Start with the RNA modality and task—not the platform’s broadest AI claim. Tools for optimizing therapeutic RNA sequences, predicting RNA structure, or finding small molecules that bind RNA solve different problems. Before comparing vendors, define the intended mechanism, target, development stage, and experimental evidence you need.
Define the modality and task before comparing platforms
“RNA drug discovery” covers several distinct activities. A platform designed for one is not automatically suitable for another:
- mRNA sequence optimization: designing or improving an RNA sequence for a specific therapeutic use.
- ASO or siRNA design: designing oligonucleotides intended to bind target RNA and alter RNA or downstream protein expression.
- RNA-targeted small-molecule discovery: identifying small molecules that interact with RNA. This is different from designing a therapeutic RNA sequence.
- RNA structure prediction or engineering: predicting structure from sequence or supporting broader computational modeling and RNA engineering.
Write down the modality, target, intended biological effect, and stage at which the platform must contribute. Also identify what you expect it to produce: candidate sequences, structural predictions, prioritized compounds, or experimentally tested designs.

Examine the data behind the model
Ask vendors what data their models were trained or tuned on, how those data were generated, which targets or sequence families were held out during evaluation, and what rights or restrictions apply to the data. For a platform that cites proprietary experimental data, ask what categories of experiments and biological contexts are represented and whether the data can support your target and mechanism.
Training-data provenance matters for both scientific fit and permitted use. Clarify whether your team can use the platform’s outputs commercially, whether your submitted sequences or assay results may be retained or used to improve models, and what happens to those data when a contract ends.

Require prospective validation relevant to your target
A model benchmark or retrospective result does not by itself show that newly generated designs will work in your biological context. Request a prospective evaluation in which candidate designs are selected before testing, relevant targets are held out from model development, and results are compared with suitable baselines. The assay readout should match the proposed mechanism rather than relying on a convenient but indirect measure.

Ask for the experimental protocol, controls, replicate information, failure rates, and the full distribution of results—not only selected successes. The reviewed platform descriptions do not establish a shared independent head-to-head comparison, so a vendor’s own result should not be treated as proof that it outperforms alternatives.

Find out how predictions connect to experiments
Determine whether the platform performs experiments itself, connects to your laboratory, or depends on outside assay providers. These operating models affect cycle time, access to raw data, assay consistency, and responsibility for troubleshooting.
For any claimed lab loop, ask which RNA-specific assays are available, how assay quality is checked, and how experimental results feed back into subsequent predictions. Agree in advance on what counts as a successful result and how failed or ambiguous runs will be reported. A prediction is only as useful as the experimental evidence used to interpret it.

Check reproducibility, uncertainty, and workflow fit
Ask whether your team can trace a candidate back to the model and input data used to generate it, reproduce a run, and export results in a usable format. Find out how the platform represents uncertainty and whether it flags inputs or predictions outside the conditions on which it was evaluated.

Map the work to your existing computational and laboratory process: who needs access, where candidate and assay records will live, and how results move between the platform and your data systems. Demonstrate the workflow with a representative project before relying on a polished demonstration or a single example.

Clarify deployment, security, intellectual property, and commercial terms
The available product descriptions do not establish comparable pricing, commercial availability, deployment geography, data-retention policies, or IP ownership. Treat these as contract and technical-diligence questions, not as assumptions based on a product page.
- Where will the software and project data be hosted, and who can access them?
- Can the platform be deployed in the environment your organization requires?
- Who owns submitted data, generated designs, model adaptations, and experimental results?
- Can the provider retain or reuse your data, and what deletion or export options apply at termination?
- What are the licensing, usage, support, and renewal terms for the platform and any underlying model?
Understand where discovery ends and development begins
For oligonucleotide therapeutics that bind target RNA and alter RNA expression or downstream protein expression, FDA materials highlight clinical pharmacology considerations including QTc interval prolongation and proarrhythmic potential, immunogenicity risk, effects of hepatic or renal impairment on pharmacokinetics, pharmacodynamics, and safety, and drug-drug interaction liability. The FDA guidance recap quotes agency official Dr. Ramamoorthy: “Oligonucleotide therapeutics are distinct from both small molecule drugs and large biologics.”
Ask which development questions a platform addresses and where its remit ends. A discovery tool should not be assumed to resolve these later safety, clinical pharmacology, or regulatory considerations.
