrations before relying on them
When assessing a processor or reconciliation tool, check whether reports provide transaction-level detail and relevant fees, unique IDs that connect activity across channels, gross-versus-net settlement information, and how soon data becomes available after settlement. Also assess export formats and how fields map to your accounting system. QuickBooks says its Stripe Connector imports sales, refunds, payouts, adjustments, and other transactions into QuickBooks Online and may suggest categorization or matching for transactions already in the books. Treat it as an import and review aid, not a guarantee that every transaction will reconcile automatically. Before adopting an integration, verify the imported types, duplicate handling, payout and fee references, error visibility, currency and time-zone behavior, and which records still need manual review.
