Sync is not a backup: deletions can propagate, conflicting edits may need manual comparison, and an encryption password may be impossible to recover.
Choose a sync method that fits your app and devices
Before changing settings, confirm which devices and operating systems the app supports and how it handles attachments, offline edits, conflicts, and recovery. Product features described below come from the vendors’ own documentation; they are not independent security audits.

Pick one sync method for each app rather than pointing multiple services at the same live notes folder. For Obsidian, remember that the vault is a folder of files and the app needs access to the whole vault for operations such as updating links. For Joplin, select a supported target and follow its setup instructions. The right choice depends on your device mix, platform support, recovery needs, and willingness to maintain the sync service.
Set up syncing without creating an incomplete copy
1. Prepare one authoritative device
Begin on the device holding your complete collection. Open a sample of notes and attachments to confirm they are present and usable. If you are moving from another app, export and import first, then verify the imported collection before treating it as the sync source.

2. Upload from that device and wait for completion
Configure the chosen sync target on the primary device and let its first upload finish. Joplin specifically advises waiting until synchronization is complete on the first machine before configuring additional machines. Its synchronization system uploads changes and periodically checks for remote changes; see Joplin’s sync guide.
3. Connect other devices one at a time
After the first upload completes, configure the next device and let it download the full collection. Check representative notes and attachments there before adding another device. Repeat for each device. Joplin says later edits should reach other devices within a few minutes, but that timing is specific to its guidance and is not a universal guarantee for every app, connection, or sync target.

Enable encryption and protect the key
E2EE is intended to protect the synchronized remote copy so the sync provider cannot read its contents. It does not necessarily protect files stored on your devices, exports, or an unlocked device. Check what the specific app encrypts, and protect the devices and any separate backups too.
Joplin: enable E2EE on one device first
- Enable E2EE on one device, then choose a password you can retain safely.
- Allow the encrypted upload to complete before configuring another device.
- Add remaining devices one at a time and enter the master-key password when prompted.
- Keep the password somewhere safe and separate from the notes. Joplin says it cannot recover a forgotten E2EE password, and advises against enabling encryption on several devices in parallel. See Joplin’s E2EE instructions.
Obsidian Sync: encryption does not cover the local vault
Obsidian’s security documentation says E2EE protects the remote vault and server communications, but does not encrypt the local vault. It also warns that losing the encryption password prevents using that remote vault to add devices. Retain the password and keep a separate vault backup. See Obsidian’s security and privacy guidance.

Keep a separate backup and check that it works
A second device connected to the same sync target is not necessarily a backup: when you delete a note, the deletion can sync to that device too. Keep a dated copy of the collection outside the live sync location, and periodically confirm that you can open or restore it. No universal backup schedule or retention period is established by the cited vendor guidance, so choose one that reflects how often your notes change and how much loss you could tolerate.
For an Obsidian vault, the vendor’s recovery guidance recommends making a full copy of the vault folder or creating a ZIP before re-setup. A separate storage location, such as an external SSD, can hold that copy; the drive itself does not make the backup encrypted or preserve sync history. See Obsidian’s recovery guidance.

Resolve conflicts before removing either version
A conflict can occur when the same note or attachment is edited in two places before the edits sync. Avoid editing the same note offline on multiple devices when possible; apps do not all merge concurrent changes in the same way.
Joplin documents a specific behavior: it creates a Conflict notebook and keeps a copy of the local note while the remote version replaces it. Compare both versions, copy any wanted missing edits into the version you intend to keep, and use the previous-version feature if the older local version is the one you need. Leave both copies in place until the merged note has synced and you have checked it on another device. See Joplin’s conflict instructions.

Before you rely on the setup
- The primary device has the full, verified collection before its first upload.
- The first upload finishes before you connect other devices.
- Each new device downloads and displays notes and attachments correctly before you add the next one.
- You know what E2EE covers in your app, and have retained the required password or master key.
- A dated backup exists outside the live sync location and can be opened or restored.
- You know where the app keeps conflicting versions and how to compare or restore them.
