Use GitHub’s secret scanning, code scanning, and dependency alerts together: each finds a different class of risk. Secret scanning looks for exposed credentials, code scanning checks source code for vulnerabilities and errors, and Dependabot alerts flag known vulnerabilities in dependencies. Availability depends on repository visibility and the account’s plan or security products.
What each GitHub security check finds
These controls complement one another; enabling one does not cover the others.

Check whether the repository is eligible
Before following setup steps, check which controls are available for this repository. GitHub says some security features are available on all plans, while some private-repository features require an organization plan with GitHub Code Security or GitHub Advanced Security. Public repositories have broader availability. Confirm eligibility for the specific repository and account in GitHub’s current documentation; do not assume every setting will appear.

Enable dependency alerts
Turn on the dependency graph and Dependabot alerts
- Open the repository on GitHub and select Settings.
- Open the repository’s security settings, usually under Code security and analysis. Labels and layout may change; use GitHub’s current settings guide if the path differs.
- Enable the dependency graph and Dependabot alerts if they are available. The graph uses manifests and lock files to identify dependencies; alerts appear when GitHub identifies a vulnerable dependency in that graph.
- Enable Dependabot security updates if you want GitHub to open pull requests for security updates when supported.
These alerts depend on GitHub recognizing the dependency and vulnerability. They are not a scan of all possible risks in your application code.
Enable code scanning
Choose CodeQL default setup or advanced setup
- In the repository, open Settings and go to its security settings.
- Find code scanning and choose CodeQL default setup if it is available. GitHub says default setup selects languages, query suites, and scan events based on the repository.
- Choose advanced setup if you need to edit the workflow and its configuration. A third-party scanner can also integrate with GitHub code scanning.
- After setup, review the repository’s code scanning alerts in its Security area.
Code scanning searches source code for vulnerabilities and errors. It does not replace secret scanning or dependency alerts, which cover different risk types.

Enable secret scanning and push protection
- Open the repository’s Settings, then its security settings.
- Enable secret scanning if it is available. GitHub creates alerts when it detects supported exposed credentials.
- Enable push protection if available. It can block a push containing a supported secret before that secret is added to the repository.
- Review secret-scanning alerts in the repository’s Security area.
Feature availability, including generic pattern scanning and push protection, can depend on the plan. GitHub’s secret scanning documentation describes the detection scope and limitations.
Respond to findings safely
If a credential is exposed
- Treat the credential as compromised. Revoke or rotate it using the credential provider’s process, then update systems that depended on it.
- Do not paste the detected value into an issue, pull-request comment, chat, or log. Refer to the alert without repeating the secret.
- Check whether the credential was used and follow the provider’s guidance for any resulting exposure.
For partner secrets, GitHub may notify the provider. That notification does not replace revoking or rotating the credential yourself.

If code scanning or Dependabot raises an alert
- Open the alert and review the affected file or dependency, the reported issue, and GitHub’s suggested remediation.
- For a vulnerable dependency, assess the recommended update and test the change before merging a security update pull request.
- For a code scanning finding, verify the affected code path and address the underlying issue; use the alert details to guide triage.
Understand what a clean scan does—and does not—mean
A lack of alerts is not proof that a repository is free of vulnerabilities or exposed credentials. Detection depends on supported patterns, configured tools, recognized dependencies, and the repository content GitHub can analyze. GitHub also documents conditions for some paired secret patterns: the related ID and secret need to be in the same file and both pushed for that pattern pair to be detected.
