Focus stacking can show more of a three-dimensional specimen in sharp focus, but the result is a processed composite—not a single exposure or focal plane. To use it responsibly, capture a stable, ordered stack with consistent steps and exposure; check the rendered image against its source planes; and disclose the stacking and any material processing in the caption or methods.
What focus stacking does—and what the image represents
Focus stacking combines images of the same subject area captured at different focal planes. Software selects relatively sharp regions from those frames and merges them to extend the image’s apparent depth of field. Helicon Focus 9 describes its process as evaluating each source-image pixel to determine whether it is in focus: Helicon Focus 9 User Guide.
The result may make structures at different depths appear sharp together, even though they were not all in focus in one exposure. That is useful for showing a specimen, but it changes how the image should be interpreted: the composite represents information drawn from multiple focal planes, and possibly different moments if the specimen moved.
How to capture a stack that is easier to inspect
- Start with a stable specimen. Movement between frames can produce blur, banding, or merged structures. Begin with a nonmoving subject while learning the method; scrutinize live or moving specimens especially closely.
- Move focus in one direction. Capture an ordered sequence from foreground to background or the reverse, rather than jumping randomly between planes. The Helicon Focus 9 guide and Quekett Microscopical Club tutorial both describe one-direction acquisition.
- Use consistent steps with enough overlap. Choose increments suited to the subject and magnification. If adjacent planes do not overlap adequately, banding may appear; uneven steps can also undermine the result, as the Quekett tutorial and Helicon documentation note.
- Keep exposure stable. Avoid changing acquisition settings partway through a stack or between images meant for comparison. Brightness variation can complicate rendering and interpretation.
- Preserve the original planes and metadata. Keep source files unchanged and render from copies or documented exports. A Natural Resources Canada technical note on microfossils describes TIFF export in its ZEN lite workflow and cautions that enhancement tools change original image data.
- Preview, render, and inspect. Where the software offers a preview, use it to assess settings before exporting. Examine the full image and the source planes, paying particular attention to edges, thin or overlapping structures, and uniform backgrounds.
What to inspect for before using the composite
A plausible-looking output is not necessarily artifact-free. Compare it with the original planes and check for:

- Halos or invented-looking edges: merging decisions can create unwanted contours around structures. Helicon Focus documents halos and other artifacts in its user guide.
- Banding: visible transitions can result when the stack lacks adequate overlap or the source sequence is uneven.
- Blurred, doubled, or blended detail: movement between frames can combine incompatible positions or states. Fine, intersecting structures—such as overlapping hairs—can also be difficult for a stacking algorithm to separate, as the Quekett tutorial explains.
- Lost or altered detail: software selects and merges regions; filters and enhancement steps may further change the image. The Office of Research Integrity (ORI) warns that, without careful comparison to the original, filter artifacts can be mistaken for meaningful data: ORI Guideline #7: Filters Degrade Data.
If a feature appears only in the composite, check whether it is visible in the corresponding source plane before treating it as specimen structure. When the image supports a scientific claim, retain the source planes and make them available where practical.
What to disclose in a figure caption or methods
Identify the image as a focus-stacked or extended-depth-of-field composite so readers do not mistake it for one unprocessed exposure. Give enough information to understand how it was made and what changed after capture:

- Stacking software and version.
- How the focal-plane sequence was acquired, including its direction and any material acquisition details.
- Material rendering or processing choices; if filters were used, name them and report their settings.
- Any retouching or manual replacement of regions using source planes.
These are prudent disclosure practices based on image-integrity guidance and workflow documentation, not a claim that one universal standard prescribes the same caption fields in every context. ORI specifically advises documenting filter names and settings when filters are used on scientific images.
How to compare stacked images fairly
For images intended to be compared, keep acquisition conditions and processing consistent. ORI’s Guideline #5: Comparing Images states: “Digital images that will be compared to one another should be acquired under identical conditions, and any post-acquisition image processing should also be identical.” If a difference in acquisition or processing is necessary, explain it in the methods or figure legend rather than leaving readers to infer that the images were treated alike.

Choosing a stacking workflow
Documented options include Helicon Focus 9, Fiji/ImageJ with the Extended Depth Field plugin, and ZEISS ZEN Manual Extended Depth of Focus. Available documentation does not establish a neutral benchmark that makes one option universally best. Compare workflows against the needs of the specimen and the record you need to preserve:
- Compatibility with the microscope and source-image format.
- Whether focal-plane order and acquisition details can be retained.
- Availability of previews and inspectable rendering parameters.
- How the method handles fine, intersecting structures in the actual specimen.
- Whether exports preserve original data and metadata.
- Current licensing and support terms.
A Natural Resources Canada technical note documents a microfossil workflow using Infinity Analyze 7 and ImageJ/Fiji with an Extended Depth Field plugin: Technical Note 2023-11. Its mention of software reflects that documented workflow; it does not establish present-day availability or licensing. Check current terms and compatibility with the relevant software provider.
