No single log proves the full story: it can show only events the system was configured to capture, and an operation recorded as successful is not proof it was authorized or safe.
Start by defining the audit window
Before searching logs, write down the agent run’s start and end times, the requested task, target hosts, approved directories and services, and expected package or configuration changes. Preserve the agent transcript and tool-call record if available. Note time zones across the host, agent platform, and any centralized logging system; convert timestamps to a common zone before correlating them.
There is no universal format that links an AI agent run to server events. Treat the transcript, tool calls, host records, and deployment records as separate evidence sources that may or may not share a reliable identifier.
Preserve evidence and establish the current state
Capture relevant current configuration and service state, package-manager history, agent logs, and system audit logs before making further changes. If a change is actively harmful, contain it according to your incident-response process while retaining evidence. Avoid allowing the audit itself to overwrite or rotate away the records under review; audit log behavior depends on configuration.

Compare current state against version control, configuration-management history, backups, or another known-good pre-run snapshot where available. A baseline makes it easier to distinguish a new change from an older, unrelated condition.
Check more than file differences
Review changes across the surfaces the task could affect. A changed application file is only one possibility; an agent may also have altered how software starts, who can access it, or what the host records.
- Configuration and application files, including ownership and permissions.
- Systemd unit files, enabled services, and service state.
- Users, groups, SSH access, and privilege assignments.
- Scheduled jobs, startup hooks, firewall rules, and network settings.
- Packages installed or upgraded, plus package-manager history.
- Audit rules, audit service configuration, and log settings.
- Agent tool code, deployment configuration, credentials, and granted permissions.
Linux Audit can record events covered by configured rules, and the RHEL 8 security guide documents software-update monitoring examples. That does not establish exhaustive detection for every listed surface. Coverage depends on the operating system, release, installed tools, and rules actually in effect.

Use Linux Audit when it applies
On Linux systems using Linux Audit, auditd writes audit records. ausearch and aureport help inspect them; auditctl manages or loads rules, while augenrules compiles persistent rules from /etc/audit/rules.d/ into the startup rules file. See the Linux Audit userspace repository and the auditd(8) documentation.
First confirm your distribution and version, installed Audit utilities, configured rules, and loaded rules. Do not assume commands or event coverage documented for one release apply unchanged to another. For example, Red Hat’s RHEL 8 security hardening guide describes augenrules --load and package/software-update monitoring examples involving tools such as dnf, yum, pip, npm, cpan, gem, and luarocks. The guidance is specific to RHEL 8 and notes version and architecture constraints; verify the applicability of any example on your host before using it.
Search records over a bounded time window and, where your installed tools and rules support it, by known user, process, or target. Linux Audit project documentation says an event can include its date and time, event type, subject identity, object acted upon, and success or failure result when applicable. Correlate those fields with the agent run, then inspect what changed and whether the result matches the task. A successful write or package operation shows that an action occurred; it does not establish that the action was approved, necessary, or safe. Audit records also do not necessarily contain every command string or the resulting file contents. See the project documentation.

Verify the audit pipeline before trusting an empty search
Check that the audit service and relevant rules were active for the run, that records cover the period in question, and that logs remain available. Review the log path, format, permissions, flush settings, and rotation behavior; these affect how records can be interpreted and retained. The auditd.conf(5) manual documents these configurable settings.
An empty search is inconclusive if a rule did not cover the action, the audit service was suspended, records were lost, or retention removed the relevant period. Keep those possibilities explicit rather than treating “no matching record” as proof that nothing happened.
Review the agent’s path to privileged changes
Host logs help establish effects, but they do not explain on their own why an agent could make a change or whether an unsafe pathway was exposed. Review the agent’s tool implementations and deployment configuration alongside its permissions. Check what credentials it can access, what filesystem and network operations are possible, whether untrusted input can reach privileged operations, and how any Model Context Protocol (MCP) tools are configured.

Agent Audit: A Security Analysis System for LLM Agent Applications, a preprint posted March 24, 2026, describes static analysis for Python agent applications and deployment artifacts, including dataflow, credential, configuration, and privilege checks. The authors report 40 vulnerabilities detected and 6 false positives on a benchmark of 22 samples containing 42 annotated vulnerabilities. Those are results on that evaluated benchmark, not a general measure of agent safety or proof that server logs are complete; the analysis does not replace host auditing, code review, or operational validation.

The commands and paths above apply to Linux Audit, with the cited security-hardening examples scoped specifically to RHEL 8. If your server is Windows, a cloud VM, a container host, or a managed environment, identify the applicable audit source of truth instead of assuming Linux paths or utilities. Depending on the environment, that may include host audit logs, cloud control-plane logs, package-manager records, service-manager state, configuration-management history, and agent or tool logs.
Linux Audit’s project README states a runtime kernel dependency of 5.15 or later for the current project version documented there. Distribution-packaged versions can differ, so treat that as a project dependency statement, not a compatibility guarantee for every Linux system. Check the project repository and your distribution’s package documentation for the version you actually run.

Document the outcome of the review
For each material change, record the finding in a way another administrator can verify:
- Whether the change was expected or unexpected, and how the task request justifies it.
- The actor and time evidence, including which source supplied each detail.
- The affected file, service, package, permission, setting, or other object.
- The permission or credential used and the resulting state.
- What validation you performed and the containment or rollback decision.
- What evidence is missing, including periods or actions not covered by logs.
When comparing candidate audit methods, weigh host coverage, identity attribution, persistence across reboot, retention and tamper resistance, overhead, distribution compatibility, and ease of correlating records with agent-run data. The cited documentation describes tool roles and configuration considerations; it does not establish a product benchmark.
