Removing a secret from the latest version of a file does not erase it from earlier Git commits, existing clones, forks, or every copy held by a hosting service. Revoke or rotate the credential first. Then decide whether rewriting repository history is worth the disruption: a rewrite can remove the secret from cleaned refs, but it changes commit IDs and cannot erase copies you do not control.

What removing a secret actually does

Git records snapshots in commits. Deleting a file or line and committing that change updates the current tree; earlier commits still contain the old content unless you rewrite the history that includes them. GitHub’s guide to removing sensitive data describes history rewriting for cases where the secret must also be removed from the repository’s reachable history.

Even after a rewrite and force-push, do not assume the secret has disappeared everywhere. Old clones and forks can retain it, and on GitHub, cached views addressed by old commit hashes or pull-request references may remain. The accurate result is narrower: the rewritten repository no longer contains the secret in the refs that were cleaned; other copies and hosting-side references may need separate cleanup.

Revoke or rotate the credential first

Invalidate the exposed credential before starting repository cleanup. GitHub says: “Once the secret is revoked or rotated, it can no longer be used for access, and that may be sufficient to solve your problem.” A history rewrite reduces further exposure; it does not undo exposure or make a still-valid credential safe.

Use the credential provider’s incident-response process to assess the credential’s scope and review relevant access logs. Those checks are separate from cleaning Git history.

Decide whether history rewriting is warranted

Rotation addresses the credential’s ability to grant access. Rewriting is a separate step to reduce exposure in repository history and, potentially, request removal of certain host-side references. Consider the practical scope and cost before proceeding:

  • Where the secret may exist: Determine whether the repository was public or private and which branches, tags, renamed paths, pull requests, forks, clones, or Git LFS objects could include it.
  • Whether more removal is justified: If revocation adequately mitigates the access risk, a disruptive rewrite may not be necessary. GitHub says it assists with hosted cleanup only when credential rotation does not adequately mitigate the risk.
  • Who must coordinate: Collaborators need to stop using old history and rebase or reclone. Fork owners must handle their own copies.
  • What the rewrite affects: Rewritten commits and their descendants get new hashes. Commit-ID-dependent automation may break; commit and tag signatures can be invalidated; pull-request diffs and comments may change; and branch protections may need temporary handling.

How to rewrite GitHub repository history

The following workflow is for GitHub’s documented cleanup process. Review the rewritten history and affected pull requests before pushing any rewritten refs.

  1. Start from a fresh clone. Follow GitHub’s current instructions for installing and using git-filter-repo. GitHub’s guide says its documented --sensitive-data-removal flag requires git-filter-repo version 2.47 or later; check the guide and tool instructions for current requirements.
  2. Remove a sensitive file from history. From the fresh clone, run the documented command, substituting the file’s repository path:
    git-filter-repo --sensitive-data-removal --invert-paths --path PATH-TO-FILE

    If the file existed under other names or paths, include every historical path that needs removal.

  3. Replace text secrets where appropriate. For a secret embedded in text across files, GitHub documents using --replace-text with a replacement-pattern file. Prepare the pattern file and command using the current git-filter-repo instructions.
  4. Inspect before publishing. Check the rewritten history and identify affected pull requests. Rewriting changes commit identities, so confirm the result and coordinate the push rather than treating it as an ordinary file update.
  5. Push the rewritten refs only after reviewing scope. GitHub documents git push --force --mirror origin for replacing remote refs. This is a broad operation: it force-updates mirrored refs, may require addressing branch protection, and should not be run without reviewing which refs will be affected.

Coordinate clones, branches, and forks

After the remote history is rewritten, collaborators must not merge branches based on the old history into the cleaned history: doing so can reintroduce the tainted commits. Tell collaborators to either reclone or carefully clean their old clones and rebase their work onto the rewritten history. Coordinate with fork owners, since repository owners cannot erase other people’s clones or independently clean their forks.

What GitHub Support may be able to remove

For GitHub.com, GitHub’s guide describes contacting Support after rewriting and pushing if cached views or pull-request references remain and the case meets its criteria. The request should include repository details, the number of affected pull requests, and the first changed commits. Once remaining references and forks have been addressed, eligible cleanup can include pull-request references, cached views, server objects, and orphaned LFS objects.

This is a GitHub.com process, not a universal Git-host procedure. GitHub Enterprise Server has administrator-specific procedures; do not apply GitHub.com Support steps to a self-hosted instance without consulting its applicable documentation and administrator.

Reduce the chance of another secret commit

  • Keep secrets out of source files; use environment variables or a secret-management service for application credentials.
  • Use secret checks or push protection where available, and consider pre-commit checks such as Gitleaks or git-secrets.
  • Review staged changes before committing. A .gitignore entry can help keep intended local-only files from being tracked, but it does not erase a secret that was already committed.
