Choose GST accounting software by tracing a sale from order to marketplace settlement, bank payout, books and GST reporting—and then testing that path with real files from every sales channel. A general accounting system may handle invoices, tax records, inventory and reporting; a separate marketplace tool may be needed to reconcile order-level sales, returns, fees and deductions to settlement statements. Some businesses may use both. There is no reliable universal winner without knowing your channels, volume, registrations and current accounting setup.

Start by mapping your business, not by comparing feature lists

Before speaking to vendors, record the setup the software must support. The details affect both implementation effort and whether a proposed workflow is practical.

  • Every marketplace and direct sales channel you use.
  • Typical and peak monthly order and line-item volumes, including how often returns and RTOs occur.
  • Your legal entities, GST registrations, warehouses and fulfilment locations.
  • Your current accounting system, inventory process, accountant handoff and return-review process.
  • Who prepares, reviews and submits GST returns, and which records that person needs.

Keep the evaluation tied to your own circumstances. Tax classifications, place-of-supply treatment, registration questions and period adjustments can depend on the business facts; a software feature label does not establish that a particular treatment is correct for you.

Understand the two jobs the software may need to do

General GST accounting

An accounting system typically holds the books and supports workflows such as invoices, tax and item masters, credit or debit notes, purchases, sales, inventory, reports and GST-related records. For example, Zoho Books’ India feature page describes HSN/SAC fields, invoicing, e-way bills, e-invoicing, approval workflows, reporting, inventory and multi-GSTN support. Those are vendor-stated capabilities; confirm the relevant plan, workflow and fit for your business.

Marketplace settlement reconciliation

A marketplace payout is not the same as gross sales. A settlement can reflect sales alongside refunds, returns, commissions, shipping, advertising or other charges, and tax withheld or collected by a platform where applicable. The reconciliation job is to explain how source orders and adjustments add up to the settlement and bank deposit—not to treat the deposit alone as the sales record.

Queshift describes matching orders with settlements, returns, RTO, commissions, logistics, TDS/TCS and other deductions, then producing reports and accounting-ready exports. That description is a vendor claim, not independent verification of accuracy or current coverage. Its site also says downloads are forthcoming, so confirm whether the service is currently available for your intended workflow.

When a combination may make sense

A general ledger may be sufficient for a lower-volume seller whose channel reports are straightforward and whose accountant can review summarized entries. A seller with high order volume, several channels or complex settlement exceptions may want order-level matching before accounting entries are created. Treat this as a workload question to test, not a rule that determines which product category every seller needs.

Trace a representative transaction from order to return

Ask the vendor to demonstrate one sale using your records, rather than a clean demonstration dataset. Follow the transaction through each handoff and check that you can get from an accounting entry back to its source.

  1. Order and invoice: Import the marketplace or direct-channel order and show how the customer invoice or sales record is created.
  2. Item and tax data: Check how the SKU, item description, tax code and HSN/SAC information are assigned, and how missing or conflicting data is flagged.
  3. Settlement: Match the sale to the settlement statement. Identify commissions, shipping, advertising and other deductions separately rather than silently netting them against sales.
  4. Tax collected or withheld: Show where platform-reported amounts, such as TDS/TCS where applicable, appear in the records and reports. Have your accountant check the intended treatment.
  5. Bank payout: Reconcile the settlement total to the bank deposit and make any difference visible as a traceable exception.
  6. Refund or return: Follow a refund, return or RTO through the settlement, credit-note workflow, accounting entry and inventory movement.
  7. GST reporting and review: Produce the period’s accounting and GST-related exports, then have the person responsible for review inspect the source links and adjustments.

Returns deserve their own test: include one that is recorded after the original settlement and one that crosses a reporting period. Check how the software represents timing differences, credit notes and stock movement. WimOnline describes settlement imports, TCS ledgers, returns, inventory and GSTR export workflows, but those descriptions do not establish the correct tax treatment for your case; verify that separately with current authoritative guidance or a qualified GST professional.

Compare the options against the work they must perform

Use the same sample data and questions for each shortlisted system. The GST Council audit manual search result identifies cost, complexity, feature coverage, security, processing capability and scalability as selection dimensions, and describes accounting systems as helping correlate transactions and ledgers with returns and financial statements. The manual PDF was not accessible for verification, so treat that as a summary of the search result rather than a checked quotation or vendor assessment.

Run a realistic import test before moving live records

Marketplace formats and seller workflows differ, so a claim that a product “integrates” is not enough. Ask which exact reports it accepts, how often format changes are supported, whether imports are automated or manual, and what happens when rows fail. Use files from a normal month and a busy month, then include cases likely to expose fragile mappings:

  • A file with missing HSN/SAC or other item data.
  • A duplicate upload, to see whether the system prevents duplicate entries or clearly identifies them.
  • A partial refund, cancellation, return after settlement and return crossing a reporting period.
  • Fees recorded separately from sales, and any deductions that do not match the expected amount.
  • A high-volume file, to reveal skipped rows, processing limits and review workload.

For every exception, ask to see the original source row, the reason it was flagged, the correction path and the resulting audit trail. Measure the mapping and cleanup your staff still has to do. A summary that balances at the end can still conceal missing or duplicated transaction detail.

ECom GST describes Amazon and Flipkart report summaries and Zoho Books invoice and credit-note import files. Its page appears old, so verify current service availability, supported report versions, privacy and security practices, and compatibility before relying on it. Neither that description nor Queshift’s establishes independent accuracy or support quality.

Check implementation, controls and exit costs

Ask for a complete written quote covering the users, entities, GST registrations, marketplaces, transaction volume, historical imports, support and add-ons you expect to need. Confirm which limits apply to the quoted plan and what changes if volume grows.

For cloud or desktop options, ask how access is controlled, what audit logs are available, how backups and recovery work, and what security documentation the vendor can provide. Check how to export records if you leave: formats, attachments, source links and transaction relationships matter as well as ledger totals. A usable export reduces the risk of becoming dependent on a system that cannot hand your records to an accountant or replacement platform.

Use vendor examples as leads, not endorsements

Vendor feature pages are useful for identifying workflows to investigate; they are not independent proof of accuracy, security, regulatory approval or suitability.

  • Zoho Books: Its India page lists GST-related features including HSN/SAC classification, invoices, e-way bills, e-invoicing, approvals, reports, inventory and multi-GSTN support. Confirm current plan limits and whether your marketplace settlement process is native or requires another tool.
  • Queshift: Its site describes order-level settlement reconciliation and accounting-ready reports for multiple marketplaces. Confirm current availability, the exact channels and reports supported, and how exceptions are handled.
  • ECom GST: Its page describes Amazon/Flipkart summaries and Zoho Books import files. Because the page appears old, verify service status and technical, privacy and security details before considering it.
  • WimOnline: Its e-commerce page describes settlement, return, inventory and GSTR export workflows. Treat tax-law statements on the vendor page as claims to verify, not advice for your own situation.

A GSTN search result also surfaced a free-software lead for MSMEs with a stated turnover limit, but the official PDF could not be opened and current eligibility, vendor availability and terms are unverified. Do not base a buying decision on an assumed free option; check current official information directly.

Make the decision using a short acceptance checklist

Choose a system only after the people who will use and review it agree that the tested workflow is acceptable. Before committing, confirm that:

  • All material sales channels and the required report versions imported successfully.
  • Sales, fees, settlements, payouts, refunds and returns can be traced to source records.
  • Duplicate, rejected and incomplete rows are surfaced rather than silently lost.
  • Credit notes, period-crossing returns and inventory movements are represented in a way your accounting reviewer accepts.
  • The chosen system or combination supports the business’s accounting handoff, GST registrations and review process.
  • Roles, audit trail, backup and export arrangements meet your operational needs.
  • The written price and usage limits cover the expected business scale, not just a trial dataset.

Do not rely on a “file” or “compliant” button as proof of legal correctness. Have a qualified GST professional review tax classifications, place-of-supply handling and period adjustments that depend on your facts, and confirm current legal requirements through authoritative guidance.
