When a DeepAgents tool is missing, denied, or fails in Docker, first determine whether the problem is tool visibility, backend capability, or execution inside the container. Those are separate layers: middleware and harness profiles shape which tools the agent sees, while the configured backend determines whether a visible tool can run. Network errors need their own check from the environment that actually makes the connection; there is no single Docker networking fix established for every DeepAgents setup.
Start by identifying what failed
Before changing configuration, capture the exact tool name and arguments, the complete error or traceback, the agent configuration, and the installed DeepAgents and related package versions. Then classify the symptom:
- Tool is absent: inspect middleware and harness profile settings.
- Tool is visible but denied: inspect filesystem permission rules or other policy controls.
- Tool is visible but execution fails: inspect the backend and the container execution context.
- A command cannot connect to a host or service: identify which environment is making the connection, then test reachability from that same environment.
DeepAgents documentation describes middleware around model calls and tool execution; middleware can add or remove tools. That makes visibility a configuration question, not proof that a container command can execute. See the DeepAgents overview and agent architecture documentation.
If a tool is missing, check middleware and profiles
Inspect the middleware passed when constructing the agent, along with any harness profile exclusions. DeepAgents’ overview identifies filesystem tools as tools contributed by filesystem middleware, and notes that profile exclusions can hide them. The same overview lists execute as available with sandbox-capable backends.

A permission denial is different from an absent tool. Built-in filesystem tools can be subject to ordered filesystem permission rules; a tool may remain visible to the model and then have its call denied or interrupted. Check the rules and their ordering rather than treating a denied call as evidence that the tool was never registered. The overview documents these distinctions at DeepAgents.
If execute is unavailable, verify the backend
Confirm the actual backend instance passed to agent construction. DeepAgents exposes execution through a backend that supports the sandbox execution protocol. A regular state or storage backend—including the default in-memory/state option—is not, by itself, evidence of shell execution capability. Running the agent process in Docker does not turn a storage backend into an execution backend.

- Inspect the agent configuration and identify the resolved backend instance, not just the Docker image or host process.
- Check whether that backend supports the sandbox execution protocol required by the installed release.
- Check installed DeepAgents and backend package versions, then use the protocol and API documentation for those versions. Avoid copying an older example without checking compatibility.
The implementation and overview describe the backend capability check and the unavailable-execution error; consult the filesystem middleware implementation alongside the release documentation.
If execution fails, validate the container context
A visible tool call can still fail because the backend cannot execute the command, a path is invalid in its namespace, or the container lacks the expected executable or permissions. Check these details in the context targeted by the backend:

- Is the intended container running, and does the image include the requested executable?
- Does the backend target the container you expect?
- Does the configured working directory exist inside that container?
- Are paths supplied to filesystem operations valid in the backend’s container or virtual namespace?
- Does the command have the access it needs under the container’s own permission model?
A GitHub issue titled “SandboxBackend.grep crashes with ValueError when container exec fails” describes a specific DockerSandbox reproduction in which a nonexistent work directory led to a ValueError during grep parsing rather than a clean tool error. The report lists DeepAgents 0.6.1, Python 3.12, and a Linux host. It is a version- and environment-specific report, not proof that every current release has the same defect. See the reported issue and verify the behavior against the version you run.
Trace network errors from the process that connects
First determine whether the connection originates from the host process, the agent container, or a separate sandbox container. These environments can have different routes, DNS resolution, credentials, and network access. Record the destination, port, and exact connection error, then test reachability from that same environment rather than assuming a successful host connection proves the container can connect.

The DeepAgents materials describe backends and deployment options, but do not establish one universally correct Docker network mode or remedy for all network failures. Treat a network error as an environment-specific connectivity problem and check the configuration of the process that actually makes the request.

DeepAgents’ documented filesystem permission rules apply to its built-in filesystem tools. They do not constrain arbitrary commands executed through sandbox backends that permit shell execution. Do not rely on filesystem path rules as a security boundary for shell commands. Apply backend-level controls appropriate to the deployment and review the current official security guidance before allowing execution on untrusted input. See the DeepAgents overview.

When a managed sandbox is an option
If self-managed Docker execution is difficult to operate, DeepAgents’ deployment configuration identifies managed sandbox providers as another possible setup. Evaluate an option against the requirements that matter to your application rather than assuming providers are equivalent:
- Where commands execute and what isolation boundary is provided.
- How long environments live and whether state is scoped to a thread or assistant.
- How files and credentials enter the execution environment.
- How much control you need over the image, installed packages, and network configuration.
