Start with your sales invoice register, match each relevant document to GSTR-1, then verify return totals against your books and GSTR-3B. Use e-invoice and e-way bill data as cross-checks where applicable; neither automated portal data nor an e-way bill replaces a review of the full outward-supplies record.

What to reconcile—and why the records differ

GSTR-1 is the statement of outward supplies. It includes different record types and treatments, such as invoices, credit and debit notes, exports, amendments, and summaries. An e-way bill serves a different purpose: it records information associated with the movement of goods. Its existence does not establish that every outward supply is correctly included in GSTR-1.

Reconcile records at the document and transaction level before comparing totals. A total-only comparison can conceal a missing invoice offset by a duplicate, or a tax difference caused by a misclassified transaction.

How do I reconcile GSTR-1 with my sales invoices?

  1. Fix the tax-period population. Export the sales invoice register and relevant credit and debit notes for the period. Preserve invoice number and date, recipient GSTIN, place of supply, document type, taxable value, tax rate and amount, and amendment references.
  2. Classify records before totaling. Separate the applicable categories, such as B2B, B2C, exports, notes, amendments, exempt or nil-rated supplies, and non-GST items. Compare like categories with their corresponding GSTR-1 tables rather than combining unlike records.
  3. Match each invoice to GSTR-1. Check whether the record is present once, and compare invoice number and date, recipient GSTIN, place of supply, taxable value, rate, and tax amounts. Check note and amendment references where relevant. GST Portal validation rejects duplicate supply invoices, but validation is not a substitute for checking the underlying register.
  4. Review the return summary. Aggregate the matched records by supply category and tax rate. Compare taxable value and tax totals with the accounting sales ledger and the relevant outward-liability figures in GSTR-3B. This is an accounting control; the cited portal guidance does not prescribe one universal reconciliation template.
  5. Log and resolve each variance. Categorize it as missing or duplicate, timing-related, amendment or note-related, incorrect GSTIN or place of supply, rate or value/tax difference, or goods-movement mismatch. Record the source document, affected period, correction, and responsible owner so the decision can be followed later.

How to use e-invoice data as a cross-check

For applicable e-invoices, the GST Portal says details received from the Invoice Registration Portal (IRP) are updated to specified GSTR-1 tables, including B2B, export, and credit/debit note tables. Portal guidance describes a delay of up to two days, an option to download the details in Excel, and the ability to edit records and regenerate the summary. Compare any auto-populated details with the source invoice register. Treat the portal file as another input to review, not proof that the source invoice is complete or classified correctly. Portal behavior and timing can change, so check the instructions and screen available for the tax period you are filing.

IRIS IRP guidance says registered e-invoice data is shared with the supplier, GST Portal, and EWB system. It also reports a historical applicability milestone: a ₹5 crore aggregate annual turnover threshold under Notification No. 10/2023, effective 1 August 2023. This is not a complete statement of current e-invoice applicability; verify the current rules for your business and period.

How can I match e-way bills with GST invoices?

For goods movements where an e-way bill applies, match the associated invoice identity and goods information, then review the transport fields. IRIS IRP describes Part A as basic associated invoice information—including invoice number, supplier and recipient GSTIN, and HSN—and Part B as transportation information, including mode, transporter ID, vehicle number where relevant, and distance. Its e-way bill guidance also describes generating an e-way bill with an IRN or later using the associated invoice, subject to the applicable data and validations.

  • Compare the invoice number, supplier and recipient GSTIN, HSN where applicable, and goods details.
  • Check the transport particulars in Part B against the movement record, including the vehicle number where relevant.
  • If an expected e-way bill record is absent, first determine whether one was required for that movement under the rules applicable to the transaction. The sources cited here do not establish every exemption or threshold.

An e-way bill mismatch is a reason to investigate the movement and associated invoice; it does not by itself tell you which return correction is appropriate.

What should I do if an invoice is missing or wrong in GSTR-1?

If the relevant GSTR-1 has been filed and GSTR-3B for the same period has not yet been filed, the GST Portal describes GSTR-1A as an optional route to add missed information or amend incorrect records for that period. The Portal says GSTR-1A is available after GSTR-1 filing or its due date, whichever is later, and that its changes auto-populate to GSTR-3B. It is available once for a period. Check current portal instructions, eligibility, and filing status before using it; see the GST Portal GSTR-1 manual.

Before correcting a record, establish which source document and period it belongs to and whether the issue is an omission, duplicate, amendment, note, classification, or tax calculation. Keep the supporting invoice or note and record what changed. If GSTR-3B has already been filed, the cited guidance does not establish the applicable remedy for every discrepancy; consult current GST guidance or a qualified tax professional rather than assuming GSTR-1A is available.

Choose a preparation workflow and preserve an audit trail

The GST Portal describes three ways to prepare GSTR-1: online, with the Returns Offline Tool, or through third-party applications via GST Suvidha Providers (GSPs). The available materials establish these routes, not comparative vendor quality, pricing, or feature coverage. When assessing a workflow, check whether it covers your transaction categories, flags exceptions, supports corrections before filing, exports an audit trail, and fits your accounting records.

Keep the records together by tax period so a reviewer can trace a return entry to its source and any correction:

  • Invoice register and supporting credit/debit notes, including amendment references.
  • Downloaded portal or e-invoice details and the submitted return summaries.
  • E-way bill extracts for relevant movements.
  • A variance log showing the issue, supporting document, correction, owner, and period affected.
