To make a Matplotlib 3D scatter plot transparent, create a 3D axes and pass an alpha value between 0 and 1 to ax.scatter(). Lower values make markers more transparent. Set depthshade=False if you want marker opacity to appear consistent at different depths.

This complete example uses generated data; replace x, y, and z with your own same-length coordinate arrays.

Choose how opacity is applied
Use one alpha value for every marker
The example’s alpha=0.35 gives all markers the same opacity. Increase the value toward 1 for more opaque markers; decrease it toward 0 for more transparency. If markers are hard to see, try a higher value such as 0.5.

Give each point its own opacity
For point-specific opacity, pass an array of RGBA colors. The fourth component in each row is alpha, ranging from 0 to 1:

ax.scatter(x, y, z, c=rgba, depthshade=False)This assigns opacity values from 0.15 to 0.8 across the points. Use a single alpha argument when opacity is uniform; use RGBA rows when opacity varies by point or represents another value. The Axes3D.scatter API accepts RGB and RGBA color arrays.

Control depth shading and changing appearance
By default, 3D scatter depth shading is enabled through the configured axes3d.depthshade setting, which the current stable documentation shows as true. Shading may change how markers look at different depths, including their apparent opacity. Add depthshade=False when consistent-looking markers matter more than the depth cue. Leave it enabled when that cue is useful; the setting applies independently to each scatter call.
If your Matplotlib version is older, check its API before relying on less-common options: depthshade_minalpha was added in Matplotlib 3.11, and axlim_clip in 3.10. The current stable API result identifies Matplotlib 3.11.2, but stable documentation can change over time.

Improve readability when points overlap
- Markers look too solid: lower
alpha, for example from0.5to0.25. Avoid making it so low that isolated points disappear. - Opacity seems to vary with depth: set
depthshade=Falsefor more uniform appearance. - Points overlap heavily: transparency can reveal areas of overlap, but it cannot remove occlusion in a 3D projection. Rotate the view or style groups as separate scatter collections. Interactive Matplotlib backends support rotating and zooming the view.
Matplotlib’s mplot3d toolkit displays a 2D projection of a 3D scene. Its official overview describes it as providing simple 3D plotting capabilities; it is convenient for straightforward plots, but is not the fastest or most feature-complete 3D library.
