For a business with GST registrations in multiple states, choose software that keeps records, return preparation and filing status clear for each GSTIN while giving finance teams a useful consolidated view across the PAN. Compare the actual workflows—not just feature lists—especially return preparation, reconciliation, accounting or ERP integration, e-invoicing if applicable, permissions, audit trails, exports, filing responsibilities and total cost. ClearTax, TallyPrime and Zoho Books are possible starting points, not independently tested recommendations; the GST Portal’s online and offline tools are another route.

Why multiple state registrations change the software decision

The GST Portal’s registration flow asks applicants to select a State or Union Territory and displays registrations associated with the same PAN across India. That makes it important for a finance team to know which GSTIN it is working in—not merely which company or accounting system it has opened. The CBIC’s GST FAQ also addresses multi-state operations and the location of supplies in the context of registration.

In practice, a well-organized setup should let authorised staff distinguish each registration’s records, invoices, return status and reconciliation results, and then view relevant information together at PAN level. Do not assume that operating in more than one state creates the same registration obligation for every business: the applicable rules depend on the business’s facts and current law.

Which GST workflows should the software support?

Return preparation and review, GSTIN by GSTIN

GSTR-1 includes invoice-level details for supplies to registered persons; specified inter-state supplies to unregistered consumers; credit and debit notes; exports and supplies to SEZs; advances and adjustments; amendments; nil, exempt and non-GST supplies; and HSN/SAC summaries. The GST Portal’s guidance says that, from May 2025, the HSN-wise outward-supply summary is furnished separately for B2B and B2C supplies.

Check that the product can prepare the data your business needs, keep each GSTIN’s work and filing status distinct, and make review responsibilities visible. Ask staff to demonstrate how they find missing documents, correct errors and export data for review or record-keeping. Official guidance establishes that the return involves detailed data; it does not establish that any particular vendor’s software is error-free.

Reconciliation between books and portal data

Ask for a live demonstration of how the software compares accounting or ERP records with GST portal data. The team should be able to inspect unmatched, duplicate, amended and missing transactions individually, understand how an item was resolved, and retain a usable change history. A headline match rate or automation claim is not a substitute for seeing the exceptions and the review trail on representative company data.

Filing sequence and responsibility

The GST Portal states that GSTR-1 filing is a prerequisite to filing GSTR-3B for the same tax period and describes restrictions involving previous return periods. Confirm the current sequence and portal constraints with the tax team, since rules and portal behaviour can change. Also establish exactly which steps the product performs: preparation, review, submission, or some combination. Clarify which actions still require a portal login or an authorised signatory.

How to assess e-invoicing and integrations

E-invoicing is electronic authentication of B2B invoice data through an Invoice Registration Portal (IRP); it is not the government generating a business’s invoices. Businesses continue to create invoices in their accounting, billing or ERP systems, then report specified documents to an IRP to obtain an IRN and QR code. NIC says invoice information is transferred to GST and e-way bill portals, allowing relevant data to support GSTR-1 and part-A e-way bill workflows without manual re-entry. GST Portal help says IRP-submitted e-invoice details populate specified GSTR-1 tables and can be edited in the return workflow.

For a business to which e-invoicing applies, test the complete path: sending invoice data from the existing system, receiving and recording IRNs and QR codes, handling failures and retries, and reconciling the resulting data back to books and returns. The GSTN-hosted overview lists six IRPs and says IRN generation there is free; confirm the current IRP list, service terms and any charges for connected software or support rather than assuming those are included.

Check applicability rather than relying on a threshold claim

Published threshold statements conflict: a GSTN-hosted overview says the notified aggregate-turnover threshold is ₹5 crore, applicable from 1 August 2023, while the current-facing IRIS IRP page says e-invoicing currently applies at ₹10 crore and above. Those claims do not establish the operative threshold for a particular business today. Check current CBIC or GSTN notifications, including any applicable conditions or exceptions, and confirm the business’s position with a tax professional before selecting a workflow.

Which software options are worth comparing?

The following descriptions reflect what the named providers or official services publish, not independent testing. Use them to shortlist demonstrations, then verify feature availability for the exact plan, configuration and GSTIN structure the business will use.

IRIS IRP IRIS describes an e-invoice service with web, app, Excel, bulk and API options. Whether its service fits the invoicing integration you need. An IRP is not, by itself, a substitute for evaluating accounting or full return-compliance software.

What to ask vendors before choosing

Use your own representative data and configuration in each demonstration. Record the answers so that apparently similar proposals can be compared on the same basis.

  1. GSTIN organization: How are GSTINs associated with users, legal entities and branches? Can staff see both per-GSTIN status and the consolidated summary they need?
  2. Filing workflow: Which returns can the product prepare, review and file? What still requires a portal login or action by an authorised signatory?
  3. Data ingestion: Which accounting or ERP connectors, file formats and APIs are supported? How often does data refresh, and what happens when an import fails?
  4. Reconciliation: Can staff inspect unmatched, duplicate, amended and missing transactions, resolve them and retain an audit trail?
  5. E-invoicing: If applicable, how are invoices sent to an IRP, IRNs and QR codes handled, failures retried, and returned data reconciled?
  6. Controls and records: What permissions, approval steps, change logs, backups, exports and data-retention terms are available?
  7. Support and cost: What are the implementation, per-GSTIN or volume, integration and support charges? What renewal terms and support response commitments apply?

How to make the final choice

Start with the work your team must control across registrations: per-GSTIN preparation and status, reliable review of exceptions, and an appropriate PAN-level view. Then compare the accounting or ERP connection and, where relevant, the e-invoice process. A portal-centered approach may be workable for a team that can manage the required data and status tracking; a vendor product may suit a workflow that needs more integration or consolidated handling. Which is preferable depends on the company’s actual transaction flows, staffing and controls.

Before signing, confirm the exact supported GSTIN count, plan features, filing responsibilities, integrations, security and export controls, service terms and total recurring and implementation costs in writing. Vendor descriptions establish claimed capabilities, not comparative performance: no independent performance benchmark here supports a claim that one product is universally best.
