Giving a Muse Code child agent its own Git worktree gives it a separate working directory. Its file edits no longer land in the lead agent’s checkout, which helps when independent, write-capable children work in parallel. It does not change the task instructions, guarantee conflict-free integration, or remove the lead’s responsibility to review the result.
What changes when a child gets its own worktree?
A subagent is a child session assigned a bounded task by a lead session. By default, children use the same checkout as the lead. When the lead requests worktree isolation for a particular child, Muse Code can give that child a separate Git working directory. The official Muse Code multi-agent guidance describes the shared-checkout default and per-child isolation.
The boundary that changes is the working directory where edits happen. A worktree is a Git mechanism for having another working directory associated with a repository; it is not a full independent clone. The Git worktree manual documents the underlying operation and its management.
That separation is useful when multiple children may write files concurrently. It does not change what they were asked to do, determine whether their changes are correct, or automatically combine their work with the lead’s checkout. The lead still coordinates the children and reviews or integrates their completed changes.

Do subagents share the same checkout by default?
Yes. Muse Code’s guidance says children share the lead’s checkout unless isolation is requested for that child. Isolation is a per-child choice, not an automatic property of all children. A compatibility launch flag does not force every child into a worktree.
A request for isolation may be rejected if the profile, workspace, provider, or Git state does not support it. The documented behavior is rejection rather than silently putting that child back in the shared checkout. Worktree isolation requires a Git repository.

When should you use a shared checkout or an isolated worktree?

In practice, reserve separate worktrees for independent parallel writers. If one child’s output must be completed before another can begin, splitting the sequence adds coordination without changing the dependency; keeping it with one agent is usually simpler.
Does worktree isolation prevent merge conflicts?
No. It reduces interference between concurrent edits by keeping each child’s working files separate. It does not guarantee that changes will combine cleanly after the work is reviewed and brought together. Two children can still make incompatible changes, and the lead must inspect and integrate their work.

The official subagent worktree cookbook illustrates a lead tracking children and reviewing their results. Treat isolation as a workspace boundary, not as a correctness check or merge policy.
How does the documented worktree lifecycle work?
The cookbook’s example shows runtime-managed worktrees under .muse/worktrees/, created at the parent’s HEAD in detached-HEAD state. It records a cleanup policy named remove_if_clean. These are details of that example, not a guarantee that every Muse Code release or setup uses the same path, starting point, or cleanup behavior.

The cookbook also notes that if users create worktrees manually as a fallback, they are responsible for cleaning them up. Check the guidance for the Muse Code version and setup in use before relying on specific paths or lifecycle labels.

- Steering: A queued instruction may not take effect until the child’s next turn.
- Cancellation: A child already in the middle of a write may finish that write. A cancellation request does not undo edits or guarantee immediate termination.
- Review: After a child finishes, the lead still needs to inspect and integrate its work.
These timing details are described in the cookbook example; they should not be mistaken for an assurance that an in-progress operation stops instantly.

How to decide before spawning a child
- Identify whether the child will write. For a read-only investigation, the shared checkout is usually appropriate.
- Check whether the task is independent. Give a child a bounded task whose output can be checked on its own; keep strictly sequential work together.
- Request worktree isolation for each parallel writer that needs it. Do not assume a global launch setting isolates every child.
- Handle rejection explicitly. If the request is unsupported, decide whether to proceed without that child, change the setup, or use a manual worktree whose cleanup you manage.
- Plan for review and integration. Separate workspaces prevent edits from landing in the same working directory during execution; they do not do the lead’s final review.
