Yes—an AI coding agent can read, edit, or convert notes in an Obsidian vault when the process or integration it uses has access to the vault’s files and permission to perform the requested operation. Obsidian notes are Markdown plain-text files, so an agent can work on them through ordinary filesystem tools; an Obsidian plugin can instead use Obsidian’s Vault API. The important distinction is that a vault used as the agent’s working directory is a convenient starting point, not necessarily a security boundary.
What the agent is actually accessing
Obsidian describes a vault as a folder on the local filesystem, including its subfolders, and stores notes as Markdown-formatted plain text. A vault can be created wherever the operating system permits. Its root contains a per-vault .obsidian configuration folder; global settings are stored elsewhere. Obsidian advises against putting a vault inside its system settings folder, and notes that nested vaults can prevent local links from updating correctly. See Obsidian’s data-storage documentation.
Because the notes are files, another editor or a coding agent with filesystem access can read and change them without going through Obsidian. Obsidian says it refreshes its view after external changes, so edits made outside the app can appear in the vault. This file-based model is what makes direct agent workflows possible; it does not itself grant an agent access.
How an agent reaches a vault
The access path depends on the product and integration. An agent may use ordinary filesystem or shell tools, run inside an environment that exposes selected files, or receive a file channel from an Obsidian plugin. Those paths should not be treated as interchangeable: each may have different permissions and limits.

Obsidian documents its plugin methods in the Vault API reference. AgentHub’s description is specific to that plugin, not a general rule for other integrations; see the Obsidian Community Plugin Directory listing.
Does setting the vault as the working directory keep the agent inside it?
Not by itself. A working directory tells a process where to start or where its tools operate by default. It does not necessarily stop the process from accessing other paths. Whether an agent can leave the vault depends on the actual sandbox, filesystem permissions, and tools it can use.

For example, OpenAI’s self-hosted agent-environment documentation describes an executor running in the user’s environment and executing shell commands or reading and writing files at the harness’s request. It warns that agents sharing an environment can access the same files, credentials, and resources, and recommends isolating environments by user or workload. Those details describe that self-hosted setup, not every coding agent. See OpenAI’s self-hosted sandbox guidance.
Can an agent read, edit, or convert Obsidian notes?
It can do those tasks if its available tools and permissions allow them. An agent with read access can inspect the Markdown text; one with write access can update files. A conversion task is also a file transformation: the agent needs to know what “standard Markdown” means for the requested result, then read the relevant notes and write converted content. A request alone does not grant access or permission, and the behavior can differ by product, mode, and integration.

Before allowing changes across a vault, define the intended scope: which folders and file types to process, what transformations to make, whether to preserve Obsidian-specific links or syntax, and whether to write changes directly or produce copies for review. For potentially broad edits, a small sample and a reviewable output location make it easier to spot unwanted changes before applying a conversion throughout the vault.
Plugin API edits and direct file edits are different
An Obsidian plugin can use the Vault API, which provides file enumeration and read or modification methods for files visible in the app. Obsidian distinguishes read() from cachedRead(); the latter behaves like a current read once Obsidian receives an external-change notification. Direct filesystem tools do not automatically use these API methods—the integration determines whether it uses Obsidian’s API, a plugin-provided channel, or ordinary file operations.

When a plugin changes a note based on its existing contents, Obsidian recommends Vault.process() rather than a separate read followed by a modify. The documentation says this avoids a change landing between reading and writing, reducing the risk of overwriting an intervening edit. This API-specific protection should not be assumed for an external agent editing files directly. See the Vault API documentation.
What permissions and sandbox controls matter?
Check the controls for the exact product, version, mode, and tool being used. Read permission, write approval, filesystem isolation, and network access are separate questions. A restriction on one tool does not necessarily apply to every connected tool.

Claude Code
Anthropic describes Claude Code as permission-based and read-only by default, with permission required for most modifications or commands, while some safe commands may be allowed automatically. Anthropic’s 2025 explanation treats filesystem isolation and network isolation as separate boundaries: one limits accessible or modifiable directories, the other limits reachable hosts. Anthropic reports that sandboxing reduced permission prompts by 84% in its internal usage; that figure is not an independent benchmark or a result guaranteed for other users or agents. Codex tools
OpenAI’s agent-loop article says the described sandbox applies to Codex’s provided shell tool. Other tools, including MCP servers, are not sandboxed by Codex and must apply their own guardrails. Therefore, a restricted shell does not prove that every connected tool has the same file or network limits. See OpenAI’s explanation of the Codex agent loop.
Self-hosted environments
In the documented OpenAI self-hosted setup, files and credentials follow the permissions of the shared environment. OpenAI recommends keeping the application API key outside the sandbox and keeping the restricted environment key out of source code, container images, and logs. Apply this advice to that documented architecture rather than treating it as a universal configuration recipe; see the self-hosted environment guide.
Does “local” mean the task stays on your computer?
No universal conclusion follows from the word “local.” Obsidian lists Obsidian Sync, Dropbox, iCloud, OneDrive, Git, and other third-party services as ways to synchronize vaults, but that list does not establish that these options share the same conflict handling, privacy properties, or backup guarantees. Sync and an agent’s execution location are separate issues.

OpenAI’s Help Center describes local work sync as available only where enabled for a workspace and rollout. In that product-specific workflow, conversation content, tool results, and other task context are coordinated in the cloud even when a step runs locally. The page also distinguishes Work Cloud and Codex Cloud policies and says a cloud turn without the connected computer cannot access that computer’s files. See OpenAI’s local work sync and agent security guidance. Do not infer from local execution alone that prompts, results, or other task context remain only on the device.

Checklist before connecting an agent to a vault
- File scope: Identify the exact folders and files the process can read and write; do not rely on the working directory as the only restriction.
- Approval mode: Find out whether access is read-only, whether each write or command requires approval, and whether broader permission modes are enabled.
- Tool coverage: Check shell, MCP, plugin, and direct-file tools individually; one tool’s sandbox may not govern another.
- Network access: Establish whether the agent can reach the internet or only approved hosts.
- Data flow: Determine whether prompts, file excerpts, tool results, or task context are sent to a remote service, including during a locally executed step.
- Write consistency: If the integration uses Obsidian’s plugin API, check whether it uses a safe read-modify-write approach such as
Vault.process(); do not assume direct filesystem edits get the same protection. - Change review: For bulk edits or conversions, define the output and review process before granting write access across the vault.
