The two methods answer related but different questions. In deep-time studies, fossils commonly calibrate molecular clocks, so the strongest estimates often combine both kinds of evidence rather than treating one as a universal check on the other.
What does fossil dating establish?
A fossil is direct evidence that an organism or trace existed at a particular point in the past. Its age is inferred from its geological context and the dating of the rocks or layers in which it is found. The fossil can also preserve morphological features that help identify how an extinct organism relates to other groups.
The oldest known fossil of a lineage does not necessarily mark the lineage’s origin. It shows that the lineage existed by that time: its origin must be at least as old as the fossil, and may be older. Preservation is incomplete, and fossils are unevenly sampled across places and periods. Estimating how much earlier a lineage began therefore requires assumptions about the record and sampling, not just the age of its oldest known fossil. Smith and Peterson discuss the limits of fossil and clock-based dating in their review, “Dating the Time of Origin of Major Clades: Molecular Clocks and the Fossil Record”.
How does molecular-clock dating work?
A molecular phylogeny maps genetic differences among organisms onto an evolutionary tree. The lengths of its branches represent estimated genetic change. A clock model uses those changes and an assumed or estimated rate of evolution to infer how much time may have passed since lineages diverged.

Sequence differences alone do not usually provide an absolute date in geological time. A clock needs calibration, most often from fossils associated with particular points on the tree. The result is therefore a model-based estimate conditional on the genetic data, the tree, the evolutionary model, rate assumptions, and the calibration choices.
Rates can differ among genes, lineages, and periods. Relaxed-clock methods allow rates to vary rather than requiring one perfectly constant rate, but estimating both rate and elapsed time remains difficult. Tree rooting, branch-length estimates, and calibration points can also affect results, as Smith and Peterson note in their review.

This is a general comparison, not a claim that every study follows the same procedure. As Smith and Peterson put it, “Molecular and paleontological data provide independent means of estimating when groups of organisms evolved in the geological past, but neither approach can be considered straightforward.”
How fossils and molecular clocks are combined
Researchers can use fossil ages in more than one way. In node calibration, a fossil constrains the age of a point, or node, in a molecular tree. In tip calibration, fossil taxa are included as dated tips in an analysis. Calibrations may be represented as age constraints or probability distributions rather than as perfectly known dates for exact lineage splits. The 2016 review “The evolution of methods for establishing evolutionary timescales” describes both approaches.

The calibration is not a minor technical detail: changing how fossil-based time priors are specified can materially affect estimated divergence times. Barba-Montoya, dos Reis, and Yang compare strategies for doing so in their 2017 study, “Comparison of different strategies for using fossil calibrations to generate the time prior in Bayesian molecular clock dating.”
Why estimates can disagree
A fossil-based estimate can be affected by uncertain identification, geological age, or how representative the known fossil record is. A molecular estimate can shift with the tree, sequence and model choices, assumptions about rate variation, and calibration design. Since clocks commonly depend on fossil constraints for absolute time, the evidence streams are complementary but not wholly independent in every analysis.

Disagreement does not, by itself, show that one method has failed. It can signal that a fossil’s placement or age needs reassessment, that the record is especially incomplete, or that a clock model or calibration is influential. Smith and Peterson’s 2002 review discussed historical disagreements concerning the origins of mammal and bird orders and major animal phyla; those examples describe debates covered by that review, not a current tally of unresolved cases.

- Identify what is being dated. A fossil age, a lineage’s minimum known age, and an estimated split between lineages are different quantities.
- Look for the calibration. Check which fossil or other time constraint anchors the clock, where it is placed, and whether the study represents its age as a bound or a probability distribution.
- Read the uncertainty interval with the estimate. A point estimate alone hides the range of dates compatible with the analysis.
- Check the model’s assumptions. Rate variation, tree construction, and other modeling choices affect the result.
- Keep the scope of historical statistics clear. A 2014 review by Duchêne and colleagues surveyed over 600 articles whose underlying studies were published from 2007 to 2013. In that historical sample, more than half of the analyses used one or more fossil dates; geological events and secondary calibrations each accounted for 15 percent. Those figures describe that survey period, not current field-wide practice. The review is available at “Beyond fossil calibrations: realities of molecular clock practices in evolutionary biology.”
