If you need to disable all tools, use Chat Only. An external filesystem MCP server has its own filesystem scope: Goose’s tool permissions, tool filtering, and MCP Roots do not by themselves establish directory-level confinement.
Choose the right approval mode
Goose documents four modes. The mode controls approval at the session level; when using Manual Approval or Smart Approval, you can also set permissions for individual extension tools. See the Goose Developer Extension documentation for the current mode and tool descriptions.

Change the mode during a session with /mode in the CLI or the mode selector in Desktop. Mode labels and configuration behavior can change; the reviewed documentation does not specify a release version.
Set permissions for Goose’s built-in file tools
The Developer extension provides write, which creates or overwrites files, and edit, which replaces exact text. Goose marks both as high risk and says they can modify any file accessible to Goose. In Manual Approval or Smart Approval, choose the permission that matches your intended workflow:

- Ask before: require review before the tool runs.
- Never allow: block that tool.
- Always allow: let the tool run without asking.
If your goal is to prevent unreviewed edits while retaining other tools, choose Ask before for both write and edit. Choose Never allow to block those Developer tools altogether. These settings do not remove every possible write route: Goose also documents shell as a high-risk tool that can run system commands with your user privileges. Review its permission separately, and remember that this capability means shell commands could write files, not that every command does.
Configure the settings and verify the active session
Goose offers settings through Desktop and CLI, and its configuration guide lists the main configuration locations and permission files. See Goose’s Configuration Files guide for current details.

After changing settings directly in a config file, restart an existing session if needed, then inspect the effective settings rather than assuming the running session has picked up the change. Goose documents goose info -v for inspecting active settings.
Restrict an external filesystem MCP server separately
If you added a filesystem MCP server as an extension, configure the server itself to expose only the directories you intend it to access. Goose supports built-in, command-line, and remote Streamable HTTP extension types and documents support for MCP Roots, which can provide the current session working directory to roots-aware extensions. That context is not established as a filesystem security boundary. Review the Goose extension guide and the filesystem server’s current official documentation for its path controls and enforcement behavior.

Goose’s available_tools configuration field limits which tools load from an extension; if left empty, the documented default is to load all of that extension’s tools. This narrows the available tool list, not the filesystem paths those tools can access. A third-party Super-Goose filesystem tutorial illustrates a setup pattern involving allowed directory paths, but verify exact flags and security guarantees in the server’s own current documentation before relying on it.

Apply these controls in order
- Choose Manual Approval for review of every action, Smart Approval for selective review, or Chat Only to disable all tools.
- In Manual Approval or Smart Approval, set the Developer
writeandeditpermissions to Ask before or Never allow. Reviewshellseparately. - If using an external filesystem MCP server, restrict its allowed paths using that server’s own documented controls.
- Apply the changes in Desktop, CLI, or the relevant configuration files. Restart existing sessions after direct config edits where needed, then check effective settings with
goose info -v.
