When flatpak-builder fails, first check the manifest’s app ID, runtime, runtime version, SDK, command, and module definitions. Then confirm the matching runtime and SDK are available, prepare dependency sources before the build, and distinguish build-sandbox restrictions from permissions granted to the installed app. Those checks target the most common failure areas without changing commands blindly.

1. Check the manifest before changing build commands

A Flatpak manifest describes the application and the modules used to build it. Start by validating the required identifiers and values: id, runtime, runtime-version, sdk, and command. Check that the app ID is intentional, that the runtime branch is the one you mean to target, and that module declarations match the build you expect. The Flatpak manifest guide describes these fields and the relationship between the runtime and its SDK.

  • Manifest parsing or configuration error: verify property names, values, and module configuration against the manifest guide.
  • Runtime or SDK not found: check the configured remote and branch, then install the required components as described below.
  • A module fails while fetching or compiling: check its sources, build commands, and sandbox assumptions rather than changing app permissions.

Without the manifest, error output, Flatpak version, operating system, and remote configuration, a particular root cause cannot be identified reliably.

2. Resolve missing or mismatched runtimes and SDKs

Every app needs a runtime for its basic runtime dependencies and a matching SDK for development tools, libraries, and headers used during building. The official first-build tutorial explains this pairing. A missing SDK commonly prevents modules from building even if the app’s runtime is installed.

You can follow the tutorial’s dependency-installation approach with flatpak-builder --install-deps-from=flathub, or install an SDK manually with flatpak install as shown in the building introduction. These examples rely on the relevant branch being available from the remote you use; they do not guarantee that every remote provides every requested branch.

The --allow-missing-runtimes option is not a general fix for missing build prerequisites. The command reference notes that manifest modules still fail to build when the SDK is missing. Treat this option as a narrow case for an absent runtime when no module needs to be built or executed.

3. Decide whether a dependency should come from the runtime or the manifest

Before adding a bundled module, check whether the selected runtime already supplies the library at a suitable version. Flatpak’s dependency guidance generally favors using a suitable runtime copy. Bundle a dependency when it is unavailable there, the app needs a different version, it must be patched, or it is an application-specific resource.

  • Use the runtime’s copy when it meets the app’s requirements. This avoids maintaining a separate build of the same dependency.
  • Bundle it deliberately when the runtime copy is missing or unsuitable. Keep the module list as small as practical: each bundled module adds maintenance work.

When a build cannot find a library, confirm whether it is supposed to be provided by the runtime or built as a manifest module. Changing the module list without making that distinction can conceal the real mismatch.

4. Prepare sources before the sandboxed build

flatpak-builder build commands run in a sandbox without network access by default, according to the command reference. A build step that tries to download a package may therefore fail even when the host can reach the remote. Download and declare the needed sources before the build, then configure the build step to use those prepared files.

The Flatpak Electron guide applies this approach to Node.js packages: prepare package sources in advance and make the build use them rather than relying on an online fetch during compilation.

5. Keep build sandbox restrictions separate from app permissions

Use finish-args to declare permissions for the built app when it runs. The manifest guide shows examples including network sharing, display sockets, graphics-device access, and access to the documents directory. Grant only what the application needs.

These runtime permissions do not generally grant network access to build commands. The build environment has its own restrictions and documented development allowances; changing finish-args is not a fix for a build step that tries to download dependencies. Diagnose whether the failing operation happens during the build or when the installed app runs before changing permissions.

6. Use repair and permission commands for local installation problems

If the app or runtime installation appears inconsistent, Flatpak’s troubleshooting guide documents commands for local installation state. They do not correct a malformed manifest or failed module build.

  • flatpak repair checks and repairs the local Flatpak installation.
  • flatpak uninstall --unused removes runtimes and extensions that are unused by installed apps.
  • flatpak permission-reset APP_ID resets portal permissions for an installed app; replace APP_ID with the app’s ID.

Use these when the symptom points to an installed app, runtime, or portal permission—not as substitutes for fixing a manifest or build configuration.
