Short reads are often a practical fit for high-throughput counting and many routine analyses; long reads are valuable when a project must span repeats, resolve complex regions or structural variants, or improve de novo assembly. There is no universally best platform: the right choice depends on what evidence your specific project needs.
Define the result before comparing sequencing platforms
Write down the project’s primary endpoint before choosing a method. “Sequence the genome” is not specific enough to guide a choice. Decide whether you need to detect small variants, find structural variants, build a de novo assembly, resequence against a reference, resolve haplotypes, or measure counts such as gene expression. Then judge each method by whether its data can support that endpoint.
Also specify the organism, sample type, number of samples, required coverage, and whether the work is exploratory, research-grade, or intended for clinical use. Those details can change assay suitability and validation needs. The available evidence supports a decision framework, not a project-specific protocol or platform recommendation.
Ask these questions in order
- What sequence information must the result provide? Name the variant class, assembly or measurement you need. A count-based assay, reference-guided resequencing, haplotype resolution and de novo assembly are different problems.
- How much sequence context must each read span? Short reads can be sufficient for many targets, but their limited span makes repetitive or complex regions harder to assemble or interpret. Long reads can connect sequence across those regions.
- What accuracy and error profile is acceptable? Separate consensus accuracy from the likelihood of observing a rare variant and from whether a read can be mapped uniquely. Ask how the specific assay performs for the variant class you care about; an overall accuracy claim does not settle every use case.
- Can your sample meet the library requirements? Check specimen type, DNA quantity and integrity, extraction method, and platform-specific preparation requirements. High-molecular-weight DNA can be important when the aim is to obtain very long reads.
- What coverage, throughput and total budget does the study need? Estimate costs for the actual sample count, coverage target and run utilization. Include library preparation, sequencing, analysis and validation where applicable, rather than relying on a per-genome headline.
- Can the team analyze and validate the data? Plan for base calling, alignment or assembly, variant calling and interpretation. Long reads may expose regions short reads cannot resolve, but downstream analysis and clinical interpretation still have performance limits.
- Would combining methods change the answer? A hybrid strategy may pair short-read scale with long-read span, but use it only when the additional evidence answers a defined biological question. Plan sample handling, budget and analysis for both methods.
Compare short-read and long-read approaches
These are broad distinctions, not specifications for every platform, assay or run. For a general glossary, the National Human Genome Research Institute describes typical short reads as around 300–400 base pairs and long reads as thousands to hundreds of thousands of bases; those ranges are not a substitute for checking a current protocol. Choose the read length that fits the sequence problem
Read length matters when the sequence around a target is repetitive, rearranged or otherwise difficult to place. Short reads produce many fragments that must be assembled or mapped; when a fragment is shorter than the ambiguous region, its origin may be hard to establish. Longer reads can bridge such regions and connect sequence that would otherwise remain separated.
NHGRI explains that long reads can make assembly easier because the sequence is divided into fewer fragments. Its 2022 account of the complete human genome described reads of up to 1 million DNA letters for Oxford Nanopore and about 20,000 letters for PacBio HiFi in that historical context. These figures are not current guaranteed specifications; confirm the platform, chemistry and protocol available to your lab.

The human genome contains about 3 billion base pairs, according to NHGRI’s DNA Sequencing Fact Sheet. Genome size provides context for data scale, but by itself it does not determine read type, coverage or the method your project needs.
Match accuracy and coverage to the endpoint
Accuracy is not one number that answers every experimental question. Consensus accuracy describes the confidence in a reconstructed sequence; detecting a rare variant also depends on sampling depth and the assay’s error profile. Unique mapping is a separate concern: a highly accurate read may still be difficult to place if it comes from a repeated sequence.

Set the required coverage and validation plan around the biological endpoint and the frequency of the signal you hope to detect. For structural variants, assembly or haplotypes, read span and mapping context may matter as much as raw depth. For clinical variant calling, do not assume that a platform’s advertised accuracy establishes clinical suitability; assess the specific workflow and interpretation requirements.
Check sample quality and laboratory readiness
Before selecting a long-read workflow, ask the sequencing lab what DNA quantity, integrity and fragment length its library preparation requires. The highest possible read length is not useful if the sample has been fragmented or the extraction method cannot preserve long molecules. Short-read assays can be more tolerant of fragmented material in some cases, but requirements vary by assay.

- Confirm the specimen type and extraction method are accepted for the intended assay.
- Ask how DNA quantity and integrity will be assessed before library preparation.
- Confirm whether the lab’s protocol targets a particular read-length range or requires high-molecular-weight DNA.
- Clarify what happens if the sample fails quality checks, including whether re-extraction or a revised assay is possible.
Budget for the full study, not a headline per-genome figure
A 2024 review hosted by NHGRI reported estimated reagent costs for a 30× human genome of about $200 for NovaSeq X, $600 for Oxford Nanopore PromethION and $995 for PacBio Revio. These are the review authors’ historical estimates, not current quotations or complete project costs; prices depend on platform, run utilization and what is included. Read the 2024 review, then request a current estimate from the facility or service provider for your sample count, coverage and deliverables.
Compare like with like: the same number of samples, target coverage, library preparation, sequencing output, data delivery and downstream analysis. A method with a lower per-base cost may not be the least expensive way to answer a question if it cannot resolve the target and requires additional sequencing or validation.

Plan for analysis before ordering sequencing
Choose an analysis path alongside the assay. Depending on the project, that can include base calling, alignment to a reference, de novo assembly, variant calling, phasing, methylation analysis and validation. Confirm that the team or provider can produce the required files and interpret the relevant variant classes—not just generate reads.
Long reads may reveal regions inaccessible to short reads, but the ability to call and interpret a finding is distinct from the ability to sequence across it. For clinical or high-consequence conclusions, establish validation and interpretation requirements before the experiment begins.
When to combine short and long reads
Consider a hybrid design when one method supplies evidence the other lacks—for example, short-read scale together with long-read support for a difficult assembly or structural variant. Do not combine methods simply because both are available: the additional data should resolve a stated uncertainty, and the project needs a paired sample plan, budget and analysis workflow. There is no universal hybrid recipe supported for every research question.
