How does underwater photogrammetry work?
A 3D reef map is reconstructed from a set of photographs rather than captured in a single image. The images overlap so that software can find the same visual features—such as coral shapes or rock edges—in multiple views. It uses those correspondences to estimate where each camera was, then calculates a point cloud: a collection of points representing the scene in three dimensions. That point cloud can be turned into a 3D surface or model. NOAA Ocean Exploration describes this structure-from-motion process in its photogrammetry overview.
The same image collection can also produce two-dimensional products. A photomosaic joins images into a broad reef view, while an orthophoto is an image corrected to represent the surveyed surface from above. A digital elevation model can represent reef height and shape. These products serve different purposes: a mosaic is useful for viewing and mapping coverage, while a 3D model or elevation product makes relief available for structural measurements. NOAA’s 2019 Pacific Islands Fisheries Science Center standard operating procedures document generation of both 2D and 3D outputs.
What happens from survey planning to a usable map?
1. Plan for the question being asked
Scientists first decide what they need to learn: for example, whether the work is a local coral census, broad-area monitoring, or tracking a restoration site. The objective affects the area and scale to survey, the collection platform, and the products to create. NOAA’s Guide to Large-Area Imaging for Coral Reef Monitoring, Research and Restoration emphasizes tailoring image collection, processing, and data extraction to monitoring goals.

2. Collect overlapping photographs
A diver or camera platform follows a planned route while taking photographs from different positions and angles. The overlap is essential: without enough shared detail between views, the software has less visual information with which to connect images and reconstruct the scene. NOAA describes diver and remotely operated vehicle (ROV) collection, as well as shallow-water autonomous underwater vehicles and surface-operated drop cameras for large-area imaging. The platform choice depends on the survey objective and conditions, not on a universal ranking of methods.
3. Review and manage the image set
Before reconstruction, teams review whether the photographs are suitable. NOAA’s documented workflow can exclude frames that are overexposed, dominated by blue water or divers, or not taken perpendicular to the reef. Project procedures may also include consistent color and exposure correction. These checks matter because poorly exposed or unrepresentative images can undermine the visual matches and the measurements made from the resulting model. NOAA’s InPort record describes image quality control in a documented reef-imaging workflow.

4. Reconstruct the scene and create outputs
Structure-from-motion software matches features across images, estimates camera relationships, and builds the point cloud. Processing software can then generate a 3D model and other products, including photomosaics and orthophotos. NOAA’s Pacific Islands workflow identifies Agisoft Metashape for model and orthophoto generation; its updated workflow describes stages spanning survey planning, field procedures, data management, processing in Metashape, and extraction in ArcGIS Pro. These are documented NOAA procedures, not a requirement that every project use the same software.
5. Establish scale and extract measurements
Photographs show relative shape, but measurement requires known scale or control information. Underwater scale bars or coded markers can provide that reference during reconstruction. NOAA records describe coded scale bars and extraction of products such as digital elevation models. After processing, researchers can extract measures such as coral density, colony size and condition, and taxonomic identification under the applicable procedures.

What can a 3D coral reef map tell scientists?
A model can make the reef’s physical structure measurable: researchers can examine surface shape and relief, map where colonies occur, and estimate colony dimensions. NOAA’s 2024 update to its coral-reef photogrammetry procedures describes using imagery and models to support coral density, colony size, condition, and taxonomic identification. It also reports that the data can be comparable to rapid ecological assessments under the documented procedures.
Those measurements can support monitoring or restoration tracking, but the model does not answer every ecological question automatically. The image set, survey design, scale information, and processing choices affect what can be measured and how confidently. Researchers still need methods appropriate to the question and the site.

Which platforms can collect reef images?
NOAA’s large-area imaging guidance identifies several approaches. Their trade-offs are best considered against the project needs; the guidance does not establish a controlled performance ranking among them.

Across approaches, the important planning factors include survey area and coverage, depth and access, consistency of the image path, image quality and viewing geometry, scale control, and the monitoring or restoration objective. NOAA’s guidance treats collection and processing as project-specific rather than naming one best platform.
What affects the reliability of the map?
- Overlap and image detail: Shared visible features allow software to connect views; sparse overlap or indistinct images can limit reconstruction.
- Image quality: Exposure, water-dominated frames, diver obstruction, and camera angle can affect which frames are usable.
- Scale and control: Scale bars or coded markers help connect model dimensions to real measurements.
- Survey and processing choices: The route, camera views, software workflow, and extraction method should match the measurement being made.
NOAA’s cited materials do not establish one accuracy or resolution figure that applies across reef sites and collection methods. A meaningful accuracy claim needs to be tied to a particular survey and its validation; a generic number would conceal differences in image sets, controls, and workflows.
