Judge the run against the specific quantities you plan to report: are the relevant states being explored, and is uncertainty in each target quantity acceptably small? A stable-looking trajectory can help reveal drift, but it cannot show that an unvisited state does not exist.
Define what “enough” means for your result
OpenMM’s User Guide describes a common simulation goal as sampling “the range of configurations accessible to a system.” In practice, adequacy depends on the ensemble and scientific question—not simply on whether the trajectory looks plausible or has run for a long time.
Write down the observables you will interpret before assessing the run. These might include a binding-site distance, a torsion-state population, a free-energy difference, or a structural ensemble. For each one, identify plausible slow motions or state changes that could affect it. Evidence that one quantity is stable does not establish that other observables, or the whole structure, are adequately sampled.
Check equilibration before estimating production results
Plot each target observable and relevant state assignment against simulation time. A continuing trend may indicate relaxation or drift, so do not treat the full trajectory as production data without considering whether an initial portion should be excluded.

A flat trace is not proof of adequate sampling: a system trapped in one basin can remain stable. OpenMM’s replica-exchange tutorial, for example, equilibrates replicas before collecting production results. Use scientific judgment to define and document any equilibration exclusion; do not choose it solely to make a trace look stationary.
Estimate uncertainty using correlated data
Successive molecular-dynamics frames are correlated. A trajectory with many saved frames therefore does not necessarily contain many independent samples. Estimate uncertainty for each reported observable using its time correlation or a block-averaging analysis rather than treating every saved frame as independent.
Autocorrelation and effective sample size
For ordinary time-ordered dynamics, estimate how quickly the observable’s autocorrelation decays and use that information to assess its effective number of independent samples. This estimate is observable-specific: a rapidly changing distance and a slowly switching torsion population can have very different effective sample sizes in the same trajectory.

Block averaging across block sizes
Divide the production data into blocks and estimate the uncertainty of the mean as block length increases. The estimate becomes informative when it settles into a plateau, indicating that the blocks are longer than the important correlation times. If there is no plateau before only too few blocks remain to estimate uncertainty reliably, extend sampling or report the uncertainty as unresolved rather than selecting an arbitrary block size.

Zuckerman and Woolf (2010) give approximately 20 statistically independent configurations or trajectory segments as a rule of thumb: below that, an observable average should be considered suspect. This is not a universal pass threshold. An effective sample-size estimate around 20 or lower is itself uncertain, and a count above it does not establish that all relevant states have been found.
Look for state coverage and compare independent runs
Use diagnostics suited to the system and question—such as state populations, torsions, contacts, principal-component projections, or pairwise structural comparisons—to look for transitions and possible unvisited basins. RMSD, state populations, and PCA projections can expose obvious under-sampling, but they do not quantify uncertainty on their own.

Where feasible, compare repeated runs whose starting structures are as independent as practical. Disagreement in state populations or target-observable estimates is strong evidence that current sampling is inadequate. Agreement is useful evidence, but it cannot prove that every important state was discovered; a region never visited is intrinsically difficult to diagnose from the trajectory alone.
Use OpenMM output that supports the analysis
Choose reporters and trajectory outputs based on the quantities you need to examine. OpenMM’s StateDataReporter can record potential energy, kinetic energy, total energy, temperature, volume, density, time, and progress. Those fields are not a substitute for recording a target-specific quantity such as a distance or torsion state when your analysis depends on it.

A checkpoint can support a restart, but it is not evidence that the simulation sampled adequately. Binary checkpoints are hardware- and version-sensitive, so they should not be confused with a portable, self-contained sampling analysis.

For enhanced sampling, check method-specific mixing
OpenMM documents replica exchange, expanded ensemble, metadynamics, and accelerated molecular dynamics as approaches that can accelerate exploration. Enhanced sampling changes the analysis requirements: ordinary time-correlation or block-averaging assumptions may not apply directly to non-dynamical sampling. Use estimators appropriate to the method, and retain independent-run checks where feasible.
Replica exchange
For replica exchange, first inspect whether replicas move among states and mix, rather than remaining trapped in one state or in disconnected groups. Then assess the distribution at the thermodynamic state relevant to your result; movement through temperature or Hamiltonian states alone is not the target-state distribution.
The OpenMM Contributors’ 2025 alanine-dipeptide tutorial illustrates the diagnostics with 20 temperature states spanning 300–450 K and 1,000 iterations after equilibration. These are settings in that example, not recommended universal values or a general stopping rule. The ReplicaExchangeSampler reporter can record state assignments, trajectories per replica or state, reduced energies, and checkpoints.

Choose a response to inadequate or unresolved sampling

OpenMM documentation describes these approaches but does not prescribe one as universally best. The right response depends on what is slow, whether that motion is known in advance, the compute available, and whether you can validate the resulting target-state estimates.
Report a bounded conclusion
Make the scope of your conclusion match the evidence. For each reported quantity, state which observable was examined, how equilibration was handled, which uncertainty method was used, how effective sample size or block-size behavior looked, how many runs were compared and how independent they were, and which relevant transitions were observed. Identify remaining limitations rather than declaring the entire system “converged” on the basis of a flat trace or one stable observable.
