Usually, a Linux boot failure after a Windows update does not mean Linux files were deleted. Microsoft documented an August 2024 Secure Boot issue that stopped some Linux EFI shim bootloaders from running on certain dual-boot systems. The documentation describes a boot problem, not deletion of Linux partitions or user files. It does not establish what happened in every individual case or guarantee that data loss is impossible.
What happened in the documented Windows update issue?
Microsoft’s Windows 11 KB5041585 release notes describe an August 13, 2024 update involving SBAT, a mechanism intended to block vulnerable Linux EFI shim bootloaders. Microsoft said the update was not supposed to apply when a Windows-and-Linux dual boot was detected, but some customized dual-boot configurations were not detected correctly.
One reported symptom was: “Verifying shim SBAT data failed: Security Policy Violation. Something has gone seriously wrong: SBAT self-check failed: Security Policy Violation.” This identifies a refusal of the shim bootloader; it does not say that Linux files were erased.
Microsoft says the September 2024 Windows security update (KB5043076) and later updates do not contain the settings that caused this issue. Its notes say dual-boot systems need no additional steps for this specific incident after those later updates. That is a resolution for the named SBAT issue, not a guarantee that every possible dual-boot problem is fixed. The same notes advise obtaining an updated Linux ISO from the distribution vendor if an older ISO no longer boots after SBAT is applied.

How to tell a boot problem from missing Linux data
Secure Boot is part of the firmware boot process: the system checks whether a bootloader’s signature is trusted or has been manually approved. Microsoft’s Secure Boot documentation explains how UEFI trust settings affect boot components, including Linux bootloaders.
If Linux disappears from the boot menu or firmware refuses its bootloader, that points to a boot-path problem. It does not, by itself, show that the Linux partition or filesystem was deleted. Distinguish the symptom before attempting repair:

- Linux boot entry missing: the firmware may not be selecting or listing the expected boot entry.
- Secure Boot or shim error: the bootloader may be refused under boot policy; the documented SBAT error is one example.
- Linux starts but reports errors: note the exact message and follow the distribution’s recovery instructions.
- Partition or filesystem cannot be read: this is a different problem from a missing boot entry and requires assessing the storage and filesystem directly.
The Microsoft sources establish the boot-policy issue and its reported error, but do not provide a universal diagnostic procedure for every Linux distribution, device, and storage layout. Do not format or repartition a volume merely because Linux is absent from the boot menu; first establish whether its partition and files are actually inaccessible.
What to do if Linux will not boot after a Windows update
- Record the symptoms. Note the Linux distribution and version, Windows version, boot mode if known, and the exact error. Identify whether Linux is missing from the firmware menu, rejected with a Secure Boot or shim message, or failing after the Linux bootloader starts.
- Check whether the message matches the August 2024 SBAT issue. If it does, consult Microsoft’s KB5041585 notes and your Linux vendor’s current boot guidance. Microsoft states that the September 2024 security update and later updates removed the settings associated with this issue.
- Use distribution-supported recovery guidance. If an older Linux installation or ISO is rejected after SBAT is applied, Microsoft’s notes advise getting an updated ISO from the Linux vendor. A bootable Linux recovery USB can be one way to use recovery media, but Microsoft does not require USB specifically or promise that it will repair every failure.
- Verify the data before destructive repair. Do not erase, format, or repartition until you have confirmed what is on the Linux partition and understand the consequences of the proposed step.
Secure Boot, firmware changes, and BitLocker
Do not disable Secure Boot as a blanket fix. It is a boot-security control, and changing it alters which boot components the firmware will trust. Identify the precise error first, then use instructions from the device manufacturer and Linux distribution rather than making an unexplained firmware change.

BitLocker is separate from Linux: it protects the Windows operating-system drive. Some firmware or boot-integrity changes can cause Windows to request the BitLocker recovery key. Microsoft’s recovery-key guidance explains how to find that key. Its Secure Boot troubleshooting guidance notes that the first boot after a Secure Boot update can enter BitLocker recovery if firmware has not yet reported updated Secure Boot values when Windows reseals BitLocker. A BitLocker prompt concerns access to Windows’ encrypted drive; it is not evidence that Linux files were erased.

How to prepare before dual-boot or firmware maintenance
- Keep a separate backup of important personal files before partition, bootloader, or firmware maintenance.
- Keep the Windows BitLocker recovery key accessible before changing Secure Boot or other firmware and boot-integrity settings.
- Record the distribution, versions, boot mode, and exact error so you can use the right vendor instructions.
- Use current recovery media from the Linux distribution when needed; it is an aid, not a guarantee against boot-policy problems.
