The reliable way to stop an AI agent from accessing sensitive files is to deny access outside the model: limit its tools and file paths, isolate any code it can run, and keep secrets out of its environment. A prompt asking an agent not to read a file is not a security boundary.
Why prompts alone cannot protect files
An agent can act through file tools, shell commands, integrations, or remote services. It may also encounter instructions hidden in websites, documents, or emails. OWASP identifies prompt injection, tool abuse, privilege escalation, and data exfiltration among agent risks. Treat both external content and model-generated tool arguments as untrusted; enforce permissions in the runtime or downstream service, not just in the prompt. Inventory what the agent can actually reach
Start with the agent’s real access, not merely what its interface appears to show. List file-reading and writing tools, shell commands, MCP servers, mounted folders, credentials, and allowed network destinations. Include extensions and integrations: a tool server or remote connector may have broader machine access than the agent’s visible file tool. Review tool descriptions and configuration changes as part of the trust boundary. OWASP’s secure-coding guidance also advises accounting for the components an agent can invoke.
Limit tools and file paths
Remove capabilities the task does not need. Prefer narrow-purpose tools over a general shell or unrestricted file API. For each remaining tool, define permitted paths and operations—for example, read-only access to one project subdirectory—and enforce that policy where the tool executes.

- Use a default-deny policy, then allow only the directories and operations the task requires.
- Normalize and validate paths at the execution boundary; reject traversal attempts and requests outside the permitted scope.
- Bind authorization to the initiating user or session rather than allowing a tool to inherit broader ambient access.
- Use patterns blocking environment files, keys, certificates, and secret-named files as an extra safeguard, not as a substitute for an allowlist and OS permissions.
OWASP’s agent security guidance describes scoped readers and blocked patterns as useful controls. The decisive question is whether the tool or operating system rejects an unauthorized read—not whether the model says it will avoid one.
Isolate agents that can run code
If an agent can run shell commands or generated code, run it as a restricted OS identity in a restricted shell, development container, virtual machine, or ephemeral workspace. Do not mount a home directory, SSH keys, cloud CLI configuration, production secrets, or unrelated repositories into that environment. Use read-only filesystems and resource limits where practical. Restrict outbound network access to approved destinations when the task does not need unrestricted internet access.

Check which components are actually isolated. A sandbox may contain terminal commands while a separate file tool or MCP server continues to run outside it with wider permissions. OpenAI’s API Sandbox security guidance and OWASP’s secure-coding guidance discuss sandboxing and environment controls.
Keep credentials outside the agent’s reach
Agent-generated code can read whatever its execution environment can read. Avoid placing long-lived API keys and third-party credentials in prompts, source files, environment variables, or logs accessible to the agent. Where possible, have a trusted server or proxy provide narrowly scoped credentials only for approved hosts and operations. Prefer task-scoped or short-lived credentials over long-lived developer credentials, and rotate or revoke credentials if exposure is suspected.

A secret manager does not protect a credential after it has been injected into an environment that agent-generated code can inspect. Credential separation and sandboxing should work together; see OWASP’s secure-coding guidance and OpenAI’s API Sandbox security guidance.
Authorize sensitive actions outside the model
Check access at the tool gateway or downstream service, preserve the requesting user’s authorization context, and give the agent identity only the resources it needs. Require human approval for sensitive or irreversible actions. For example, an assistant that summarizes email may need permission to read messages but not to send or delete them. A system prompt cannot reliably substitute for these authorization checks. Test the boundary with hostile inputs
Verify that the actual runtime denies forbidden access, including when an agent encounters adversarial instructions embedded in a document, issue, or web page. Test every route to data: shell, file tools, MCP integrations, and remote connectors. A refusal in the conversation is not proof that the underlying access was blocked.
- Create a harmless canary file in a blocked directory, or identify a test path that must remain inaccessible.
- Try ordinary requests that would require reading it, then test hostile instructions embedded in content the agent is asked to process.
- Confirm the tool or OS denies the read, and review logs, tool calls, and file changes for unexpected access.
- Repeat the checks before production and after material changes to tools, prompts, memory, retrieval, policies, or model providers.

VS Code: know which boundary applies
According to VS Code’s security documentation, built-in agent tools can read and write only within the current workspace folder by default; additional folders can be granted read-only access through a setting. The Tools picker lets you enable or disable individual capabilities, and session permissions can be temporary.
VS Code documents OS-level agent terminal sandboxing as Preview on macOS, Linux, and WSL2, and Experimental on Windows. These labels and platform behaviors can change, so check the current documentation for your platform. Terminal sandboxing is distinct from the agent’s file tools, which use VS Code’s permission system directly.
How to judge whether a setup is restrictive enough
Compare controls by their actual enforcement and scope, rather than calling a setup simply “safe” or “unsafe.”
