Validate a chemical structure by checking that it can be parsed and passes the checks your workflow requires. Standardize it only afterward, using a documented, project-specific policy. A successful parse does not prove that a record represents the intended chemical entity, and no single standardization rule is right for every analysis.
What validation and standardization mean
Validation asks whether an input can be interpreted as a structure and whether it passes selected structural and project-specific checks. Standardization applies declared transformations—such as normalizing functional groups, handling fragments, adjusting charge, or choosing a tautomer representation—to structures accepted by the validation stage.
Keep these stages separate. A parser or sanitizer can accept a structure that is not the entity intended by its submitter. Likewise, a standardized structure is not automatically the correct identity for every scientific question: removing a counterion, for example, may be appropriate for one comparison and destructive for another.
Define the input contract
Before processing records, state which representations your pipeline accepts, how records are delimited, and what happens when a record is empty, malformed, or lacks a structure. Common structure inputs include SMILES, InChI, and SDF/MOL records. PubChem documents those inputs, along with CIDs, for structure submissions; a molecular formula alone does not define a chemical structure for its submission workflow. - Specify accepted formats and encoding, including how multi-record SDF files are read.
- Define behavior for blank records, parse failures, unsupported elements, and records containing multiple components.
- Do not treat a chemical name or molecular formula as a complete structure input unless a separate, explicit name-to-structure or formula-resolution step is part of the pipeline.
- Decide whether failures are rejected, quarantined for review, or retained with a failure status. Do not silently drop them.
Parse first, then run structural checks
Use the chosen toolkit to parse each record and capture both errors and warnings. Then run the structural checks relevant to the workflow: atom and bond validity, valence and sanitization, allowed elements, and stereochemistry requirements. RDKit describes sanitization as a set of operations that computes useful molecular properties and checks whether a molecule is a reasonable representation, including valence processing. Its Molecular Sanitization documentation explains the behavior; verify it against the exact RDKit build deployed in your pipeline.
For a web-based check, PubChem’s Structure Validator lists PubChem and RDKit toolkit choices and JSON or image output. Treat its result as validation under the selected toolkit, not as a universal confirmation of chemical identity.

- Parse the submitted representation. Record whether parsing succeeded, and retain the returned structure and any diagnostics.
- Run sanitization and required checks. Apply the selected toolkit’s structural checks and any project rules, such as an element allowlist or a requirement for specified stereochemistry.
- Route uncertain cases deliberately. Preserve warnings and send failures or ambiguous structures for review when they could affect the analysis.
Choose standardization rules for the scientific question
Write down the policy before applying it to a dataset. RDKit’s rdMolStandardize documentation describes configurable standardization operations and parameters, including normalization, fragment handling, charge correction or reionization, and tautomer handling. Pin the library release and configuration: available settings and behavior can change.
PubChem offers a useful example of a database-specific policy, not a universal chemistry rule. It defines standardization as “the validation and determination of a unique chemical structure that is used to create a PubChem Compound from one or more submitted Substance records.” That policy serves PubChem’s Compound aggregation. It should not be assumed to preserve every distinction needed for another project’s endpoint.

These choices affect identity matching, database joins, deduplication, and downstream descriptors. There is no single rule in the cited documentation that resolves them for every use case. Test representative edge cases and inspect structures that change before processing the full dataset.
Keep an auditable record of each transformation
Retain enough information to reproduce and explain the result. This is practical provenance guidance, not a universal schema mandated by PubChem or RDKit.

- The original submitted representation and record identifier.
- The parsed structure, validation status, and warnings or errors.
- The standardized output and a status indicating whether and how it changed.
- The toolkit name, exact version or build, configuration, and standardization policy version.
- Any manual review decision and its rationale.
Keeping input and output side by side makes it possible to trace a changed match or descriptor back to the transformation that produced it.

- Malformed SMILES or incomplete structure records.
- Unsupported elements and valence or sanitization failures.
- Common charged forms and structures with multiple fragments, such as salts.
- Aromatic structures and records with specified, unspecified, or relevant stereochemistry.
- Tautomer pairs or other structures expected to change under the configured policy.
For each case, check not only whether processing succeeds but also whether the output, diagnostics, and identity treatment match the written policy. The test set and acceptance thresholds are project decisions; the cited toolkit documentation does not establish a universal benchmark.
Use a service or library with the right scope
RDKit is a cheminformatics toolkit whose documented capabilities include sanitization and configurable molecular standardization. Use a pinned version and test the behavior in the deployed build.
PubChem’s Standardization Service accepts an individual structure as SMILES, InChI, or SDF and can return those formats. PubChem says the service does not calculate every property normally associated with a Compound record, and describes submissions as private behind a unique key. Its documented policy is designed for PubChem’s own structure standardization. Consult the Standardization Service documentation before using it for a workflow that depends on particular transformations or data-handling requirements.
