Those details help pinpoint whether to check Steam Input, controller order, or an emulator’s own input settings.
Start by identifying where the input problem occurs
Test the same controller in the same game or emulator after noting these three details:
- Mode: Game Mode or Desktop Mode.
- Controller: the Steam Deck’s built-in controls or a connected controller.
- Scope: one emulator or several.
EmuDeck generally recommends Game Mode for playing ROMs. In Desktop Mode, hold the Steam Deck’s Start button for three seconds to switch the controller configuration to gamepad mode. EmuDeck says this also enables combo hotkeys for exiting a game. EmuDeck’s SteamOS hotkeys guide
Check the Steam Input layout in Game Mode
For the affected game or emulator, open its Controller settings in Game Mode and inspect the selected Steam Input layout. EmuDeck provides profiles for Cemu, Citra, DuckStation, melonDS, mGBA, PPSSPP, and RMG. Select the profile for the relevant emulator or system when one is available. If the emulator does not have an EmuDeck profile, choose Gamepad with Joystick Trackpad. EmuDeck warns that other layouts may leave some controls unavailable.
Test whether Steam Input is interfering
Steam Input is EmuDeck’s standard control layer for Steam Deck emulation, but it can conflict with a controller feature exposed natively, such as an external controller’s gyro. Disable it only as a targeted test for a relevant symptom; doing so can change which controls or features the game receives.

- In Game Mode, select the affected game, emulator, or EmulationStation-DE.
- Open its Controller page, then select the controller tab.
- Open the gear next to Edit Layout and choose Disable Steam Input.
- Restart the game or emulator if the change does not take effect. EmuDeck notes a restart may be necessary.

EmuDeck specifically cites possible double inputs with the 8BitDo Ultimate 2.4G Wireless Controller and suggests disabling Steam Input for the affected game. This is a narrow compatibility example, not a general reason to replace a controller.

Put an external controller in the correct order
If Steam recognizes an external controller but the emulator sends its input to the wrong player or device, rearrange the controller order:
- Open Quick Access using the external controller.
- Open Quick Settings and select Rearrange controller order.
- Set the preferred order. When using one external controller alongside the Steam Deck, EmuDeck recommends putting the external controller first.

Check input settings inside the affected emulator
If the issue happens in only one emulator, check its own device or profile settings before changing global Steam Input behavior. The exact option differs by emulator.

Ryujinx
To restore the default Steam Deck controls, open Options → Settings → Input, configure Player 1, select Steam Virtual Gamepad, load the configuration, and save it. Yuzu
To restore the configured Steam Deck controls, select the emudeck profile in Yuzu’s Controls settings. For external-controller gyro problems, EmuDeck’s guide describes disabling Steam Input for the selected game; if gyro still fails, it recommends resetting Yuzu configuration through Manage Emulators. Cemu
To switch controller profiles, open Cemu’s input settings, choose the preferred option from the Profile dropdown, and click Load. EmuDeck’s Cemu guide

- Controls fail only in Desktop Mode: hold Start for three seconds to switch to gamepad mode.
- Some buttons are unavailable across an emulator’s controls: check the Steam Input layout; use the EmuDeck profile if available or Gamepad with Joystick Trackpad otherwise.
- A native controller feature such as gyro fails, or inputs register twice: test disabling Steam Input for that game, then restart if needed.
- An external controller is assigned to the wrong player: rearrange controller order.
- Only one emulator is affected: inspect that emulator’s device or profile settings, using the relevant steps above.
These SteamOS menu paths are for EmuDeck on Steam Deck; they should not be assumed to apply unchanged to Windows or other platforms.
